ABSTRACT: This dataset consists of 7 raw MS files and associated peak lists and result files, acquired on a TripleTOF 6600 spectrometer (AB SCIEX, Concord, Ontario, Canada) operated in Data Dependent Acquisition mode. Cell pellets were generated by Thomas Gonatopoulos with BioID samples prepared and analyzed by Jonathan Roth. These files are associated with a manuscript by Thomas Gonatopoulos-Pournatzis et al that describes the functional role of an autism regulated microexon in eIF4G1 and its role in regulating translation and cognitive function.

Project description:A This dataset consists of 24 raw MS files, acquired on Orbitrap Fusion Lumos Tribrid mass spectrometer operated in Data Dependent Acquisition mode. B Mouse samples were generated by Thomas Gonatopoulos-Pournatzis. Proteomics sample preparation and mass spectrometric acquisition was performed by Shen Zhang. Analysis was performed by Shen Zhang and Robert J. Weatheritt. C The files are associated with a manuscript submitted for publication by Thomas Gonatopoulos-Pournatzis et al. The main goal of this paper was to reveal a critical role for alternative splicing in the functional specialization of the translational machinery, and further uncover an autism-disrupted mechanism by which microexons reprogram the synaptic proteome to control neuronal activity and higher-order cognitive functions. Experimental proteome of Leishmania donovani (HU3 strain) promastigotes

Project description:The objective of this study was to identify as many as possible the proteins expressed in the promastigote stage of Leishmania donovani (HU3 strain). For this purpose, after processing the protein extracts (see next section), the resulting peptides were analysed by reverse phase-liquid chromatography (RP-LC)-MS/MS (Dynamic Exclusion Mode). Mass spectra were searched by PEAKS Studio XPro search engine (Bioinformatics Solutions Inc., Waterloo, Ontario, Canada).

Spatail gradient approach application in assessing changes in the rainbow darter (Etheostome caeruleum) liver transcriptome in the Grand River, Ontario

Project description:In this study, adult male rainbow darter (Etheostoma caeruleum) were collected from nine sites located at different distances from two wastewater treatment plants (WWTPs) in the Grand River, Ontario, Canada. The goal of this project was to see if the liver transcriptome of fish residing downstream of the two WWTPs differs from the non-exposed fish. Further, this research was also addressing the affects of differnent reference site selection on gene expression patterns, and their subsequent interpretation.The RNA from male rainbow darter was exctracted from liver tissue and used for further gene expression analysis.

Expression profiling of peripheral blood gene expression of women with hereditary breast cancer and controls (set 1)

Project description:We obtained peripheral blood samples for women from Utah (USA) and Ontario (Canada) who had a family history of breast cancer (or did not), who carried a BRCA1/2 mutation (or did not), and who had developed breast cancer (or had not). We classified the women into two groups: [1] those who had a family history of breast cancer (irrespective of BRCA1/2 mutation status) and had developed an early-onset breast tumor and [2] those who had a family history of breast cancer but had not developed a breast tumor or who did not have a family history of breast cancer (some of whom had developed sporadic breast cancer and and others who had not). We then used machine-learning methods to assess how well we could classify these women into either group. The Utah samples served as a training set, and the Ontario samples served as an independent validation set from a geographically distinct population.

shRNA kinome screen identifies TBK1 as therapeutic target for HER2+ breast cancer

Project description:Microarray analysis was performed at the UHN Microarray Centre (UHNMAC, Ontario, Canada) using Illumina HumanHT-12 v4 BeadChip with 500 ng of total RNA prepared by RNeasy mini kit (QIAGEN, Cat. No. 74104). Samples from HCC1954 cells with 3-day treatment of TBK1-II at 4 uM were used to compare with vehicle-treated controls. Microarray data was processed and normalized by lumi package from BioConductor in R with Quantile Method. Difference between the samples were calculated by Bayesian statistic using limma package from BioConductor in R to obtain Moderated T value for subsequent Pathway analysis.
