Synovial Fluid Alpha-2-Macroglobulin, Gelsolin, and Lubricin Distinguish Between Osteoarthritic and Healthy Equine Joints

ABSTRACT: This project was designed to use liquid chromatography-tandem mass spectrometry (LC-MS/MS) to define the synovial fluid proteome in horses with and without carpal OA. This study was conceived to identify differentially regulated proteins in mild-moderate carpal joint disease compared to healthy joints.

Proteomics Reveals Increased Periostin in Synovial Fluid from Canine and Human Anterior Cruciate Ligament Injury

Project description:Post-traumatic osteoarthritis (PTOA) is a common sequela to anterior cruciate ligament (ACL) injury in humans and dogs. Identification of conserved targets between species may hasten biomarker identification and therapeutic development. To identify differentially regulated synovial fluid (SF) proteins in ACL injury, SF samples were collected from knees with ACL injury or control knees (n=8 per species) in human and dog patients. The SF proteome was evaluated using nano-scale reverse phase chromatography and tandem mass spectroscopy. Associations between proteins and ACL injury were analyzed in both species. Immunoassays were used to validate key proteins identified via mass spectrometry, including periostin, α-2-macroglublin, and lubricin, in additional SF samples (dog: n=57 ACL, n=31 controls; human: n=20 ACL, n=15 advanced OA) and plasma samples (human: n=18 ACL, n=15 advanced OA, and n=12 controls). Periostin was the most upregulated SF protein (log2 fold-change) in both dog (2.6) and human (3.5) ACL injury, followed by complement C1q (2.3) and α-2-macroglobulin (1.8) in dogs and fibrinogen (1.1) and α-2-macroglobulin (1.1) in humans. Top downregulated proteins included serum amyloid A1 (-1.9) and aggrecan (-1.8) in dogs and carbonic anhydrase 2 (-3.2) and hemoglobin subunit β (-2.8) in humans. Approximately 60% of proteins detected were shared between species, and immunoregulatory and macromolecular transport proteins were the most common families. Clinical Relevance: Findings in both species support further investigation into periostin as a potential biomarker or therapeutic target and the use of spontaneous ACL injury in dogs as a potential translational large animal model for human ACL injury.

Synaptic vesicle proteomics with age and in synucleinopathies

Project description:Neurotransmitter release occurs through exocytosis of synaptic vesicles. α-Synuclein’s function and dysfunction in Parkinson’s disease and other synucleinopathies is tightly linked to synaptic vesicle binding. Age is the biggest risk factor for synucleinopathy, and ~15% of synaptic vesicle proteins are linked to diseases of the central nervous system. Yet, age- and disease-induced changes in synaptic vesicles remain unexplored. For an unbiased analysis of the synaptic vesicle proteome, we applied quantitative mass spectrometry to crude synaptic vesicles isolated at three time points (1 month, 3 months, and 10 months of age) from wild-type mice, alpha-synuclein knockout mice, and alpha-synuclein BAC mice, which express human wild-type alpha-synuclein under all human regulatory elements in absence of mouse alpha-synuclein, providing human-like spatiotemporal expression of alpha-synuclein and recapitulating motor and pathological features of Parkinson’s disease. We identified specific changes in synaptic vesicle proteins that capture aging and synucleinopathies. These findings not only provide new insights into synaptic vesicle biology and mechanisms of synucleinopathy, but also offer a baseline for further mechanistic exploration of age- and disease-related alterations in synaptic vesicles.

Plasma and kidney proteome profiling combined with laser capture microdissection reveal large increases in immunoglobulins with age

Project description:One of the main hallmarks of aging is aging-associated inflammation, also known as inflammaging. In this study, by comparing young and old mice using LC-MS profiling, we show that immunoglobulins are the proteins that are most increased with age in plasma. This observation appears to have been previously overlooked as many of the aging proteome profiling experiments to date use targeted antibody/aptamer-based arrays, which typically do not include high abundance proteins or use depletion prior to LC-MS to remove the high abundant proteins. Through LC-MS profiling of young and old mouse kidneys, we also show that immunoglobulins are among the top proteins changing with age. Immunofluorescence staining of kidney sections shows that the main increases in immunoglobulins with age are localized in the glomeruli of the kidney. Using laser capture microdissection coupled with LC-MS, we show an increase in multiple immune related proteins in glomeruli from aged mice. Increased deposition of immunoglobulins and complement proteins in the kidney glomeruli may be a factor leading to reduced filtering capacity of the kidney with age.

FGF2 antiproliferative stimulus triggers proteomic and transcriptional changes associated with nucleolar disorganization in K-ras-driven mouse tumor cells (Nucleoli proteome data)

Project description:Chromatin plays a crucial role in the intermediation between cell signaling and gene expression. The nucleolus is sensitive to stress and can orchestrate a chain of cellular events in response to stress signals. Despite being a growth factor, FGF2 has anti-proliferative and tumor-suppressive functions in some cellular contexts. In this work, we investigated how the antiproliferative effect of FGF2 modulates chromatin, nucleolus, and rDNA-associated proteins. The chromatin and nucleolar proteome indicated that FGF2 stimulation modulates proteins related to transcription regulation, particularly rRNA expression, and chromatin remodeling proteins. Upon 24 hrs of FGF2 stimulation, the global transcriptional rate and nucleolus area increased along with intense nucleolar disorganization detected by fibrillarin dispersion and electron microscopy analyses. We confirmed that FGF2 stimulation induced immature rRNA accumulation by increasing rRNA transcription regardless of changes in ribosome profiling. The rDNA-associated protein analysis reinforced that FGF2 stimulus interferes with transcription and rRNA processing/modification, since the proteins Nolc1 and Tcof1 were upregulated after FGF2 stimulation. Changes in rRNA expression may be crucial for triggering the antiproliferative effect induced by FGF2 since inhibiting RNA Pol I, responsible for rRNA expression, partially reversed the growth arrest induced by FGF2. Taken together, we demonstrate that the antiproliferative FGF2 stimulus triggers significant transcriptional changes and modulates the main cell transcription site, the nucleolus, directly modulating the proteome of the rDNA loci.

A positive feedback loop controls Toxoplasma chronic differentiation

Project description:Successful infection strategies must balance pathogen amplification and persistence. In Toxoplasma gondii, this is accomplished through differentiation into dedicated cyst-forming chronic stages that avoid clearance by the host immune system. The transcription factor BFD1 is both necessary and sufficient for stage conversion; however, its regulation is not understood. We examine five factors transcriptionally activated by BFD1. One of these is a cytosolic RNA-binding protein of the CCCH-type zinc finger family, which we name BFD2. Parasites lacking BFD2 fail to induce BFD1 and are consequently unable to fully differentiate in culture or in mice. BFD2 interacts with the BFD1 transcript under stress and deletion of BFD2 reduces BFD1 protein levels, but not mRNA abundance. The reciprocal effects on BFD2 transcription and BFD1 translation outline a positive feedback loop that enforces commitment to differentiation. BFD2 helps explain how parasites commit to the chronic gene-expression program and elucidates how the balance between proliferation and persistence is achieved over the course of infection.

Chemoproteomics-guided development of SLC15A4 inhibitors with anti-inflammatory activity

Project description:SLC15A4 is an endolysosome-resident transporter intimately linked with autoinflammation and autoimmunity. Specifically, SLC15A4 is critical for Toll-like receptor (TLR) 7-9 as well as the nucleotide-binding oligomerization domain-containing protein (NOD) signaling in several immune cell subsets. Notably, SLC15A4 is essential for the development of systemic lupus erythematosus in murine models and is associated with autoimmune conditions in humans. Despite its therapeutic potential, to our knowledge no chemical probes have been developed that target SLC15A4. Here, we use an integrated chemical proteomics approach to develop a suite of chemical tools, including first-in-class functional inhibitors, for SLC15A4. We demonstrate SLC15A4 inhibitors described herein suppress endolysosomal TLR and NOD functions in a variety of human and mouse immune cells, furnish evidence of their ability to suppress inflammation in vivo and in clinical settings, and provide insights into their mechanism of action. Our findings establish SLC15A4 as a druggable target for the treatment of autoimmune/autoinflammatory conditions.

Hypoxia response in barley - proteomics analysis

Project description:Hypoxia stress (<1% oxygen) followed by reoxygenation, is accompanied by formation of reactive oxygen species (ROS) and nitric oxide (NO), which act as signaling molecules, but also cause nitro-oxidative stress. The NO concentration is regulated by phytoglobins (formerly hemoglobins) in the NO cycle. To understand how changes in phytoglobin expression affect plant metabolism under hypoxia, we studied the proteome and metabolome of barley (Hordeum vulgare L., cv. Golden Promise) plants without (WT) or with (HO) overexpression of phytoglobins. WT plants were more susceptible to hypoxia than HO. The chlorophyll a+b content was lowered by 50% and biomass by 30% in WT24, compared to WT, while HO plants were unaffected. We observe increase in ROS production during hypoxia treatment in WT seedlings had that was not observed in HO seedlings. But most importantly we identified and quantified 9694 proteins out of which 1107 changed significantly in abundance in at least one of the four comparisons – HO/WT andHO24/WT24) (giving genotype differences), WT24/WT and HO24/HO giving treatment differences. The main proteome changes between genotypes shown that many proteins were downregulated in HO24/HO but not in WT24/WT, such as ion transporters, Ca2+ signal transduction, and proteins related to protein degradation. We also identified and quantified 1470 metabolites, and the abundance of >500 changed significantly. Hypoxia had a much larger overall effect on the metabolome than overexpression of phytoglobin. The metabolites that have the biggest influence on the differences between treatments were selected for further analysis, among them many amino acids, putrescine and metabolites taking part in glycolysis.

Cell-type and subcellular compartment-specific APEX2 proximity labeling reveals activity-dependent nuclear proteome dynamics in the striatum

Project description:The vertebrate brain consists of diverse neuronal types, classified by distinct anatomy and function, along with divergent transcriptomes and proteomes. Defining the cell-type specific neuroproteome is important for understanding the development and functional organization of neural circuits. This task remains challenging in complex tissue, due to suboptimal protein isolation techniques that often result in loss of cell-type specific information and incomplete capture of subcellular compartments. Here, we develop a genetically targeted proximity labeling approach to identify cell-type specific subcellular proteome in the mouse brain, confirmed by imaging, electron microscopy, and mass spectrometry. We express subcellular-localized APEX2 to map the proteome of direct and indirect pathway spiny projection neurons in the striatum. The workflow provides sufficient depth to uncover changes in the proteome of striatal neurons following activation of Gαq-coupled signaling cascades. This method enables flexible, cell-type specific quantitative profiling of subcellular proteome snapshots in the mouse brain.

Simultaneous characterisation of RNA and protein subcellular dynamics

Project description:Existing methods to analyse RNA localisation are constrained to specific RNAs or subcellular niches, precluding the cell-wide mapping of RNA. We present Localisation of RNA (LoRNA), which maps, at once, RNAs to membranous (nucleus, ER and mitochondria) and membraneless compartments (cytosol, nucleolus and phase-separated granules). Simultaneous interrogation of all RNA locations allows the system-wide quantification of RNA proportional distribution and the comprehensive analysis of RNA subcellular dynamics. Moreover, we have re-engineered the LOPIT (Localisation Of Proteins by Isotope Tagging) method, enabling integration with LoRNA, to jointly map RNA and protein subcellular localisation. Applying this framework, we obtain a global re-localisation map for 31839 transcripts and 5314 proteins during the unfolded protein response, uncovering that ER-localised transcripts are more efficiently recruited to stress granules than cytosolic RNAs, and revealing eIF3d is key to sustain cytoskeletal function. Overall, we provide the most exhaustive map to date of RNA and protein subcellular dynamics.
