It was further confirmed the stimulatory effect of M. loti-derived eCA on microalgae, highlighting key carbon metabolic pathways, including the Calvin cycle, TCA cycle and antioxidant defense response.

Exceeding Conventional Maximum Carbon Yields via Heterotrophic CO2 Fixation

Project description:Maximizing carbon yields is crucial in the microbial production of diverse biochemicals. However, microorganisms, particularly heterotrophs, release carbon dioxide (CO2) during the oxidation of organic compounds for energy and building blocks. This metabolism limits the theoretical maximum carbon yield and constrains the development of efficient microbial cell factories. Specifically, metabolite production from tricarboxylic acid (TCA)-cycle intermediates involves major CO2 emission steps, leading to unavoidable carbon loss. In the present study, the metabolic pathway in Escherichia coli, a model heterotroph, was synthetically rewired to facilitate CO2 fixation and maximize carbon yields. Specifically, we blocked multiple routes to prevent pyruvate oxidation to acetyl-CoA, which was identified as a major CO2 emission step, and promoted CO2 incorporation into TCA cycle intermediates by reengineering endogenous pathways. This strategy was applied to produce itaconate, a promising bioplastic precursor, achieving a notable itaconate yield of 0.86 C mol/C substrate mol, exceeding the conventional maximum carbon yield of 0.83 C mol/C mol. This heterotrophic CO2 fixation strategy can be used to produce TCA-derived chemicals and enhance the economic viability of microbial production.

One-carbon fixation via the reductive glycine pathway exceeds yield of the Calvin cycle in bacteria

Project description:One-carbon (C1) feedstocks like formate could be energetically efficient substrates for sustainable microbial production of food, fuels and chemicals. Here, we replace the native energy-inefficient Calvin-Benson-Bassham (CBB) cycle in Cupriavidus necator with the more energy-efficient reductive glycine pathway for growth on formate and CO2. In chemostats, our engineered strain reaches a 17% higher biomass yield than the wild type, or any natural formatotroph using the Calvin cycle. This demonstrates the potential of synthetic metabolism to realize sustainable, bio-based production.

Co-existence of CBB cycle and rTCA carbon fixation pathway in thermophilic Actinomycetota Carbonactinospora thermoautotrophica StC and correlation with the CO2-concentrating microcompartment

Project description:Seven carbon autotrophic fixation pathways were described so far. However, it is not common to find the co-existence of more than one cycle in a single cell. Here, we describe a thermophilic bacterium Carbonactinospora thermoautotrophica StC with a unique and versatile carbon metabolism. StC was isolated from a consortium found in a burning organic pile that exhibits an optimal growth temperature between 55° and 65° C. The genome analyses suggested that the strain StC potentially performs two-carbon fixation pathways, Calvin-Benson-Bassham (CBB) cycle and the Reductive citrate cycle (rTCA) and preserve a microcompartment related with CO2 concentration. To better understand the carbon fixation in StC strain, the expression of the genes of bacterial cells grown autotrophically and heterotrophically were analyzed. For our surprise the data showed the co-existing of the both carbon fixation pathways - CBB and rTCA cycles - in a cultivable thermophilic chemoautotrophic bacterium Carbonactinospora thermoautotrophica strain StC, based on integrated omics of genomics, transcriptomics, and proteomics. These two cycles working together may help microorganisms to improve the CO2 fixation. The knowledge about the co-occurrence of carbon cycle in a single cell leads open a question ‘why microorganisms use multiple pathways to fix carbon and what the advantage for this strategy?’. Advancing on this is a key to better understand the biological carbon fixation mechanism in thermophiles and prospecting the repurposing of enzymes in synthetic biology for biotechnological applications.

An ATP-sensitive phosphoketolase regulates carbon fixation in cyanobacteria

Project description:Regulation of CO2 fixation in cyanobacteria is important both for the organism and the global carbon balance. Here we show that phosphoketolase in Synechococcus elongatus PCC7942 (SeXPK) possesses a distinct ATP sensing mechanism, which upon ATP drops, allows SeXPK to divert precursors of the RuBisCO substrate away from the Calvin-Benson-Bassham (CBB) cycle. Deleting the SeXPK gene increased CO2 fixation particularly during light-dark transitions. In high-density cultures, the xpk strain showed a 60% increase in carbon fixation, and unexpectedly resulted in sucrose secretion without any pathway engineering. Using cryo-EM analysis, we discovered that these functions were enabled by a unique allosteric regulatory site involving two subunits jointly binding two ATP, which constantly suppresses the activity of SeXPK until the ATP level drops. This magnesium-independent ATP allosteric site is present in many species across all three domains of life, where it may also play important regulatory functions.

Co-expression analysis reveals distinct alliances around two carbon fixation pathways in hydrothermal vent symbionts

Project description:Biological carbon fixation is foundational to the biosphere. Most autotrophs are thought to possess one carbon fixation pathway. The hydrothermal vent tubeworm Riftia pachyptila’s chemoautotrophic symbionts, however, possess two functional pathways: the Calvin Benson-Bassham (CBB) and the reductive tricarboxylic acid (rTCA) cycles. Little is known about how Riftia’s symbionts and related organisms coordinate the functioning of these two pathways. Here we investigated net carbon fixation rates, transcriptional/metabolic responses, and transcriptional co-expression patterns of Riftia pachyptila’s endosymbionts by incubating tubeworms at environmental pressures, temperature, and geochemistry. Results showed that rTCA and CBB transcriptional patterns varied in response to different geochemical regimes and that each pathway is allied to specific metabolic processes, suggesting distinctive yet complementary roles in metabolic function. Net carbon fixation rates were also exemplary, and accordingly we propose that co-activity of CBB and rTCA may be an adaptation for maintaining high carbon fixation rates, conferring a fitness advantage in dynamic vent environments.

Increased microalgae Chlorella sorokiniana lipid yield induced by low-dose ionizing radiation

Project description:We demonstrate that low-dose ionizing radiation from X-rays drives metabolic activation in microalgae. We exploited this phenomenon to develop a method for increased lipid yield in stationary phase Chlorella sorokiniana cultures by 25% in just 24 hours, caused by a reproducible metabolic response that includes up-regulation of >30 lipid metabolism genes. This approach avoids the need to modify the strain or cultivation conditions, and does not affect cell viability or biomass.

Transcriptomic and lipidomic analysis of an EPA-containing Nannochloropsis sp. PJ12 in response to nitrogen deprivation

Project description:Oleaginous microalgae Nannochloropsis spp. are considered to be promissing species for production of biofuels and biomaterials. Nevertheless, its biofuel production remains to be economically unviable. Hence, further improvement of cultivation conditions and genetic traits for high-lipid contents without affecting growth is required. To understand genes involved in neutral lipid accumulation upon nitrogen deprivation (ND) in a novel isolate of Nannochloropsis sp. PJ12, we performed comparative transcriptomic and lipidomic analyses of cells under ND and NR (nitrogen replete) conditions. Transcriptomic profiling indicated that, while enzymes involved in TCA cycle in PJ12 under ND condition were upregulated compared to that under NR condition, those involved in Calvin cycle and glycolysis under ND condition were downregulated, consistent with the observation that quantum yield was reduced under ND condition. Furthermore, we showed that enzymes involved in fatty acid synthesis and glycerolipid synthesis were downregulated but not b-oxidation. Lipidomic profiling indicated that, while the level of neutral lipids in ND cells was increased compared to that of NR cells, level of photosynthetic membrane-lipids DGDG and MGDG was decreased. Taken together, our analysis indicated that TAG accumulation is attributed to the modification of membrane lipids derived primarily from “prokaryotic” pathway and secondarily from “eukaryotic” pathway based on the 16:X or 18:X fatty acid at the sn2 position of the glycerol backbone. We propose that two-phase (NR-ND) growth is ideal for biomass and biofuel production because ND reduces cell growth rate due to the loss of photosynthetic membrane and decreased quantum yield.
