Comparative proteomic profiling of Arabidopsis lines with modified vacuolar nitrate transport

ABSTRACT: Comparative leaf proteomic analysis of four Arabidopsis thaliana genotypes with modified vacuolar nitrate transport (Ws, clc-a, 35S::NRT2.7, and 35S::NRT2.7(clc-a)) to investigate the impact of altered nitrate storage and export on nitrogen and carbon metabolism . Rosette tissues from vegetative-stage plants grown under controlled conditions were analyzed by LC–MS/MS with six independent biological replicates per genotype.

Proteomic responses to drought vary widely among eight diverse genotypes of rice (Oryza sativa)

Project description:Rice is a critically important food source but yields worldwide are vulnerable to periods of drought. We exposed eight genotypes of upland and lowland rice (Oryza sativa L. ssp. japonica and indica) to drought stress at the late vegetative stage and harvested leaves for protein extraction and subsequent label-free shotgun proteomics. Gene ontology analysis revealed some differentially expressed proteins were induced by drought in all eight genotypes; we speculate that these play a universal role in drought tolerance. However, some highly genotype-specific patterns of response to drought suggest that some mechanisms of metabolic reprogramming are not universal. Such proteins had largely uncharacterized functions, making them biomarker candidates for drought tolerance screens.

GmJAG1 regulates leaf shape development in soybean through transcriptional control of developmental and hormone signaling genes

Project description:RNA-seq time-course analysis of soybean (Glycine max) shoot apical meristem (SAM) development comparing broad-leaf (functional GmJAG1) and narrow-leaf (D9H mutation) genotypes. Four genotypes were examined: PI 532462A and LD11-2170 (broad-leaf, functional GmJAG1) and PI 612713B and LD11-7311 (narrow-leaf, D9H mutation in GmJAG1). Samples were collected at five developmental timepoints (TP0-TP4) representing progressive stages of SAM development from vegetative meristem to early leaf emergence. Three biological replicates per genotype-timepoint combination yielded 60 total samples. This study identifies GmJAG1-regulated genes controlling leaf morphology in soybean.

The effect of developmental transitions on small RNAs in Arabidopsis thaliana shoots

Project description:We were interested in changes in small RNA abundance changes in response to developmental transitions in Arabidopsis thaliana shoots, with special focus on vegetative phase change. We specifically wanted to separate the temporal changes in gene expression that result from vegetative phase change and those from flowering. Because of the close timing between the juvenile-to-adult and adult-to-reproductive developmental transitions in Arabidopsis grown under long day conditions, we used the late-flowering genotype FRI;FLC developed by the lab of Richard Amasino by introgressing the FRI allele from Sf-2 into the Col-0 genetic background, which is fri;FLC. For the early flowering genotype, we used FRI;flc-3, also developed by the Amasino lab by EMS-mutagenizing FRI;FLC, identifying early flowering mutants, and backcrossing multiple times to eliminate other EMS-induced mutations. The onset of vegetative phase change in FRI;FLC and FRI;flc-3 under our growth conditions was identical, but the progression was slower in FRI;FLC. By sequencing small RNAs from shoot apices at different time points and fully-expanded leaves at different positions on the shoot and comparing the results between the two genotypes, we were able to obtain a clear picture of changes in small RNA abundance in response to vegetative phase change and flowering in Arabidopsis. For the small RNA samples, we performed two replicates using two different indices in the 5'-adapter and ran each replicate pair on the same sequencing lane. For the cotyledon and leaf samples we only performed one replicate using the same index for all samples because we obtained significantly different results with the two adapters used for the shoot apices, preventing us from using them as true replicates.

Project description:Genotypes used are Arabidopsis thaliana (L.) Col-0 wild-type, atg5.3 mutant (SALK_020601), sid2.2 (Dewdney et al., 2000) and the atg5.3/sid2.2 double mutant that has been previously characterized by Yoshimoto et al. Plant Cell (2009). Plants were cultivated under control conditions (ideal nutrition N+S+; 10mM NO3- and 0.266mM SO42-), low nitrate (N-; 2 mM NO3- and 0.266mM SO42-), or low sulfate (S-; 10mM NO3- and 0.016mM SO42-) conditions, under in short days (160 micromol.m-2.s-1; 8 h light, 16 h dark) in growth chamber as described by Havé et al. 2019 New Phytologist. Rosettes were harvested at vegetative stage 60 days after sowing, 2-3 hours after the beginning of the photoperiod. Two consecutive cultures (C1 and C2) were performed at several month interval. Shoot responses to different nitrate supply to roots in wild-type and genotypes affected for cytokinin biosynthesis and transport

Project description:Plants face temporal and spatial variation in nitrogen (N) availability. This includes heterogeneity in soil nitrate (NO3-) content. To face these constraints, plants modify their gene expression and physiological processes to optimize N acquisition. This plasticity relies on a complex long-distance root-shoot-root signaling network that remains poorly understood. We previously showed that cytokinin (CK) biosynthesis is required to trigger systemic N signaling. Here, we performed split-root experiments and used a combination of CK-related mutant analyses, hormone profiling, transcriptomic analysis, NO3- uptake assays, and root growth measurements to gain insight into systemic N signaling in Arabidopsis thaliana. By comparing wild-type plants and mutants affected in CK biosynthesis and ABCG14-dependent root-to-shoot translocation of CK, we revealed an important role for active trans-Zeatin (tZ) in systemic N signaling. Both rapid sentinel gene regulation and long-term functional acclimation to heterogeneous NO3- supply, including NO3- transport and root growth regulation, are likely mediated by the integration of tZ content in shoots. Furthermore, shoot transcriptome profiling revealed that glutamate/glutamine metabolism is likely a target of tZ root-to-shoot translocation, prompting an interesting hypothesis regarding shoot-to-root communication. Finally, this study highlights tZ-independent pathways regulating gene expression in shoots as well as NO3- uptake activity in response to total N-deprivation. We used microarrays to detail transcriptional reprogramming occurring in shoots in response to heterogeneous nitrate supply compared to homogeneous nitrate supply in wild-type Arabidopsis thaliana plants and in two mutants affected in cytokinin biosynthesis and transport.
