Benchmarking of single cell proteomics data analysis workflows

ABSTRACT: Single cell proteomics data containing quantitative information of THP1 and U937 monocytes that were treated or not to undergo a macrophage-like differentiation. Dataset also contains "Mix" samples generated by mixing in equal proportions THP1 and U937 peptides in the single-cell range or by processing together 1 THP1 cell and 1 U937 cell. Samples run on the Orbitrap Fusion Lumos Tribrid and the Exploris 240 were acquired by the de Duve institute, UCLouvain. Samples run on the timsTOF SCP were acquired by the GIGA institute, ULiège.

Human transcriptome comparison in response to Staphylococcus aureus exposure

Project description:Biological replicates of THP1 cells incubated with live wild type S. aureus, THP1 cells incubated with dead wild type S. aureus and THP1 cells incubated with saeS- S. aureus were collected and their RNA were isolated via the Qiagen RNA Isolation Kit. The RNA were treated with RNAse free DNase and eluted in RNase-free water. The RNA concentration was assessed using a NanoDrop spectrophotometer, while RNA integrity (RIN >8) were obtained for all samples by Agilent 2100 Bioanalyzer. We aim to sequence 5GBp per replicate and all samples on a single lane on an Illumina platform.This data is part of a pre-publication release. Differential gene expression between uninfected and infected U937 derived macrophages with Leishmania braziliensis

Project description:The main objective of this study is to identify the list of genes differentially expressed between infected with Leishmania braziliensis and non-infected macrophage cultures based on gene expression microarray profiling The dataset is comprised by the expression profile of 6 samples from three independent experiments and each experiment had three technical replicates. 3 of the 6 samples were U937 derived macrophages infected by Leishmania braziliensis and the other 3 were U937 derived macrophages without infection with Leishmania braziliensis. A total of 18 microarrays analysis were performed.

Expression data from five human leukemia cell lines treated with DMSO or tanshinone IIA

Project description:Tanshinone IIA (Tan IIA) is a diterpene quinone extracted from the root of Salvia miltiorrhiza, a Chinese traditional herb. Although previous studies have reported the anti-tumor effects of Tan IIA on various human cancer cells, the underlying mechanisms are not clear. We used microarrays to detail the global programme of gene expression underlying Tan IIA's apoptotic effects on leukemia cells and identified significantly differentially expressed genes (SDEGs). Five human leukemia cell lines were selected for RNA extraction and hybridization on Affymetrix microarrays.To identify genes that are related to Tan IIA sensitivities, we carried out expression profiling on five cell lines.The sample named HL60, MEG01, MOLT,THP1 and U937_control were treated with DMSO. U937 cell line was selected with Tan IIA treatment for 12 h and 24 h, respectively.

Project description:To further development of our gene expression approach to biodosimetry, we have employed whole genome microarray expression profiling as a discovery platform to identify genes with the potential to distinguish asthma and normal subjects. We analyzed gene expression patterns of the peripheral blood cells from asthma patients compared with those from normal subjects using microarray analyses. In addition, we analyzed gene expression patterns of the LPS or HDM-treated THP1 cells compared with those from non-treated THP1 cells. And we analyzed the microarray data through clustering analysis, signaling pathway analysis and others. Ten milliliters of peripheral blood of five mild asthma, five severe asthma and five normal subjects were centrifuged at 4000 rpm for 20 min to collect 0.4 mL of the buffy coat fraction for in vivo study. To induce an inflammatory response, for in vitro study, the THP1 cells were seeded in 12-well plates at a density of 1 M-CM-^W 106 cells/well in RPMI 1640 medium containing 0.5% fetal bovine serum and stimulated for 24 hrs with LPS or HDM extract. After stimulation the THP1 cells were harvested using a cell scraper and lysed for total RNA extraction. Total RNA was extracted from the buffy coat fractions and RNA was reverse transcribed into cDNA for microarray analysis

Gene Expression Profiles of IL17RC+ and IL17RC- THP1 Cells

Project description:Age related macular degeneration (AMD) is the leading cause of irreversible blindness in the elderly population worldwide. While recent studies have demonstrated strong genetic associations of single nucleotide polymorphisms within a number of genes and AMD, other modes of regulation are also likely to play a role in its aetiology. We undertook DNA methylation microarray analysis on monozygotic and dizygotic twins who were discordant for AMD and identified methylated IL17RC promoters as being present only in non-AMD control individuals rather than in AMD patients. We validated this finding of a significantly decreased level of methylation on the IL17RC promoter in AMD siblings as well as in a case control study involving 202 genetically unrelated AMD patients and 96 controls (95% CI, 0.03-0.17, P=3.1x10-8). Further, we showed that hypomethylation of the IL17RC promoter in AMD patients led to an elevated expression of its protein and mRNA in peripheral blood as well as in the retina and choroid, suggesting that the DNA methylation pattern and expression of IL17RC may potentially serve as a biomarker for the diagnosis of AMD and likely plays a role in disease pathogenesis. Affymetrix U133 plus 2.0 GeneChip was used to detect gene expression patterns of IL17RC+ and IL17RC- THP1 cells.
