Project description:Importin 1 (KPNB1) is a nucleocytoplasmic transport factor with critical roles in both cytoplasmic and nucleocytoplasmic transport, hence there is keen interest in the characterization of its subcellular interactomes. We found limited efficiency of BioID in detection of importin complex cargos, and therefore generated a highly specific and sensitive anti-KPNB1 monoclonal antibody to enable Biotinylation by Antibody Recognition (BAR) analysis of Importin 1 interactomes.

Plasmodium falciparum Kelch13, Eps15 and Clathrin HC interactomes obtained using a dimerisation-induced quantitative BioID (DiQ-BioID)

Project description:In order to identify Kelch13 interaction partners in living P. falciparum parasites, we established a new type of BioID we termed dimerisation-induced quantitative BioID (DiQ-BioID) that takes advantage of the FKBP-FRB heterodimerisation system. For DiQ-BioID the target is endogenously tagged with FKBP. The promiscuous biotin ligase BirA* is fused with FRB and expressed in the cells expressing the FKBP tagged target. Upon addition of the dimerising ligand (rapalog) BirA*-FRB is recruited onto the FKBP fused target. In the presence of biotin this results in the biotinylation of the target and its interactors whereas in the control the cellular background is biotinylated. As matched parasite cultures (identical cultures grown with and without rapalog) are used, quantitative mass spectrometry was employed to identify specific interaction partners (or compartment neighbors). This was done for Kelch13 as a bait, for one of the so identified hits (Eps15) in reciprocal DiQ-BioID experiments and for the clathrin heavy chain as a negative control (a protein that like Kelch13 and Eps15 is found in foci in the cells but does not co-localise with these targets).

Distinct interactomes of ADAR1 nuclear and cytoplasmic protein isoforms and their responses to Interferon induction

Project description:The RNA editing enzyme ADAR1, is essential for correct functioning of innate immune responses. The ADAR1p110 isoform is mainly nuclear and ADAR1p150, which is interferon inducible, is predominately cytoplasmic. Using three different approaches, co-IP with endogenous ADAR1, and Strep-tag co-IP and BioID with individual ADAR1 isoforms, a comprehensive interactome was generated during both homeostasis and the IFN response. Both known and novel interactors and editing regulators were identified. Nuclear proteins were detected as stable interactors with both ADAR1 isoforms. In contrast, BioID identified distinct protein networks for each ADAR1 isoform, with nuclear components observed with ADAR1p110 and components of cytoplasmic cellular condensates with ADAR1p150. RNase A digestion distinguished between distal and proximal interactors, as did a dsRNA-binding mutant of ADAR1 which demonstrated the importance of dsRNA binding for ADAR1 interactions. IFN treatment did not affect the core ADAR1 interactomes but resulted in novel interactions, the majority of which are proximal interactions retained after RNase A treatment. Short treatment with HMW poly(I:C) during the IFN response resulted in dsRNA-binding-dependent changes in the proximal protein network of ADAR1p110 and association of the ADAR1p150 proximal protein network with some components of antiviral stress granules.

Plasmodium falciparum Chr3C7 and Chr3C16 DiQ-BioID data

Project description:As part of a larger study characterizing all unknown 'nonsecretory' proteins encoded on chromosome 3 of P. falciparum parasites, we selected two candidate proteins (Chr3C7 and Chr3C16) to obtain interactomes using dimerisation-induced quantitative BioID (DiQ-BioID). This set of experiments resulted in a list of significantly enriched proteins which identified interactors and compartment neighbours of the selected proteins.
