Project description:To examined the effect of the antibiotic treatment on protein expression of symbionts in the whitefly. Proteome analysis showed that 23 Hamiltonella proteins were down-regulated in Hamiltonella-cured (–HBt) compared to Hamiltonella-infected (+HBt) whiteflies (Dataset S1A,B), this data including all protein data of Bemisia tabaci and its symbionts. The resulting MS/MS data were processed using Maxquant search engine (v.1.5.2.8). The tandem mass spectra were searched against genome database of Portiera, Hamiltonella and Rickettsia in B. tabaci MEAM1 (http://www.whiteflygenomics.org/cgi-bin/bta/index.cgi) concatenated with reverse decoy database. Trypsin/P was specified as cleavage enzyme allowing up to 2 missing cleavages. The mass tolerance for precursor ions was set as 20 ppm in First search and 5 ppm in Main search, and the mass tolerance for fragment ions was set as 0.02 Da. Carbamidomethyl on Cys was specified as fixed modification and oxidation on Met was specified as variable modifications. FDR was adjusted to < 1% and minimum score for peptides was set > 40. KEGG database was used to annotate protein pathway using KEGG online service tools KAAS. Then each protein was mapped to the KEGG pathway database using KEGG online service tools KEGG mapper.

Project description:We developed a mass spectrometry (MS)-based quantitative approach using a set of novel iodoacetyl-based cysteine-reactive isobaric tags (iodoTMT) endowed with unique irreversible Cys-reactivities to differentially quantify the multiple redox-modified forms of a Cys site in the original cellular context. The established method was than applied to map global Cys-redoxomic regulation in NO-mediated ischemic cardioprotection. Upon cell lysis, iodoacetamide was first added to the cell lysates to block free thiols. Reversible Cys modifications were then selectively reduced and labeled by different isobaric sets of iodoTMT. After tryptic digestion, the iodoTMT-labeled peptides were immuno-enriched, and analyzed by LTQ-Orbitrap Velos (Thermo Fisher Scientific) coupled with nanoACQUITY (Waters). All MS and MS/MS raw data were processed with Proteome Discoverer version 1.3 (Thermo Fisher Scientific), and the peptides were identified from the MS/MS spectra searched against the UniProtKB/Swiss-Prot database using the Mascot 2.3.02 (Matrix Science) with the following constraints: only tryptic peptides with up to two missed cleavage sites; taxonomy: Rattus; and mass accuracy of 10 ppm for the parent ion and 0.05 Da for the fragment ions. iodoTMT labeled (C), carbamidomethyl (C), deamidation (NQ), oxidation (M), and acetyl (protein N-term) were specified as dynamic modifications. False discovery rates were calculated by target-decoy strategy with or without using Mascot Percolator. All peptide hits were filtered with a 1% FDR cutoff.

Project description:Proteomic sample preparation typically involves multi-step workflows that can potentially perturb the biological system under analysis. These datasets were used to demonstrate that the entire processing pipeline, from cell lysis through elution of purified peptides, can be performed in a single, enclosed volume. This in-StageTip sample preparation method largely eliminates contamination or losses and is extremely robust and scalable. Peptides can be eluted in several fractions or in one step for single-run proteomics. In one day of gradient time we obtained the largest proteomes for budding and fission yeast to date. Applying the in-StageTip method to quadruplicate measurements of a human cell line yielded copy number estimates for more than 9000 human proteins. Data Analysis: MS raw files were analyzed by MaxQuant software (version 1.3.10.12) and peak lists were searched either against the human Uniprot FASTA database version 2/25/2012 (81213 entries), against the S. cerevisiae Uniprot FASTA database version 2/25/2012 (6649 entries) or the SGD based S. cerevisiae Fasta database orf_trans.20100105 (5904 entries), or against the S. pombe Uniprot FASTA database version 4/2/2013 (5096 entries) or pompep FASTA database version 4/2/2013 (5031 entries) and a common contaminants database (247 entries) by Andromeda search engine with cysteine carbamidomethylation as a fixed modification and N-terminal acetylation and methionine oxidation as variable modifications. False discovery rate (FDR) was set to 0.01 for proteins and peptides (minimum length of 7 amino acids) and was determined by searching a reverse database. Enzyme specificity was set as C-terminal to Arg and Lys, and a maximum of 2 miscleavages allowed. Peptide identification was performed with an allowed initial precursor mass deviation up to 7 ppm and an allowed fragment mass deviation 20 ppm. Quantification of SILAC pairs was carried out by MaxQuant with standard settings and without the re-quantification option.

Project description:This dataset contains label-free DIA proteomics of liver tissue from postnatal day 10 (P10) Taiwanese SMA mice (genotype: Smn−/−; SMN2tg/0), heterozygous carriers (HET, Smn+/−; SMN2tg/0), and wild-type controls (WT, Smn+/+; SMN2 0/0). SMA and HET samples were littermates generated from the same FVB/N × C57BL/6 mixed-background colony, whereas WT controls were age-matched animals on a C57BL/6 background. Whole-liver lysates were processed by in-solution protein digestion and analyzed using data-independent acquisition (DIA) LC–MS/MS on a Thermo Orbitrap Exploris 480 mass spectrometer equipped with a FAIMS Pro differential ion mobility device. A Vanquish Neo nano-HPLC system (Thermo Scientific) was coupled to the mass spectrometer for chromatographic separation. Peptide and protein identification and quantification were performed with DIA-NN v1.8.1using a predicted spectral library generated from the Mus musculus UniProt canonical FASTA file (accession UP000000589, downloaded 2024-01-04). The DIA-NN output was filtered at 1% precursor- and protein-level FDR (global q-value ≤ 0.01), with additional quality filters applied in R (≥ 4 fragment ions per precursor, library q-value ≤ 0.01, unique peptides only). Final LFQ intensities were calculated using the DIA-NN R package, and downstream statistical analysis was performed in Perseus v1.6.15. All RAW files generated during data acquisition are included in this dataset. One SMA biological replicate was identified as an outlier by principal component analysis and excluded from downstream statistical comparisons in the accompanying manuscripts: this corresponds to SMN biological replicate 5 (Raw file: E3_CoIID_656_3632_LI_165). Its RAW file and corresponding DIA-NN output tables are provided here for completeness, transparency, and reproducibility. The dataset contains the original RAW files, DIA-NN search output tables (.tsv), the predicted spectral library used for identification, and the Mus musculus UniProt FASTA database employed for database searching. Experimental factors encoded in the metadata include genotype (WT, HET, SMA) and tissue (liver).

Project description:2D-LC/MS/MS analysis was used to examine the proteome of E. coli O157:H7 strain Sakai during exponential growth under optimal condition (i.e., from 35°C aw 0.993). MS/MS data obtained from each protein sample were processed by the Computational Proteomics Analysis System (CPAS), a web-based system built on the LabKey Server (v9.1, released 02.04.2009). The experimental mass spectra produced were subjected to a semi-tryptic search against the combined databases of E. coli O157:H7 Sakai (5,318 entries in total) downloaded from the National Center for Biotechnology Information (NCBI, https://www.ncbi.nlm.nih.gov/, downloaded 25.11.2008) using X!Tandem v2007.07.01. These databases included the E. coli O157:H7 Sakai database (5230 entries, NC_002695.fasta) and two E. coli O157:H7 Sakai plasmid databases, plasmid pO157 (85 entries, NC_002128.fasta) and plasmid pOSAK1 (three entries, NC_002127.fasta). The parameters for the database search were as follows: mass tolerance for precursor and fragment ions: 10 ppm and 0.5 Da, respectively; fixed modification: cysteine cabamidomethylation (+57 Da); and no variable modifications. The search results were then analyzed using the PeptideProphet and ProteinProphet algorithms from the Trans Proteomic Pipeline v3.4.2. All peptide and protein identifications were accepted at PeptideProphet and ProteinProphet of ≥0.9, corresponding to a theoretical error rate of ≤2%.
