Peroxynitrite in tumor microenvironment change the profile of peptide epitopes on tumor cells allowing their escape from cancer immunotherapy

ABSTRACT: SILAC quantitation of MHC I peptides in mouse and human samples using LC-MS/MS. GabrilovichD-18-L005 is a representative experiment for PNT treatment of murine EG.7 with PNT and cultured afterwards for the specified amount of time (specified in the file name, in 2 replicates for 30 min time-point). GabrilovichD-17-L134 (93-2017UACC60min) is a PNT treatment of human melanoma UACC903 cells and cultured afterwards for 30 mins. GabrilovicD-20-L066 (B16mix1-HF and mix2) is an experiment with overexpression of iNOS in B16 cells (2 replicates). GabrilovichD_20-L070 is bortezomib treatment of EG7 cells for 50 min (mix1), 120 min (mix2), 300 min (mix4). Treated cells were "heavy" labeled, control cells were "light" labeled.

Project description:Quantitative chemical proteomics was performed to profile the target proteins of ITCs.For the forward SILAC experiment, heavy-labeled cells were treated with the ITC probe (20 μM) for 30 min and light-labeled cells were pre-treated with the natural ITC (60 μM) for 30 min, followed by the ITC probe (20 μM) for another 30 min. For the reverse SILAC experiment, light-labeled cells were treated with the ITC probe (20 μM) for 30 min and heavy-labeled cells were treated with the natural ITC (60 μM) for 30 min, followed by the ITC probe (20 μM) for another 30 min.

TGFb dependent Treg conversion and the inhibition of conversion by IL6

Project description:Analysis of CD4+ cells activated with anti-CD3 and cultured in the presence of IL2. The effects of TGFb and IL6 on Treg conversion were analyzed to discover methods of inhibiting Treg conversion and/or Treg functional inhibition. CD4+ T-cells were enriched from lymph nodes of Foxp3-GFP mice and cultured under the under the following conditions: 1) anti-CD3+IL2; 2) anti-CD3+IL2+TGFβ; 3) anti-CD3+IL2+TGFβ+IL6; and 4) anti-CD3+IL2+IL6. On day 4 cells were collected, stained with anti-CD4-PE, and sorted into CD4+FOXP3- and CD4+FOXP3+ populations (>95% purity). For each treatment condition T-effector cells and Tregs were labeled independently (either cy3 or cy5) and hybridized together for a two-color array experiment. Each treatment condition had dye swapped replicates, and a minimum of 3 replicate in total.

A comparison of forskolin-induced mRNA vs. an inactive control in the rat PC12 cell pheochromocytoma cell line.

Project description:PC12 cells (passage 22) were cultured at 5% CO2 in a 37 C incubator. The growth medium was DMEM (high glucose, Invitrogen) supplemented with 25mM HEPES, 10% FCS, 5% FBS and 1x Pen/Strep (Invitrogen). 1x106 cells were starved overnight in DMEM+25 mM HEPES and treated with 10 uM 1,9 dideoxy forskolin or forskolin for 60 min. The final DMSO concentration was 0.05%. Total RNA was purified using Trizol (Invitrogen) according to the manufacturers protocol. An additional round of purification was conducted using Rneasy columns (Qiagen) according to the manufacturers protocol. cRNA was synthesized and labeled according to standard Affymetrix protocols. 2 biological replicates for the forskolin and 1,9 dideoxy forskolin conditions were run on Affymetrix RAE230 A and B chips for a total of 8 hybridizations. SAGE in Cultured Murine COC During Early Maturation

Project description:In cultured cumulus oocyte complexes (COC) FSH induces gene transcription required for germinal vesicle breakdown (GVBD). Experiments were performed to determine the critical period when gene transcription is required for GVBD and identify candidate mRNAs involved. Experiment I: murine COC were cultured 4h in the presence of FSH with 5,6-dichloro-1-beta-D-ribofuranosylbenzimidazole (DRB) added at different intervals after the start of culture. COC cultured with FSH underwent GVBD (82+/-7%). When DRB was added at 0, 5 or 10 min after culture initiation, oocyte maturation was blocked (17+/-7%, 14+/-6% and 21+/-6% GVBD, respectively). When DRB was added after 15, 20 or 30 min, progressively more COC underwent GVBD (37+/-6%, 39+/-6% and 66+/-6%, respectively). The critical period of transcription required for GVBD occurred between 15 and 30 min after culture initiation. Experiment II: COC were cultured for 25 min in the presence (plusDRB) or absence (minusDRB) of DRB. SAGE libraries were generated from COC RNA of each treatment group. A total of 48,431 and 45,367 tags were sequenced for the plusDRB and minusDRB libraries, respectively. Criteria used to identify transcripts of interest included a total tag count of at least 10 across both libraries and a 3-fold or greater difference in expression between libraries. Using these criteria, 39 and 27 transcripts were identified as differentially expressed at the P</=0.01 and P</=0.001 levels, respectively. Differentially expressed transcripts were classed into major categories that included cell growth, development and regulation of gene expression. Project description:The Ciona heart progenitor lineage (TVC, trunk ventral cells) is first specified by Fibroblast Growth Factor/Map Kinase (FGF/MapK) activation of the transcription factor Ets1/2 (Ets). For this analysis, B7.5 lineage cells were labeled with the Mesp-GFP reporter. In the first experiment, we targeted a dominant-negative form of the sole Ciona FGF receptor (FGFRdn) to the B7.5 lineage using the Mesp enhancer (Mesp-FGFRdn). In the second experiment, we targeted a dominant repressor form of Ets1/2 to the B7.5 lineage using the Mesp enhancer (Mesp-EtsWRPW). This construct is designed to repress Ets1/2 target gene transcription and has previously been shown to abolish TVC induction.
