Project description:We used Illumina sequencing to investigate the global transcriptomic expression of hormonal pathway genes in ABA initiated strawberry receptacle ripening. Expression profiles of hormone synthetic and signaling genes further demonstrated the positive roles of ABA and GA, and the negative role of auxin in receptacle ripening. We also evaluated the transcript profiling of ethylene and JA pathway genes, and the results suggested that both ethylene and JA participated in receptacle ripening. Furthermore, two novel miRNAs and three conserved miRNAs were identified and validated to target genes in ABA and auxin pathways, respectively. Our analyses reveal the molecular mechanism of hormonal regulation during strawberry receptacle ripening. The data also provide an abundant of genetic information for molecular manipulation on non-climacteric fruit ripening.

Project description:To elucidate the role of bta-miR-484 in adipocytes. we compared expression profiles of mRNAs in control and bta-miR-484 overexpressed adipocytes by RNA se-quencing. A total of 51 up-regulated genes and 77 down-regulated genes were detected in adipocytes overexpressing bta-miR-484. GO annotation showed that differ-entially expressed genes (DEGs） enrichment positive regulation of glycogen biosynthetic process, positive regulation of glucose import and other biological processes. COG classification found that DEGs are rich in Amino acid transport and metabolism, Posttranslational modification, protein turnover, chaperones, Secondary metabolites bio-synthesis, transport and catabolism, General function prediction only, Signal transduc-tion mechanisms, and other items. KEGG enrichment analysis showed that DEGs were enriched in apoptosis, AMPK signaling pathway, calcium signaling pathway, Ras signaling pathway, MAPK signaling pathway, Wnt signaling pathway, PI3K-Akt signaling pathway, adipocyto-kine signaling pathway, insulin secretion , PPAR signaling pathway, etc.

Project description:Measuring transcriptomic profiles of human embryos cultured in time-lapse imaging (TLI) incubator and standard incubator (SI) is crucial for studying whether the closed culture system has a positive impact on embryos. Here we used RNA-sequencing (RNA-Seq) to characterize and compare the gene expression profiles of TLI and SI cultured 8-cell embryos with the same quality grade. A total of 580,952,620 fragments were sequenced for zygote, SI and TLI groups. The global transcriptomic profiles of embryos from TLI group were similar to SI group, with a high distinct to zygotes. However, wo also detected 539 genes showing differential expression between the TLI and SI group with false discovery rate (FDR) < 0.05. Using GO enrichment analysis, we found that the high expressed genes in SI tend to execute functions, including transcription, RNA splicing and DNA repair, and the high expressed genes in TLI were enriched in the cell differentiation and methyltransferase activity pathway. This study provides the first comparison between SI and TLI via transcriptome analysis, and will serve as a basis for assessing the safety of TLI application in assisted reproductive technology.

Project description:We obtained pfkAB-deleted E. coli K-12 MG1655 strain that can thrive on glucose minimal medium with adaptive laboratory evolution (pfk_ALE-1 strain). Functional analysis of the mutations detected in the pfk_ALE-1 strain was conducted to elucidate the molecular mechanisms underlying the effects of these mutations. We performed transcriptome analysis with RNA-seq to investigate the transcriptomic effects of mutations involved in the glycolytic pathway and global transcriptional regulation. Transcriptomic analysis revealed the expression levels of 4,497 genes on the chromosome of MG1655 and ALE-1 strains.

Project description:Lymph node status is a crucial predictor for the overall survival of invasive breast cancer. However, lymph node involvement is only detected in about half of HER2 positive patients. Currently, there are no biomarkers available for distinguishing small size HER2-positive breast cancers with different lymph node statuses. Thus, in the present study, we applied label-free quantitative proteomic strategy to construct plasma proteomic profiles of ten patients with small size HER2-positive breast cancers (5 patients with lymph node metastasis versus 5 patients with lymph node metastasis).
