Project description:Using a CRISPR/Cas9-based approach we engineer primary CD4+ T cells in which the CD6 protein was tagged with an affinity Twin-Strep-tag (OST) with the purpose of determining by quantitative mass spectrometry the composition and dynamics of the signalosome assembling around the tagged protein prior to and following T cell activation. Affinity purification of the OST tagged protein was performed using Streptactin beads, from T cells that were non-stimulated, or stimulated for 30s or 120s with anti-CD3 and anti-CD4 antibodies, or 300s with pervanadate. Each AP-MS purification is associated with a corresponding control (purification from non edited WT CD4+ T cells, cultured and stimulated in the same conditions). The number of replicate biological experiments was n=5 (cells non-stimulated or stimulated for 30s with anti-CD3/CD4), n=2 (cells stimulated for120s with antiCD3/CD4), or n=3 (cells stimulated 300s with pervanadate), and each sample was analyzed in duplicate or triplicate by LC-MS, resulting in 78 raw files.

Project description:T-cell receptor (TCR) signaling is essential for the function of T cells and negatively regulated by the E3 ubiquitin-protein ligases CBL and CBLB. Here we combine mouse genetics and affinity purification coupled to quantitative mass spectrometry to monitor the dynamics of the CBL and CBLB signaling complexes that assemble in normal T cells over 600 seconds of TCR stimulation. We identify many previously known CBL and CBLB interacting partners, as well as a majority of proteins that have not yet been implicated in those signaling complexes. We exploit correlations in protein association with CBL and CBLB as a function of time of TCR stimulation for predicting the occurrence of direct physical association between them. The dataset is divided in two distinct subsets corresponding to the Cbl and to the Cblb interactomes. This dataset contains the experiments performed with 14 different bait proteins • Cbl • Cblb • Fyb • Inpp5d • Itk • Lck • Lcp2 • Nck1 • Nfatc2 • Plcg1 • Ptpn22 • Ptpn6 • Themis • Vav1 Each of them contains mass spectrometry results from the analysis of AP-MS experiments, based on the endogenous expression of One-Strep-tagged (OST) bait proteins in engineered mice models, and affinity purification of these proteins from primary CD4+ T cells, using Streptactin beads. Purification of OST proteins was performed at 5 different time points of stimulation of CD4+ T cells with anti-CD3 and anti-CD4 antibodies (0s; 30s; 120s; 300s; 600s). Each AP-MS purification of an OST- protein is associated with a corresponding control (purification from WT CD4+ T cells) at the same time point of stimulation. Several biological replicate experiments (time course OST series + associated WT controls) were performed for each bait. Several MS replicates were acquired for each sample. In addition, we analyzed the total proteome of CD4+ T cells isolated from each engineered mice model (14 different mice expressing an OST bait) and from WT mice, in order to calculate copy numbers of the baits and their associated proteins.

Project description:In this study, we combined mouse genetics and quantitative proteomics to characterize in a comprehensive manner the VAV1 interactome. A line of knock-in mouse expressing endogenous VAV1 molecules with a genetic tag permitting affinity purification was generated and combined with affinity purification and mass spectrometry (AP-MS) to analyze the VAV1 signaling complex that assembles in primary CD4+ T cells over 300 s of activation. This allowed us to describe in a time-resolved manner the interactome of VAV1 in primary CD4+ T cells and to identify 44 previously unknown bindings partners of VAV1. The dataset contains mass spectrometry results from the analysis of AP-MS purifications (based on affinity purification on Streptactin beads of One-Strep-tagged proteins) starting from CD4+ T cells which were either non stimulated or stimulated with pervanadate for different time lengths. Through affinity purification coupled with quantitative mass spectrometry, this system allows determining the composition and dynamics of the SLP76 signalosome following T cell activation, and it can be used to assess the mechanisms of action of drugs targeting human T cell activation. Dasatinib is an inhibitor that blocks the adenosine triphosphate binding sites of LCK. Here, we assessed the effect of the Dasatinib treatment on the SLP76 signalosome in CD4+ human T cells. Affinity purification of the OST tagged protein was performed using Streptactin beads, from T cells left non-stimulated, or stimulated for 30s or 120s with anti-CD3 and anti-CD28 antibodies. Prior to stimulation, they were preincubated for 45 min at 37°C with either Dasatinib (100 nM) or vehicle alone (DMSO). Each AP-MS purification was associated with a corresponding control (purification from non-edited WT CD4+ T cells, cultured and stimulated in the same conditions). The number of replicate biological experiments was n=4 for all conditions.

Project description:CD2 is a receptor expressed on T cells and when engaged, it promotes T cell activation. However the mechanisms and molecular partners of CD2 that mediate T cell activation remain unclear. Here we used AP-MS to determine the interactome of CD2 prior and upon its engagement.
