Project description:To explore the proteins that interacted with DPP3 in breast cancer cells, MCF-10A cells stably overexpressed DPP3-Flag were lysed with NP-40 lysis buffer and co-immunoprecipitation with anti-Flag antibody magnetic beads. The sample was verified by western blot, and LC-MS/MS was performed to identify proteins in the Co-IP sample.

Project description:HEK293T cells transfected with plasmids expressing Flag-Luc or Flag-SIRT2 were lysed in CHAPS lysis buffer (120 mM NaCl, 0.3% CHAPS (Sigma, C900480), 1 mM EDTA, 40 mM HEPES (pH 7.5), and complete protease inhibitor cocktail (Roche)) at 4 °C for 2 h with rotation, and then centrifuged at 12 000 g at 4°C for 30 min. For Co-IP with exogenous proteins, the resulting supernatants were mixed with anti-FLAG Affinity Gel (Sigma, A2220) and rotated overnight at 4 °C. The SIRT2 interacting protein complexes by anti-Flag Affinity Gel were competitively eluted using FLAG peptides and processed for Western blotting analysis.

The project detects the Ku80-interacted proteins under the condition of mitophagy activator or exogenously overexpression of Ku80 gene. After immunoprecipitation pulldown via anti-Ku80 or anti-flag antibody, LC MS/MS was performed to determine Ku80-interacted mitophagy-related proteins.

Project description:METTL16 is a member of methyltransferase like (METTL) family. Unlike well-studied METTL3 and METTL14, we found a much higher percentage of METTL16 is localized in the cytosol. The subcellular distribution holds the ability to potentiate translation efficiency. Via Far-western blotting and Co-Immunoprecipitation (Co-IP) assays, we have identified the direct interactions between METTL16 and eukaryotic initiation factor 3 (eIF3) a and b. Via cross-linking immunoprecipitation and qPCR (CLIP-qPCR), we have discovered the direct associations between METTL16 and rRNAs. The METTL16-eIF3a/b and METTL16-rRNAs interactions induce the binding between eIF3 and 18S rRNA, promote the formation of 43S preinitiation complex, and eventually expedite translation initiation, the rate-limiting step of translation. To determine the exact effects of METTL16 on translation efficiency, we performed ribosome profiling (Ribo-seq) with HEK293T upon CRISPR-Cas9-induced METTL16 knockout. To guarantee the repeatability and avoid any potential off-target effects, we included 3 distint sgRNAs against METTL16.

Project description:Karyopherin α 2 (KPNA2, importin α1) is involved in the nuclear import of proteins and participates in cellular processes and accumulates in the nucleus under cellular stresses including hydrogen peroxide-indeced oxidative stress via unknown mechanisms. We performed the immunoprecipitation assay and SILAC-based quantitative proteomic analysis in HeLa cells to reveal that hydrogen peroxide decreased the phosphorylation of KPNA2 at serine 62 (S62) and increased its interaction with nucleophosmin 1 (NPM1). Specifically, a reduction in phosphorylated S62 on KPNA2 was observed in the cytoplasmic fraction, but this phosphorylated KPNA2 was not detected in the nuclear fraction. We also identified fifty-four KPNA2-interacting proteins in the nuclear fraction. Among them, NPM1, RPLP0, and MYH9 interacted with KPNA2 in cells exposed to hydrogen peroxide but not in unstressed control cells. Furthermore, the subcellular fractionation, immunoprecipitation, western blotting, immunofluorescence assay, and qRT-PCR analyses were used to support a novel finding that S62 phosphorylation maintains KPNA2 in the cytoplasm, and hydrogen peroxide reduces the phosphorylation of KPNA2 S62 to promote KPNA2-NPM1 complex nuclear entry for gene regulation.

Project description:Joint diseases are often characterized by inflammatory processes resulting in pathological changes in joint tissues, including cartilage degradation and release of components to the synovial fluid. The complement system plays a central role in promoting the inflammation. Since several cartilage proteins are known to interact with complement, causing either activation or inhibition of the system, we aimed to investigate these interactions comprehensively. Bovine cartilage explants were cultured with interleukin-1alpha (IL-1a) to induce cartilage degradation, followed by incubation with human serum to allow interactions with complement. Label-free selected reaction monitoring (SRM) mass spectrometry (MS) was then used to specifically quantify complement proteins interacting with the cartilage explant. In parallel, the time-dependent degradation of cartilage was detected using tandem MS (MS/MS). Complement proteins resulting from activation of the classical and alternative pathway as well as the terminal pathway were detected on IL-1a stimulated cartilage at time points when clear alterations in the extracellular matrix composition had occurred. To confirm SRM results indicating complement activation, increased levels of the complement activation product C4d were detected by ELISA in serum after incubation with IL-1a stimulated cartilage. Further, typical activated (cleaved) C3 fragments were detected by western blotting of urea extracts of IL-1a stimulated cartilage. No complement activation was triggered by cartilage cultured in the absence of IL-1a. Components released from IL-1a stimulated cartilage during culture had an inhibitory effect on complement activation. These were released after a longer incubation period with IL-1a and may represent a feedback reaction to cartilage-triggered complement activation observed after a shorter incubation period.

Different blots obtained were analyzed using LC-MS/MS. Outer membrane protein extracts of SR2-N6 were also tested against the antiserum of SR2-N6 using 2DE western blotting. Spots were analyzed with LC-MS/MS.

Project description:The ATP binding cassette (ABC) transporter family is widely distributed in vertebrates and is essential for drug resistance, cell signaling and energy homeostasis. There is growing evidence that various ABC transporters contribute to the growth and development of tumors but relatively little is known about how the ABC transporter family behaves in hepatocellular carcinoma (HCC). ABCC6 transporter was downregulated in HCC tissues and that it was associated with successful treatment for HCC patients. Cellular model studies have shown that ABCC6 plays a role in the migration and cytoskeleton rearrangement of HepG2 hepatocarcinoma cells, highlighting its role in cancer biology. Abcc6-silenced HepG2 cells are used as cell model to obtain more deep information about the molecular mechanisms underlying the observed results. MTT and colony formation assays, showed the effects of Abcc6 on HepG2 cell proliferation. Western blotting analysis, real-time PCR, and immunofluorescence were used to find the E-cadherin, Vimentin, and N-cadherin markers associated with the epithelial-to-mesenchymal transition (EMT). Colony formation experiments in the current study showed that Abcc6 decreased HepG2 cell viability. The migratory and invasion activities were dramatically slowed down by Abcc6 silencing, according to the Transwell and wound-healing assays. In tumor cells, EMT has been shown to be crucial for enhancing migration and invasion and is frequently characterized by a loss of epithelial markers (E-cadherin) and an increase in mesenchymal markers (Vimentin and N-cadherin). In the western blotting examination, E-cadherin expression was considerably elevated compared to the control group, while N-cadherin and Vimentin expression were downregulated. This led to the hypothesis that the underlying mechanism of Abcc6 knockdown prevents migration and invasion in HepG2 cells and is linked to the suppression of EMT. In conclusion all evidence suggested that ABC transporters play a more active role in cancer biology.

Project description:Bone morphogenetic protein (BMP)9 is crucial for osteogenic differentiation. Our RNA-sequencing results revealed that calcium release-activated calcium modulator 2 (ORAI2) was upregulated in mesenchymal stem cells (MSCs) in which osteogenic differentiation was induced by BMP9. ORAI2 is a subunit of store-operated Ca2+ (SOC) channels, which is associated with the second messenger Ca2+. In this study, we found that ORAI2 was downregulated in the bone tissue of ovariectomy (OVX) rats. Subsequently, we examined the impact of ORAI2 on BMP9-induced MSC osteogenic differentiation. Exogenous ORAI2 expression promoted osteogenic differentiation in vitro and bone repair in vivo, whereas silencing ORAI2 inhibited them. Similar results were also revealed using the SOC entry inhibitor SKF96365. Mechanistically, Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis revealed that the effects of ORAI2 may involve the PI3K/AKT signaling pathway. Consistent with the KEGG analysis results, western blotting results further revealed that exogenous expression of ORAI2 increased the levels of phosphorylated-Akt in cells undergoing BMP9-induced osteogenic differentiation, whereas silencing of ORAI2 reduced them. Furthermore, mass spectrometry results suggested that ORAI2 may bind to IQGAP1, which was confirmed by co-immunoprecipitation and western blotting; notably, ORAI2 could interact with IQGAP1 and then facilitate mitogen-activated protein kinase/ERK1/2 signaling. Our results demonstrated that ORAI2 may promote osteogenic differentiation and play an important role in osteogenesis.
