Secretome proteomics of Galdieria sulphuraria cultured on glucose, maltose and starch hydrolysate

ABSTRACT: We profiled the extracellular proteome (secretome) of the acidophilic microalga Galdieria sulphuraria (strain SAG 108.79) cultivated under three carbon sources: glucose, maltose and a starch-derived hydrolysate. The dataset contains 15 raw runs (5 biological replicates per condition) together with search/quantification results and experimental-design (SDRF) metadata, enabling re-analysis and cross-condition comparison of secreted proteins.

Aloin Protects Against UVB-Induced Apoptosis

Project description:This study comprehensively investigates the photoprotective effects of aloin against UVB-induced damage in HaCaT cells, elucidating its antioxidant capacity and its role in preventing cellular apoptosis. The proteomic effect of 50 μg/mL aloin on HaCaT cell damage induced by UVB was evaluated through comparative protein expression. Compared to control cells, UVB irradiation significantly altered protein expression in HaCaT cells, with 64 proteins upregulated and 236 proteins downregulated. In cells treated with both UVB and aloin, 79 proteins were upregulated and 84 proteins were downregulated compared to the UVB-only group. Proteomic analysis showed that aloin modulated the expression of proteins involved in critical signaling pathways, including PI3K-Akt, p53, TGF-β and pathways in cancer, promoting cell survival. Aloin upregulated proteins associated with cell cycle regula-tion and antioxidant responses, such as CCND3, GSTM4, GNA12, SKIL, YWHAZ, and PKN3 while downregulating pro-apoptotic protein FOXO3.

Project description:Osteoarthritis (OA) is a chronic, degenerative whole-joint disorder that interferes with quality of life in older individuals. Here, we report a high expression of ZDHHC11 in articular chondrocytes, which is downregulated in the degenerated cartilage of aged mice and OA patients. ZDHHC11 prevents chondrocyte senescence and fosters cartilage anabolism, culminating in an improved OA phenotype. Mice with Zdhhc11 deletion (Zdhhc11fl/fl) exacerbate OA progression in a destabilized medial meniscus (DMM) model. Specifically, we identify ZDHHC11 as a key palmitoyltransferase, the depletion of which leads to GNB2-dependent E3 ubiquitin ligase-mediated proteasomal degradation of APOD.

The landscape of gene expression in Arabidopsis

Project description:Transcriptome datasets from thousands of samples of the model plant Arabidopsis thaliana have been collectively generated by multiple individual labs. Although integration and meta-analysis of these samples has become routine in the plant research community, it is often hampered by the lack of metadata or differences in annotation styles by different labs. In this study, we carefully selected and integrated 6,057 Arabidopsis microarray expression samples from 304 experiments deposited to NCBI GEO. Metadata such as tissue type, growth condition, and developmental stage were manually curated for each sample. We then studied global expression landscape of the integrated dataset and found that samples of the same tissue tend to be more similar to each other than to samples of other tissues, even in different growth conditions or developmental stages. Root has the most distinct transcriptome compared to aerial tissues, but the transcriptome of cultured root is more similar to those of aerial tissues as the former samples lost their cellular identity. Using a simple computational classification method, we showed that the tissue type of a sample can be successfully predicted based on its expression profile, opening the door for automatic metadata extraction and facilitating re-use of plant transcriptome data. As a proof of principle we applied our automated annotation pipeline to 708 RNA-seq samples from public repositories and verified accuracy of our predictions with samples’ metadata provided by authors.

Comparative proteomics analysis of microalgae Prototheca associated with severe, mild and non-infectious strains

Project description:Three strains, P. zopfii genotype 1 (SAG 2063), P. zopfii genotype 2 (SAG 2021) and P. blaschkeae (SAG 2064) from the culture collection at the Institute of Animal Hygiene and Environmental Health, Freie Universität Berlin, Germany were cultured six times independently at 37°C in Sabouraud dextrose liquid medium until OD600 measurement reached 0.6 to 0.9. Following the cell harvest by brief centrifugation, the cells were lysed and label free quantitative proteomics analysis were carried out to investigate the differences between these strains.

Host Proteins Interacting with Wild-Type and Signal Peptide-Cleaved GP64 of Bombyx mori Nucleopolyhedrovirus (BmNPV)

Project description:Bombyx mori nucleopolyhedrovirus (BmNPV) relies on the envelope glycoprotein GP64 to mediate host cell entry. Intriguingly, both the wild-type GP64 retaining its signal peptide (SP) and the SP-cleaved variant (SP∆nGP64) can support viral invasion, yet their mechanisms may differ. To identify potential GP64 receptors and dissect host interaction profiles, we performed comparative co-immunoprecipitation using purified GP64 and SP∆nGP64, followed by data-independent acquisition (DIA)-based proteomic analysis. A total of 6,064 and 5,247 host proteins were identified, respectively. Enrichment analyses revealed shared involvement in membrane trafficking, lipid metabolism, and endocytosis—pathways essential for viral entry.
