Analysis of mouse hippocampus membrane proteome by gel-based LC/MS

Project description:Mouse hippocampus membrane fractions were prepared using sucrose density gradient ultracentrifugation. Membrane proteins were solubilized using three different condition; 6-ACA/Triton X-100 or ProteoExtract Native Membrane Protein Extraction Kit (Calbiochem, Cat. No. 444810) or ProteoExtract Transmembrane Protein Extraction Kit (Novagen, Cat. No. 71772-3). Solubilized membrane proteins were separated on Blue Native PAGE or SDS-PAGE. Protein bands were excised, destained for peptide sample preparation. Proteins were reduced (DTT), alkylated (iodoacetamide), and in-gel digested with chymotrypsin or trypsin. Digested peptides were extracted then subjected to nanoHPLC and tandem MS analysis with Thermo Orbitrap Velos Pro mass spectrometer.

Arabidopsis plastoglobules 2D-gel separation

Project description:Protein complexes separation of isolated plastoglobules (PGs) from Arabidopsis thaliana (Col-0 ecotype). PGs were isolated from the plants when they were 4 weeks old under long day photoperiod ( during the morning in dark adapted plants,16 hours of light and 8 darkness photoperiod, LED light of 120 uE intensity). The PGs were solubilized with 1.1 % n-Dodecyl--D-Maltoside and separated in a Blue-Native gel. The gel lanes were excised and further separated in a denaturing second dimension by SDS-PAGE. The resulting gel was visualized by silver staining and the protein spots excised for in-gel trypsin digestion. Samples from the 2D gel were subjeted to shotgun proteomics. The protein samples were measured on an LTQ Orbitrap (Thermo Fisher Scientific Inc, Waltham Massachusetts, USA) coupled to a Rheos Allegro liquid chromatograph (Flux Instruments GmbH, Klaus Kaiser Hochstr. 48, 4002 Basel, CH).

Transcriptome-wide identification of RNA-binding protein and microRNA target sites by PAR-CLIP: sequencing data

Project description:We applied 4-thiouridine to cultured cells expressing the FLAG/HA-tagged RNA-binding proteins (RBPs) followed by UV 365 nm irradiation. The crosslinked RNA-protein complexes were isolated by immunoprecipitation, and the covalently bound RNA was partially digested with RNase T1 and radiolabeled. The radiolabeled RNPs were subsequenctly separated by SDS-PAGE, the crosslinked RNA segments recovered and converted into a cDNA library and sequenced.

After Strep-tag affinity purification, proteins were separated on SDS-PAGE gel, silver stained and protein bands that showed visually enrichment in StrepPME-1 samples compared to Strep-tag samples were isolated from both lanes for MS analysis.

Investigation of TOF patient heart specimens

Project description:The protein BBLN with largely unknown function was identified in human right ventricular heart specimens from patients undergoing repair surgery for Tetralogy of Fallot (TOF). Proteins from heart specimens were solubilized and subjected to immuno-affinity enrichment with anti-CAMK2D-specific antibodies. Co-enriched proteins were separated by SDS-PAGE, and the protein band in the range of 8-14 kDa was cut and subjected to identification by nano-LC-ESI-MS/MS.

Identification of METTL5 interaction partners

Project description:METTL5 is an RNA methyltransferase whose stability was noted to be poor when expressed in both mammalian and bacterial expression systems. To determine if METTL5 has an endogenous stabilizing binding partner, FLAG-tagged METTL5 was expressed in Freestyle 293 cells and pulled down with anti-FLAG-M2 antibody-coupled magnetic beads. Bound proteins were fractionated by SDS-PAGE, and bands of interest were cut out for proteomics analysis.

Identification of Elg1 interaction partners and effects on post-replication chromatin re-formation

Project description:Elg1, the major subunit of a Replication Factor C-like complex, is critical to ensure genomic stability during DNA replication, and is implicated in controlling chromatin structure. We investigated the consequences of Elg1 loss for the dynamics of chromatin re-formation following DNA replication. Measurement of Okazaki fragment length and the micrococcal nuclease sensitivity of newly replicated DNA revealed a defect in nucleosome re-assembly in the absence of Elg1. Using a proteomic approach to identify Elg1 binding partners, we discovered that Elg1 interacts with Rtt106, a histone chaperone implicated in replication-coupled nucleosome assembly that also regulates transcription. We find that Rtt106 recruitment to a number of promoters depends on Elg1. A central role for Elg1 is the unloading of PCNA from chromatin following DNA replication, so we examined the relative importance of Rtt106 and PCNA unloading for chromatin reassembly following DNA replication. We find that the major cause of the chromatin assembly defects of an elg1 mutant is PCNA retention on DNA following replication, with Rtt106-Elg1 interaction potentially playing a contributory role.

RNP-seq and IP-seq from cells expressing epitope-tagged RBM5, RBM10, or SF3A3

Project description:We isolated snRNP complexes derived from precatalytic A or B-like spliceosomes solubilized from the chromatin pellet of lysed nuclei. These complexes contained U2 snRNP proteins and a portion of the U2 snRNA, bound with intronic branch sites prior to the first catalytic step of splicing. The complexes have similar composition, whether directly isolated from extracted material, or after selection from glycerol gradients. Here we describe sequencing libraries prepared from RNA derived from directly isolated (IP-seq), or gradient-purified complexes (RNP-seq). Libraries from deproteinized RNA were prepared after selective degradation of U2 snRNA, each in a triplicate. An additional library from RBM5-Flag RNP complex was prepared without such degradation. The majority of sequenced pre-mRNA fragments map to intronic branch sites.

BAC-DROP: Rapid digestion of proteome fractionated via dissolvable polyacrylamide gel electrophoresis and its application to bottom-up proteomics workflow

Project description:The GeLC-MS workflow, which combines low-cost, easy-to-use SDS-polyacrylamide gel electrophoresis (SDS-PAGE) with liquid chromatography-mass spectrometry (LC-MS), is very popular in current bottom-up proteomics. However, GeLC-MS requires that PAGE-separated proteins undergo overnight enzymatic digestion in a gel, resulting in more than 20 hours of sample preparation for LC-MS. In this study, we overcame the limitations of GeLC-MS by developing a rapid digestion workflow for PAGE separation proteins using N,N'-bis(acryloyl)cystamine (BAC) cross-linked gels that can be solubilized by reductive treatment. Making use of an established workflow called BAC-DROP (BAC-gel dissolution to digest PAGE-resolved objective proteins), crude proteome samples were fractionated based on molecular weight by BAC cross-linked PAGE. After fractionation, the gel fragments were reductively dissolved in under 5 minutes, and in-solution trypsin digestion of the protein released from the gel was completed in less than 1 hour at 70 °C, equivalent to a 90–95 % reduction in time compared to conventional in-gel trypsin digestion. The introduction of the BAC-DROP workflow to the MS assays for inflammatory biomarker CRP and viral marker HBsAg allowed for serum sample preparation to be completed in as little as 5 hours, demonstrating successful marker quantification from a 0.5 μL sample of human serum. Combining reduced proteome complexity via PAGE fractionation with rapid trypsin digestion provides a unique opportunity for conducting high-throughput analysis of in-depth proteome with a focus on specific molecular weight ranges.
