Proteome of Medusavirus

ABSTRACT: Medusavirus particles was resuspended in PBS containing 0.5% SDS and protease inhibitor cocktail (Nacalai Tesque, Japan) and incubated for 1 h at 65°C. Samples were subjected to trichloroacetic acid (TCA) precipitation, followed by protein quantification using the BCA method. Proteins were reduced for 2 h at 37°C, and subsequently alkylated using iodoacetamide for 30 min at 20 to 25°C (room temperature), followed by treatment with trypsin for 20 h at 37°C. After desalination and concentration, the treated proteins were subjected to LC–MS/MS analysis using EASY-nLC 1200 (Thermo Fisher Scientific Inc., USA) and Q Exactive Plus (Thermo Fisher Scientific Inc., USA).

RNAseq of two mouse LUSC cell lines derived from NTCU-induced model

Project description:We report RNAseq data form two independent mouse syngeneic LUSC cell lines UN-SCC679 and UN-SCC680 Carcinogenesis and cell line generation: LUSC tumors were induced by N-nitroso-tris-chloroethylurea (NTCU) (Toronto Research Chemicals) treatment applying 0.04 M NTCU by skin painting twice a week for 20 weeks to 8-week-old A/J mice. Lungs of euthanized mice were excised and tumor cell lines UN-SCC679 and UN-SCC680 were derived and cultured for 25 passes to ensure they were immortalized, subcutaneously injected into 6-week-old female Rag2-/-IL2Rg-/- immunodeficient mice flanks subcutaneously and finally engrafted in syngeneic 8-week-old A/J mice. These cell lines were cultured in RPMI 1640 supplemented with 10% Fetalclone (Thermo Fisher Scientific) and 100 U/mL penicillin-100 µg/mL streptomycin (Thermo Fisher Scientific). All cells were grown in a humidified incubator containing 5% CO2 at 37°C. Cell lines were routinely tested for mycoplasma.

Project description:ARPE-19 RPE cells obtained from the Type Culture Collection of the Chinese Academy of Sciences (Shanghai, China) were cultured in DMEM medium with 10% FBS (Thermo Fisher Scientific, Waltham, USA) at the incubator with 37 °C, 5% CO2 and 100% humidity. Final concentration of 15 μM curcumin (C7727, Sigma-Aldrich, St. Louis, USA) and 100 μM CoCl4 (10007216, Sinopharm Chemical Reagent, Shanghai, China) were added within serum-free medium for 24 h and 4 h respectively. RNA-seq was performed to investigate the transcriptome alteration.

Hepatitis C virus induces HuR relocalization by coordinating PKC-δ and AMPK-α function

Project description:Huh7.5 cells were transfected with HCV-JFH1 RNAand harvested after 48h of transfection. Total proteins were extracted in IP lysis buffer (Pierce, Thermo Scientific) containing 1× halt-protease and phosphatase inhibitor cocktail (Thermo Fisher Scientific, USA) with intermediate vortexing followed by mild sonication. The lysate was centrifuged at 14,000 × g for 30 min at 4 °C. The supernatant was quantified by the BCA method (Thermo Fisher Scientific, USA). An equivalent amount (4 mg) of proteins from each condition was incubated with 3g of anti-HuR antibody for overnight at 4 °C. The immunocomplex was captured by using protein G Sepharose 4 fast flow beads (17-0618-01/ GE Healthcare). The immunoprecipitated complex was washed two times with IP lysis buffer and one time with mili-Q. Bound protein complexes were eluted in 50 µl SDS-PAGE 2X Laemmli sample buffer. The samples were resolved on 12% SDS–PAGE and stained with Coomassie stain (0.1% w/v). The gel was subjected to further in-gel mass spectrometry analysis.

Urinary exosome microRNA signatures as a non-invasive prognostic biomarker for prostate cancer

Project description:We aimed to identify urinary exosomal miRNAs associated with PCa metastasis and develop a non-invasive risk-scoring model for PCa metastasis in this study. MiRNA profiles were examined using the Taqman low-density miRNA array (TLDA). Megaplex reverse transcription reactions and pre-amplification reactions were performed to increase the quantity of cDNA for miRNA expression analysis using the Megaplex PreAmp Primers Human Pool A and TaqMan PreAmp Master Mix (Thermo Fisher Scientific). MiRNA expression was evaluated via the TLDA panel A v2.0 (Thermo Fisher Scientific). Raw data were processed using the QuantStudio Real-Time PCR Software (Thermo Fisher Scientific) to determine a cycle threshold (Ct) value for each miRNA.
