Project description:We conducted transcript profiling and metabolome profiling induced by UV irradiation in grape berry skin. Transcriptome analysis was carried out with genome-wide microarray and two hundred thirty eight genes were more than 5-fold up-regulated by UV irradiation. The enrichment analysis showed GO terms including stilbene synthase (STS) gene. Moreover, the principal component analysis (PCA) of metabolome analysis showed a compound, identified resveratrol, accumulated in grape berry skin specifically. Our result clearly shows that UV irradiation induced only accumulation of resveratrol and its analogues but did not induce accumulation of the other phenolic compounds.

Project description:The impact of yield on fruit and wine quality has been studied extensively; vine response to increased yield is well known, but responsible mechanisms – including the regulation of pathways responsible for color, aroma and mouthfeel – have not been characterized at the level of genetic regulation. To examine the impact of crop load on transcriptomic and metabolomic changes during grape berry maturation vines from two cluster thinning treatments (50% or 75% of clusters removed following fruit set) were compared to control vines (no cluster thinning). Treatments were applied to mature Cabernet Sauvignon grapevines over three consecutive vintages. Agronomic parameters, including yield per vine and the yield to pruning weight ratio, as well as fruit and wine composition, were determined at harvest. Fruit transcriptomic and metabolomic changes were measured in berry samples collected from each treatment at 7 to 10 day intervals from fruit set to harvest. The patterns of berry development by weight, sugar accumulation, and malic acid degradation indicated that vines responded differentially to crop load reduction by accelerating berry maturation progress. RNA-Seq analysis, and untargeted GC-MS and UHPLC-QTOF-MS -based metabolomic approaches were used. The indication of the acceleration of maturation transcriptional programs and of metabolite accumulation in the treated vines was suggested by multivariate analyses. To identify the transcriptional key triggers of this response we applied a two-regression step statistical approach which identified genes modulated over development dependent on the crop load. Comparing vintages we were able to estimate the environmental influence on the crop load treatments among years. The application of this multifaceted approach allowed the construction of robust models describing the impact of crop load on the genetic regulation of grape maturation.

Project description:We adopted an omics (transcriptome, proteome, and metabolome) approach to characterize the lens fiber cells extracted from control (CT) and cigarette smoke (CS) exposed mouse (C57BL/6) eyes. The eight pregnant female mice (gestation days 19-20) were placed in a whole-body exposure smoking chamber and served as a CS-exposed group. The mothers and newborn pups were exposed to CS for five hours/day, five days/week for 110 days. In parallel, age-matched mice were kept in normal cages and served as a control group. The ophthalmic examination revealed no sign of cataracts in CS-exposed and aged-matched CT mice. The ocular lenses were extracted and fiber cells (FC) were separated from the lens epithelium under a microscope. The CT and CS fiber cells were maintained in four biological replicates each consisting of a pool of lens fiber cells from four eyes. The eight biological replicates including four CT and four CS-exposed fiber cells were used for the next-generation-based transcriptome (RNA-Seq), mass-spectrometry-based proteome, and metabolome profiling. RNA-Seq analysis identified the expression (≥1.0 FPKM) of 9,590 and 9,531 genes in CT and CS-exposed fiber cells, respectively. The analysis identified 348 differentially expressed genes, including 186 downregulated and 162 upregulated genes in CS-exposed fiber cells. Proteome profiling revealed a total of 2,424 proteins in CT and CS exposed fiber cells. The analysis identified 42 downregulated and 59 upregulated proteins in CS exposed fiber cells. Metabolome profiling identified a total of 280 metabolites, marked with decreased levels of branched-chain amino acids (BCAAs)-related metabolites in CS exposed fiber cells. In conclusion, we have established a comprehensive omics profile of fiber cells from CS-exposed mice. To the best of our knowledge, this is the first report investigating a comprehensive omics profile of fiber cells from CS-exposed mice.
