20180725 Buthelezi TripleTOF FFPE of human breast tissue

ABSTRACT: Sindisiwe Buthelezi generated these "shotgun" data in July of 2018 on a SCIEX TripleTOF 6600 at the Council for Scientific and Industrial Research in Pretoria, South Africa. The twelve Information-Dependent Acquisition experiments compared one-slide-at-a-time pressure-based paraffin removal (A1-4) with all-at-once paraffin removal (A5-8) with freshly frozen samples (A9-12) using human breast tissue under CSIR Research Ethics Committee reference 213/2017. After conversion to mzML, a total of 474,722 tandem mass spectra were available, of which 39% resulted from doubly-charged precursor ions. Over all twelve experiments, tandem mass spectra were acquired at a rate of 8.40 Hz. MS/MS scans averaged a peak density average of 54 peaks per spectrum.

FFPE proteomes for Group 3 and Group 4 subtypes of paediatric medulloblastoma

Project description:These data were generated in May of 2016 on a Thermo Q-Exactive at the University of Cape Town in South Africa. Samples were drawn from 48 cases of malignant medulloblastoma that were added to the FFPE archive between 1988 and 2014 under approval from the University of Cape Town Faculty of Health Sciences Human Research Ethics Committee (HREC 149/2014). Assignment to Group 3 or Group 4 categories was performed via Nanostring analysis and IHC (other subtypes were also analyzed in the larger study). Five distinct samples from each of the two Groups were subjected to LC-MS/MS. After conversion to mzML, a total of 245,589 tandem mass spectra were available, of which 36% corresponded to doubly-charged precursor ions. Over all ten experiments, tandem mass spectra were acquired at a rate of 4.55 Hz. MS/MS scans averaged a peak density average of 148 peaks per spectrum. Transcription profiling of blood cells from rats fed a folate deficient diet vs fed a normal diet for 28 days

Project description:Wistar Kyoto, inbred male rats (M & B, Ry, Denmark) were randomized and fed a semisynthetic pellet diet deficient in folate (TD350, Harland, Madison, Wisconsin, USA) or an identical diet with a normal amount of folate (TD351, Harland). Special analyses were performed to establish the content of Methionine, Vitamin B12, Folate and Vitamin B6 in the two diets. The folate content was <0.06 mg/kg and 1.63 mg/Kg, respectively. Detailed specification of the diets has been published previously. Animals were housed in stainless steel cages with a bed of sawdust, two to a cage, and were allowed free access to food and drinking water. The room temperature was 23a C and the humidity was 45-55 %. Light cycles consisted of 12 h light/12 h darkness. The animals were weighed at randomization and subsequently every seven days. The animal experiments were carried out in accordance with the guidelines of the International Scientific Committee for Thrombosis and Hemostasis, and the Danish Ethical Committee for Animal Experimentation had approved the study protocol. This study consisted of twelve rats fed the folate deficient diet and twelve rats fed the normal diet for 28 days.

Comparing 10x Visium spatial transcriptomic technologies

Project description:Spatial transcriptomics facilitates the understanding of gene expression within complex tissue contexts. Among the array of spatial capture technologies available is 10x Genomics’ Visium which provides whole tissue section profiling, enabling whole transcriptome spatial analysis. Our dataset comprises spleen tissue from mice infected with malaria, spanning multiple experiments and sample preparation protocols for tissue preservation, either as fresh frozen at optimal cutting temperature (OCT) or formalin-fixed paraffin-embedded (FFPE). Tissue placement was also considered, comparing direct tissue placement on the slide with the use of CytAssist (CA), which expands the Visium platform’s capabilities by allowing for the pre-selection of tissue sections and genes through a set of probes. We also include a matching scRNA-seq dataset that can be integrated with the spatial data.

microRNAseq of clear-cell renal cell carcinoma on surgical resection specimens of untreated primary tumors in humans

Project description:We aimed to assess differences in miRNA expression profiles in transcriptomic molecular subtypes of ccRCC (Beuselinck et al, Clinical Cancer Research 2015) and to correlate miRNAs with overal survival since diagnosis of ccRCC. Sequencing was done for 129 primary ccRCC (formalin-fixed paraffin-embedded surgical resection specimens, previously untreated) and 16 normal kidney specimens. Normal kidney was obtained from the nephrectomy specimens at time of ccRCC removal, in tissue blocks containing only normal kidney (so nót the normal kidney immediately adjacent to ccRCC). The samples were sequenced in 2 major batches (2014 and 2017).

Complex Patterns of Altered MicroRNA Expression during the Adenoma-Adenocarcinoma Sequence for Microsatellite-stable Colorectal Cancer

Project description:We searched the database of the Department of Pathology at The University of Texas MD Anderson Cancer Center and selected 21 patients who had invasive microsatellite-stable colorectal adenocarcinoma arising from a pre-existing adenoma and adjacent non-neoplastic mucosa in a resection specimen to permit pairwise analyses, and who had informed consent for research use of their residual tissue. A hematoxylin and eosin (H&E)-stained slide from each formalin-fixed paraffin-embedded tissue block was used to select one block that had invasive adenocarcinoma and adenoma with low- and high-grade dysplasia with minimal contamination by stromal and inflammatory cells, and adjacent full thickness non-neoplastic mucosa including the surface epithelium and proliferative zone. Unstained recut slides with 5-micrometer sections and no coverslip were laid over the marked slide, and the corresponding demarcated areas were manually microdissected.

Transcription profiling of mouse ovaries from newborns

Project description:Microarray analysis of normal newborn ovarian transcript levels, for use in comparison to array based studies of differential expression in mouse knockout models. Experiment Overall Design: Newborn ovaries were pooled separately from wild type animals and total RNA isolated using RNeasy mini kit (Qiagen, CA). Newborn ovaries were collected within 12 hours of delivery. Animal experimentation was approved by the Institutional Animal Care and Use Committee of Baylor College of Medicine. Three independently pooled RNA samples from wild type used to generate biotinylated cRNA. Biotinylated cRNA was hybridized to GeneChip Mouse Expression Set 430 2.0 (Affymetrix, Inc.). Since three independent experiments were performed from three independent pools of wild type RNA, signal intensities for particular genes were averaged between the three chips.

Transcriptome profiling of Listeria monocytogenes during growth on a RTE-meat matrix

Project description:The gene expression profiles of L. monocytogenes strain F2365 grown in BHI agar (reference) or on a turkey deli meat (query) was examined. Aminosilane-coated cDNA microarray slide was used. The data from the normalized ratio of query to reference signal for each spot were transformed using a log2 scale. The expression level of genes obtained from the mean of each gene on the twelve slides was considered significantly different over 1.5 fold changes. Thirty nine and forty five genes in L. monocytogenes grown on a turkey meat matrix were upregulated and downregulated, respectively.
