Data-independent acquisition (DIA) based quantitative proteomic analysis of dermal fibroblast supernatant samples

ABSTRACT: We collected fibroblasts derived from the foreskin of two healthy patients and cultured the cells in 7.5% HPL + DMEM medium. After in vitro expansion to passage 3 (P3), once the cells reached 80–90% confluency, the medium was replaced with an equal volume of fresh DMEM. The conditioned supernatant produced over a 3-day period was collected and subjected to proteomic sequencing to determine the protein composition of the fibroblast-derived supernatant.

Project description:Analysis of bone marrow derived macrophages (BMDM) incubated with dexamethasone&IL4 (Dexa+IL4), B16F1 tumor conditioned medium (cmB16), and B16F1 tumor conditioned medium supplemented with dexamethasone&IL4 (cmB16+dexa+IL4). Results allow detection of genes that require synergistic stimulation of tumor factors and Th2 cytokines. Bone marrow cells were isolated from the tibias and femurs of C57BL/6 mice. M-CSF at a concentration of 30 ng/ml was added to the culture medium [DMEM, 10% FCS, and penicillin/streptomycin]. After 4 days, the culture medium was replaced by fresh DMEM or B16F1 conditioned medium. As indicated, IL-4 (10 ng/ml), dexamethasone (5 × 10−7M), Iwas added. Cells were harvested 3 days later for RNA isolation.

Bone marrow LysM-Cre mediated TFEB overexpression significantly affected the response of bone marrow-derived macrophages to tumor material, decreasing both the expression of typical M2-like macrophage associated genes and inflammatory response genes.

Project description:In order to examine the effects of TFEB overexpression in macrophages on anti-tumor immunity, 8 week-old, female LysM-Double-Cre x TFEB transgene+ (TFEBtg) and LysM-Double-Cre x TFEB transgene- (WT) mice were sacrificed and their bone marrow was differentiated into macrophages using recombinant M-CSF. After one week of differentiation, macrophages were replated and treated with either DMEM only or DMEM supplemented with tumor-conditioned medium (serum-free DMEM supernatant exposed to EO771 tumor cells) and tumor lysate for 24 hours. Macrophages were then collected and gene expression was analyzed using whole genome microarray. TFEBtg macrophages expressed significantly less typical M2-like macrophage genes, such as Arg1 and IL-10, than WT macrophages when exposed to tumor-conditioned medium and lysate. TFEB overexpression also decreased the expression of pro-inflammatory genes such as IL-1β, IL-6, and NLRP3 as well as genes involved in PGE2 synthesis, such as COX2, HIF-1α, MIF, and cPLA2. RT-qPCR was used to confirm the expression of the genes listed and many others. Ingenuity Pathway Analysis was also performed in order to analyze the expression of genes clustered by functional relationships. Mice treated to increase TFEB expression demonstrated decreased breast tumor growth.

Project description:In order to unravel the impact of intestinal smooth muscle tissue on the intestinal epithelium, we isolated clean smooth muscle, cultured it for 24h in DMEM-F12, and collected the supernatant (muscle-SN). This supernatant was used to treat small intestinal organoids (made of intestinal epithelium), compared to normal ENR treatment. After 5 days of muscle-SN exposure, we disrupted the organoids, and directly isolate the RNA. RNA-seq was performed in this sample to assess the genetic changes induced by muscle products.

Transcriptome analysis of the microplast derived from MCF7 cells treated with macrophage conditioned medium

Project description:Purpose: Next-generation sequencing was carried out to characterize transcripts landscape of the Microplast derived from the MCF7 cells treated with macrophage conditioned medium. Methods: To stimulate microplasts formation, MCF-7 cells were cultured in 50% macrophage conditioned medium and 50% DMEM growth medium for 48 h. Cells and microplasts were harvested and resuspended in ice cold PBS. A low-speed differential centrifugation protocol was used to isolate microplasts. Total RNA was extracted from two biological replicates of microplasts enriched samples using RNeasy mini kit (Qiagen, Hilden, Germany). RNA concentration and integrity were determined with Nanodrop 1000 (Nanodrop, Wilmington, DE,USA) spectrophotometry. Libraries were prepared using the TruSeq RNA sample prep kit V2 as per the manufacturer’s protocol (Illumina, San Diego, USA). Conclusions: This study provide the first transcriptional profile of the microplast derived from the MCF7 cells.
