Identification of Vimentin-interacting proteins by IP-MS in mouse ovary

ABSTRACT: This project aims to identify proteins interacting with Vimentin (VIM) in the mouse ovary using immunoprecipitation coupled with mass spectrometry (IP-MS). Ovarian tissues were collected from adult female mice, and protein extracts were subjected to immunoprecipitation with an anti-Vimentin antibody or control IgG. The precipitated protein complexes were digested and analyzed by LC-MS/MS. After database search and label-free quantification, specific VIM-interacting candidates were identified. The raw mass spectrometry data and search results have been deposited in iProX.

Extracellular vimentin mimics VEGF and is a target for anti-angiogenic immunotherapy

Project description:Anti-angiogenic anticancer therapies possess immune-stimulatory properties by counteracting pro-angiogenic molecular mechanisms. We report that tumor endothelial cells ubiquitously overexpress and secrete the intermediate filament protein vimentin through type III unconventional mechanisms. Extracellular vimentin is pro-angiogenic and functionally mimics VEGF action, while concomitantly acting as inhibitor of leukocyte-endothelial interactions. Targeting of extracellular vimentin presents a promising anti-angiogenic immunotherapy strategy against cancer. Here we describe profiling of the HUVEC (Human Umbilical Vein Endothelial Cell) proteome, with special emphasis on vimentin (variants) in the different fractions. We have evidence that vimentin is externalized and deposited in the matrix of cultured cells and is as such available for targeted antiangiogenic therapeutics. The aim of the experiment is to determine the protein variants of vimentin in the cell, the secretome, and in the matrix deposited by the cells.

Characterizations of HSP90-interacting complex in renal cells using tandem affinity purification and its potential role in kidney stone formation

Project description:Heat shock protein 90 (HSP90) is a highly abundant molecular chaperone that interacts with many other intracellular proteins to regulate various cellular processes. However, compositions of the HSP90-interacting complex remain underinvestigated. This study thus aimed to characterize such complex in human embryonic kidney (HEK293T) cells under normal physiologic state using tandem affinity purification (TAP) followed by protein identification using an ultrahigh-resolution tandem mass spectrometer (Qq-TOF MS/MS). A total of 32 proteins, including four forms of HSP90 and 16 novel HSP90-interacting partners, were successfully identified from this complex using TAP control to subtract non-specific binders. Co-immunoprecipitation followed by immunoblotting and immunofluorescence co-staining confirmed the association of HSP90 with known (HSP70, α-tubulin, and β-actin) and novel (vimentin, calpain-1, and importin-β1) partners. Knockdown of HSP90 by small-interfering RNA (siHSP90) caused significant changes in levels of HSP70, α-tubulin, β-actin, vimentin, and calpain-1, all of which are calcium oxalate (CaOx) crystal-binding proteins that play significant roles in kidney stone formation. Moreover, crystal-binding capability was significantly decreased in siHSP90-transfected cells as compared to non-transfected control and siControl-transfected cells. In summary, we report herein a number of novel HSP90-interacting proteins in renal cells and demonstrate the potential role of HSP90-interacting complex in kidney stone formation.

Platelet Activation Results in Modulation of miRNA, mRNA, and Protein Expression Profiles: New Insights into the Pathophysiology of Platelet Activation

Project description:Leucocytes-decontaminated platelet-rich plasma (PRP) from 15 healthy volunteers was collected and activated with collagen, or Thrombin Activator Receptor Peptide (TRAP). Total protein extracts (75 microg protein/sample), coming from two biological replicates, were precipitated using 2-D Clean Up Kit (Amersham Bioscience). Total protein extracts were precipitated and dissolved into 20 microl of iTRAQ dissolution buffer. Protein alkylation, trypsin digestion and labeling of the resulting peptides were performed according to manufacturer’s instructions (Applied Biosystems) followed by strong cation exchange fractionation and LC-MS/MS analysis of the peptides as previously described (Lietzén et al, PLoS Pathogens). Protein identification and relative quantitation were performed with Paragon search algorithm using ProteinPilot 4 interface (Applied Biosystems). Database searches were performed against human protein sequences in UniProt database (version 120813 with 20231 human entries). The search criteria were: cysteine alkylation with MMTS, trypsin digestion, biological modifications allowed, thorough search and detected protein threshold of 95% confidence (Paragon Unused ProtScore > 1.3). Additionally, automatic bias correction was used to correct for uneven protein loading.

Project description:The RIP-seq experiment was designed to look for the direct targets of LSM4 U6snRNP component. For this plants were grown in Murashige and Skoog (MS) plates in continuous light (LL) for 12 days and were vacuum-infiltrated with 1% formaldehyde for 15 min followed by quenching with 125 mM glycine. A whole-cell extract was prepared in RIP-lysis buffer. The extract was pre-cleared with Sepharose beads and subjected to immunoprecipitation with GFP-Trap beads (Chromotek). After extensive washing with RIP washing buffer, co-precipitated RNAs were extracted with Trizol (Invitrogen) and treated with DNase (Promega). Libraries were prepared and sequenced at the Max Planck-Genome-Centre Cologne (MP-GC).
