Project description:CTP synthase (CTPS) catalyzes the formation of CTP in de novo pyrimidine biosynthesis pathway. Compartmentalization of CTPS into filamentous structure is evolutionarily conserved from E.coli, yeast, Drosophila, mice to humans. Recently, we have demonstrated that histidine-mediated protein methylation promotes the formation of CTPS filament under glutamine and/or serum deprivation, which reduces its enzymatic activity and protects it from degradation. However, it is still unclear how the filament assembly takes place. In the current study, we used APEX2-mediated in vivo proximity labeling to identify proteins involved in CTPS filament formation.

Project description:Salmonella infections are among the most common foodborne diseases worldwide. The Enteritidis and Dublin serovars of Salmonella enterica are closely related yet they differ significantly in pathogenicity and epidemiology. Enteritidis is a broad-host-range serovar that commonly causes gastroenteritis and infrequently causes invasive disease in humans. Dublin mainly colonizes cattle but upon infecting humans often results in invasive disease. The aim of this work was to elucidate the molecular factors responsible for the differential pathogenic behavior between both serovars. We performed a quantitative proteomic comparative analysis between one clinical isolate of each serovar grown in vitro under gut mimicking conditions (GMC). Compared to S. Enteritidis, the S. Dublin proteome was enriched in proteins linked to response to several stress conditions, such as those encountered during host infection, as well as to virulence. The S. Enteritidis proteome contained proteins related to central anaerobic metabolism pathways that were undetected in S. Dublin. Similar differences were also found at the transcriptional level, as mRNA levels correlated with proteomic results for 17 of the 20 genes tested in 4 natural isolates of each serovar grown in GMC. This work reveals proteomic differences between two Salmonella serovars with markedly different invasive and host-range characteristics, grown in an infection relevant condition, which were not evident in previous comparative genomic analyses.

Project description:Pathogenic leptospires are responsible for the zoonotic disease leptospirosis. The clinical manifestations of this infection range from a febrile state to a severe life-threatening form characterized by multiple organ hemorrhages. More than one million cases of leptospirosis are currently reported annually in the word, with 10% of mortality. Leptospira penetrate hosts and rapidly disseminate to target organs (including kidney, liver, lungs) throughout the bloodstream. During infection, Leptospira are confronted with dramatic adverse environmental changes such as deadly reactive oxygen species (ROS). We used proteomic analyses to identify the factors that constitute the adaptive response to superoxide stress in the pathogenic model Leptospira interrogans.

Project description:Pseudaminic acids (Pse) are a family of nine-carbon carbohydrates produced by many bacteria, including important human pathogens. These non-mammalian carbohydrates are found within the structure of lipopolysaccharides, capsular polysaccharides, and as O-linked post-translational modifications (PTMs) of serine and threonine residues within flagellin and pili proteins. This protein O-pseudaminylation is important for the host colonisation, virulence and motility of pathogens, although only a handful of cell surface proteins bearing this PTM have been identified to date, and the functional role of this PTM remains largely unknown. Herein, we describe the synthesis of O-pseudaminylated serine and threonine amino acids with both α- and β-anomeric configuration and their installation into tryptic glycopeptide fragments of Helicobacter pylori flagellin A and B. These synthetic glycopeptides enabled assignment of the stereochemistry of O-linked Pse in H. pylori and facilitated the generation of monoclonal antibodies (mAbs) that can recognise both α- and β-configured Pse (and its C8 epimer) linked to protein or glycan. The sequences, affinities and structural epitopes of these pan-specific Pse mAbs were determined, informing the development of an immunoenrichment strategy for glycoproteomic analyses that expanded the number of known pseudaminylation sites and substrates across the proteomes of pathogenic Helicobacter pylori and Campylobacter jejuni strains. These mAbs are also capable of enriching the more complex O-glycans that contain terminal Pse in pathogenic Acinetobacter baumannii strains, enabling the discovery of hitherto unknown glycoproteins. Finally, we demonstrate that these mAbs recognise a variety of different multidrug resistant Acinetobacter baumannii capsule types and are capable of clearing infections in mice.

Project description:DRM is a conserved transcription factor complex that includes E2F/DP and pRB family proteins and plays important roles in development and cancer. Here we perform microarray expression profiling analysis of lin-54, a DNA-binding member of the DRM complex. To identify genes regulated by LIN-54 in soma and germline, we analyzed wild-type and lin-54 mutant C. elegans embryos and isolated germlines. We chose embryos because they consist primarily of somatic cells, at a developmental stage with both active cell divisions and dynamic developmental gene expression programs. Since lin-54 null animals are sterile, embryos were obtained from a strain carrying the partial loss-of-function allele lin-54(n2990). Germlines were dissected from lin-54(n3423) null adults that lack detectable transcript and protein. The results revealed conserved roles for DRM in regulating genes involved in cell division, development, and reproduction. We find LIN-54 promotes expression of reproduction genes in the germline, but prevents ectopic activation of germline-specific genes in embryonic soma. Strikingly, genomics and cytological analyses show that DRM binding, a DRM binding motif, and LIN-54-regulated genes are all autosome-enriched. One paradoxical exception occurs the germline, where DRM binds autosomes but genes down-regulated in DRM mutants are enriched on X chromosomes. We compared embryonic or germline gene expression profile of lin-54 mutants with that of wild-type N2 C. elegans. Embryos were obtained from a strain carrying the partial loss-of-function allele lin-54(n2990) grown at 25C for one generation. Germlines were isolated from lin-54(n3423) null adults that lack detectable lin-54 transcript and protein. We isolated the germline region from the tip until late pachytene stage of meiosis, because nuclei in this region are morphologically similar between wild-type and mutant and are all undergoing X chromosome silencing. 3 biological replicates of each genotype/tissue were examined.

Project description:This project aims to identify proteins that interact with cFeimin in brown adipocytes. Cells were infected with cFeimin–3×FLAG adenovirus or control virus at differentiation onset. Following 4 days of differentiation, adipocytes were treated with ISO and A769662 for 12 hours to stimulate signaling pathways. Protein complexes were immunoprecipitated via the FLAG tag and analyzed by mass spectrometry to reveal cFeimin-binding partners.

Project description:Synonymous mutations do not change the sequence of the polypeptide but they may still influence fitness. We investigated in Salmonella enterica how four synonymous mutations in the rpsT gene (encoding ribosomal protein S20) reduce fitness (i.e. growth rate) and the mechanisms by which this cost can be genetically compensated. The reduced growth rates of the synonymous mutants were correlated with reduced levels of the rpsT transcript and S20 protein. In an adaptive evolution experiment these fitness impairments could be compensated by mutations that either caused up-regulation of S20 through increased gene dosage (due to duplications), increased transcription of the rpsT gene (due to an rpoD mutation or mutations in rpsT), or increased translation from the rpsT transcript (due to rpsT mutations). We suggest that the reduced levels of S20 in the synonymous mutants result in production of a defective subpopulation of 30S subunits lacking S20 that reduce protein synthesis and bacterial growth and that the compensatory mutations restore S20 levels and the number of functional ribosomes. Our results demonstrate how specific synonymous mutations can cause substantial fitness reductions and that many different types intra- and extragenic compensatory mutations can efficiently restore fitness. Furthermore, our study highlights that also synonymous sites can be under strong selection, which may have implications for the use of dN/dS ratios as signature for selection.
