Stiffness-dependent SDC3 interactome proteomics in hypoxia-conditioned mouse macrophages

ABSTRACT: This project contains label-free LC-MS/MS interactome proteomics data from anti-SDC3 and matched IgG immunoprecipitates of hypoxia-conditioned mouse bone marrow-derived macrophages cultured on fibronectin-coated soft or stiff matrices. The experimental groups are Soft + anti-SDC3 IP, Stiff + anti-SDC3 IP, and Stiff + IgG IP. The dataset was generated to define SDC3-associated proteins and identify matrix stiffness-dependent remodeling of the SDC3 interactome.

Identification of deubiquitinases controlled by extracellular matrix stiffness in cancer cells

Project description:The project was aimed at identifying deubiquitinases (DUBs) involved in cancer cell mechanosignaling. Lysates from cancer cells grown on collagen matrices with varying stiffnesses were incubated with an activity-based HA-tagged ubiquitin probe that covalently binds DUB active site. To identify DUBs differentially activated on soft and stiff collagen hydrogels, lysates were immunoprecipitated with anti-HA agarose beads. Immunoprecipitates were further identified by LC-MS/MS analysis.

Small extracellular vesicles promote stiffness-mediated metastasis

Project description:Tissue stiffness is a critical prognostic factor in breast cancer and is associated with metastatic progression. Here we show an alternative and complementary hypothesis of tumor progression whereby physiological matrix stiffness affects the quantity and protein cargo of small EVs produced by cancer cells, which in turn aid cancer cell dissemination. Primary patient breast tissue produces significantly more EVs from stiff tumor tissue than soft tumor adjacent tissue. EVs released by cancer cells on matrices that model human breast tumors (25 kPa; stiff EVs) feature increased adhesion molecule presentation (ITGα2β1, ITGα6β4, ITGα6β1, CD44) compared to EVs from softer normal tissue (0.5 kPa; soft EVs), which facilitates their binding to extracellular matrix (ECM) protein collagen IV, and a 3-fold increase in homing ability to distant organs in mice. In a zebrafish xenograft model, stiff EVs aid cancer cell dissemination. Moreover, normal, resident lung fibroblasts treated with stiff and soft EVs change their gene expression profiles to adopt a cancer associated fibroblast (CAF) phenotype. These findings show that EV quantity, cargo, and function depend heavily on the mechanical properties of the extracellular microenvironment.

Matrix stiffness induces a tumorigenic phenotype in mammary epithelium through changes in chromatin accessibility

Project description:In breast cancer, the increased stiffness of the extracellular matrix (ECM) is a key driver of malignancy. Yet little is known about the epigenomic changes that underlie the tumorigenic impact of ECM mechanics. Here, we show in a 3D culture model of breast cancer that stiff ECM induces a tumorigenic phenotype through changes in chromatin state. We found that increased stiffness yielded cells with more wrinkled nuclei and with increased lamina-associated chromatin, that cells cultured in stiff matrices displayed more accessible chromatin sites, which exhibited footprints of Sp1 binding, and that Sp1 acts along with histone deacetylases (HDAC) 3 and 8 to regulate the induction of stiffness-mediated tumorigenicity. Just as cell culture on soft environments or in them rather than on tissue-culture plastic better recapitulates the acinar morphology observed in mammary epithelium in vivo, mammary epithelial cells cultured on soft microenvironments or in them also more closely replicate the in vivo chromatin state. Our results emphasize the importance of culture conditions for epigenomic studies, and reveal that chromatin state is a critical mediator of mechanotransduction.

RNAseq analysis of mouse Eph4 mammary epithelial cells to determine their response to altered extracellular matrix stiffness

Project description:Almost all cells respond to the mechanical stiffness of their microenvironment through alter gene expression. Mammary epithelial cells respond to the mechanics of the extracellular matrix (ECM) in a way that can alter their behaviour and be pro-oncogenic. How increased ECM stiffness promotes transformation is unclear, but it can increase the incidence of DNA damage. This experiment was undertaken to identify changes in gene expression in non-tumorigenic mammary epithelial cells (murine Eph4) in response to different ECM stiffness. Epg4 cells were grown in either a soft or stiff 3D Matrigel-Alginate hydrogel, or on soft and stiff 2D polyacrylamide hydrogel. RNAseq was undertaken to identify gene expression changes associated with both stiffness and 2D vs. 3D culture conditions.
