Identification of TMEM141-interacting proteins

ABSTRACT: We collected the liver from wildtype (WT) mice (#1-4), TMEM141-overexpressing (OE) mice (#5-8), and Tmem141 knockout (KO) mice (#9-12). We did immunoprecipitation using a TMEM141 antibody. The pulled-down proteins were subjected to a proteomics study.

HuD interacting circular RNAs in the mouse striatum

Project description:This study explores whether HuD could bind to and regulate the expression circRNAs from genes associated with neuronal development and synaptic plasticity circRNAs bound to HuD were isolated from the striatum of HuD-OE mice by RNA immunoprecipitation (RIP) as described in Bolognani et al, 2010 (https://doi.org/10.1093/nar/gkp863) using Dynabeads® (Thermo Fisher Scientific) coated with mouse monoclonal anti-myc tag antibody (9B11; Cell Signalling Technology Inc.) specifically recognizing myc-tagged HuD transgenic protein expressed in HuD-OE as described before (Bolognani et al., 2010; Zimmerman et al., 2020). Controls for RIP assays were performed using either non-immune IgG and HuD-OE tissue or the myc-tag antibody and wild type (WT) tissue.

RNA-Seq of WT Flp-In T-REx 293, UPF3A knockout and UPF3A overexpression cell lines in part with additional siRNA-mediated control or UPF3B knockdowns

Project description:UPF3A and UPF3B are paralogous genes in human cells that are involved in the nonsense-mediated decay (NMD) pathway. NMD is a cellular quality control mechanism that monitors mRNAs during translation. Aberrant translation due to features such as the presence of a premature stop codon downstream on an exon-exon junction activates NMD and leads to the degradation of the mRNA. To investigate the role of UPF3B and UPF3A in NMD, we have generated UPF3A knockout (KO) human Flp-In T-REx 293 cells using CRISPR-Cas9, as well as FLAG-tagged UPF3A overexpressing cells using the PiggyBac transposon system. We generated RNA-Sequencing data for wildtype, UPF3A KO and UPF3A overexpressing (OE) cells, in part with additional siRNA-mediated knockdown of Luciferase (Luc) as control or UPF3B.

Project description:- Identification of proteins whose expression was affected by lcrX knockout and LcrX-overexpressing strains in Xanthomonas axonopodis pv. glycines str. 8ra - Shotgun proteomic analysis was used - Four strains were used with three biological replicates (total 12 samples). Two samples are the wildtype strains carrying an empty vector: One (XagW+V) for comparison with lcrX-KO strain and the other (XagW_V) for comparison with LcrX-overexpressing strain. The third sample is lcrX-KO strain (Xag2894KO). The last sample is LcrX-overexpressing strain (Xag2894OE).

Project description:Gene expression in satellite cell-derived primary myoblasts islolated from Gata4-loxP mice. Myoblasts were infected with nLacZ for control (Wt), Cre recombinase to knockout GATA4 (KO), or GATA4 expression vector to overexpress GATA4 (OE). Infected myoblasts were cultured in growth medium (day 0) then differentiated into myotubes in differentiation medium for 3 days (day 3). Total 18 samples. Three replicates in each myoblast; GATA4-Wt, -KO, and -OE myoblasts at day 0 and day 3.

ChIP-seq on ZNF506 overexpression HEK293T to verify ZNF506 binding capacity at PBS-Pro sites.

Project description:To identify ZNF506 genome-wide target sites, we performed ChIP-seq assay and found that ZNF506 binding sites enriched at PBS-Pro-containing ERV subfamilies (ERVPs) and further motif calling analysis showed that ZNF506 binds to PBS-Pro sequences, promoting formation of H3K9me3 modifications at binding regions. And ChIP-seq assay also indicated that the distinction of H3K9me3 signals closed to ZNF506 peak regions between ZNF506 overexpressing (OE) HEK293T cells and ZNF506 Knockout (KO) HEK293T cells was correlated with the different recruitment of corepressor KAP1. The ChIP-seq experiments using GFP antibodies and H3K9me3 antibodies on ZNF506-GFP OE HEK293T cell lines, and ZNF417-GFP OE HEK293T cell lines were used as controls for H3K9me3 ChIP. Also, the ChIP-seq experiments were performed using H3K9me3 antibodies and KAP1 antibodies on ZNF506 KO HEK293T cells and ZNF506 OE HEK293T cells.

Proteomics data reveals Wnt signaling involvement in the hippocampal-dependent behavioral impairment in THRSP-overexpressing ADHD mouse model

Project description:Despite the predominance and high heritability of Attention-Deficit/Hyperactivity Disorder (ADHD), its etiology remains elusive. Preclinical and clinical evidence partly points to impaired limbic system function, particularly that of the hippocampus (HPC). Children diagnosed with ADHD often struggle with deficits in executive function, temporal processing, and visuospatial memory, the defining hallmarks of the predominantly inattentive presentation (ADHD-PI), thought to be subserved by the HPC brain region. However, the specific genes/proteins involved and how they shape the hippocampal makeup to influence ADHD behavior are poorly understood. As an exploratory tool, hippocampal tissues from a mouse model overexpressing thyroid hormone-responsive protein (THRSP), with defining characteristics of ADHD-PI presentation, were utilized for proteomic analyses. Results revealed differential expressions of proteins involved in Wnt signaling. Compared to THRSP knockout (KO), THRSP OE mice have impaired attention and memory concomitant to dysregulated Wnt signaling affecting hippocampal cell proliferation (BrdU) and neurogenic markers expressions (i.e., NEU-N, GFAP), markers of neural stem cell (NSC) activity. Also, exposure to a combination of enriched environment and treadmill exercise improves behavioral deficits in THRSP OE mice and improves Wnt signaling and NSC activity.

Capture Hi-C in (EV and ZFP661-3HA OE) mESCs and E16.5 mouse forebrains

Project description:This assay aimed to investigate the regulatory role of ZFP661 in modulating the permeability of CTCF barriers. To achieve this, we generated Capture Hi-C maps on several regions bound by ZFP661 using E16.5 forebrains from wild-type (WT) and Zfp661 knockout (KO) mice, as well as empty vector (EV) control and ZFP661-3HA overexpressing (OE) mESCs. Our findings reveal that ZFP661 modulates the permeability of CTCF barriers, thereby balancing between the interactions that are trapped at the barriers and those passing over them.

Genome-wide Profiling of SRC-2 (NCOA2) binding in mouse prostate [ChIP-Seq]

Project description:Using genetically engineered mice, overexpressing SRC-2, specifically in the prostate epithelium of PTEN heterozygous mice accelerates PTEN mutation induce tumor progression and develops a metastasis-prone cancer. Here we used ChIP-Seq analysis to identify genome-wide SRC-2 binding sites in mouse prostate. Examination of genome-wide SRC-2 binding in mouse prostate by ChIP-seq analysis. Samples were collected from pooled dorsal-lateral prostates of 7 months old-PTEN flox/+; Rosa26-SRC-2 OE/+ mice. Flash frozen tissues were then sent to Active Motif, Inc. for chromatin extraction and followed by immunoprecipitation using anti-SRC-2 antibody (A300-346A, Bethyl Lab., Inc.).
