Project description:We investigated the heat-dependent in-vivo interactome of Arabidopsis thaliana SKD1 using a transgenic 35S::GFP-SKD1 line. Potential interactors of GFP-SKD1 were co-immunoprecipitated from cell extracts of untreated or heat-treated rosette leaves and analyzed by mass spectrometry. A line overexpressing free YFP (35S::YFP) was used as a negative control. For each genotype and condition, proteins of three biological replicates were analyzed. An in-solution digest was performed on the beads, and peptides were subjected to liquid chromatography and tandem mass spectrometry (LC-MS/MS, Dr. S. Müller, CECAD/CMMC Proteomics Facility Cologne).

Evaluation of absorbent cotton for glycopeptide enrichment

Project description:This study introduced the use of cotton in 200µL tips, namely cotton HILIC as a convenient tool for enriching large-scale glycopeptides before MS analysis in this study. The optimal loading buffer for cotton HILIC was investigated by using mouse brain as a complex test sample. Subsequently, the performance of cotton HILIC was evaluated by comparing with other two commercial enrichment approaches, venusil HILIC and Oasis MAX in both mouse brain and seminal plasma. Moreover, capacity and recovery rate were evaluated using different milligram of cotton in 200µL tips. Thus, a simple, convenient, and cost-friendly cotton HILIC method was proposed to achieve highly selective intact glycopeptide profiling.

Decoding the protein composition of whole nucleosomes with Nuc-MS

Project description:Current proteomic approaches disassemble and digest nucleosome particles, blurring readouts of the ‘histone code’. To preserve nucleosome-level information, we developed Nuc-MS, which displays the landscape of histone variants and their post-translational modifications (PTMs) in a single mass spectrum. Combined with immunoprecipitation, Nuc-MS quantified nucleosome co-occupancy of histone H3.3 with variant H2A.Z (sixfold over bulk) and the co-occurrence of oncogenic H3.3K27M with euchromatic marks (for example, a >15-fold enrichment of dimethylated H3K79me2). Nuc-MS is highly concordant with chromatin immunoprecipitation-sequencing (ChIP-seq) and offers a new readout of nucleosome-level biology.

Inactivated M. tuberculosis and M.tuberculosis Infection remodels the macrophage response

Project description:Background: Tuberculosis (TB) remains a major public health problem, especially in developing countries, with 1.5 million deaths annually worldwide. Macrophages (Mφs) are central to TB pathogenesis. Mφs play a key role in the outcome of the infection. More importantly, Mφs are the primary cell target of MTB, which has developed different strategies to multiply inside the Mφ phagosome. Here we aim to compare the transcriptome of Mycobacterium tuberculosis (MTB)-infected Mφs with that of cells stimulated with heat-killed MTB. Results: Here, we used live and heat-inactivated MTB to examine the impact of infection on the human macrophage response. Gene expression profiling has revealed about 3,259 genes differentially expressed in macrophages incubated with heat-inactivated MTB and 4,179 genes differentially expressed with live MTB. We found that the response to live and heat-inactivated MTB was strongly correlated (r>0.78). Conclusions: Our results show that macrophages respond in a similar manner to live and heat-inactivated MTB. We also identified some genes differentially expressed only in one condition.

We sequenced 3 biological replicates of each of the following conditions of exposure to heat-inactivated human serum: 5% serum, 0.5% serum, and a no serum control. RNA-Seq was performed on the Bordetella holmesii type strain ATCC 51541T grown under three conditions: 5% heat-inactivated human serum, 0.5% heat-inactivated human serum, and a no serum control.
