Project description:Internal sugar and light specific dependent regulation of leaf gene expression was addressed by changing [CO2] to lower than compensation point [CO2] in combination with light or prolonged darkness. Plants were grown on soil in a 12/12 h light/dark rhythm at 20°C day and night and under normal [CO2]. 5 weeks after germination, the above-ground rosettes of the non-flowering plants were harvested, 12 plants per sample. Plants were harvested 4hrs after the end of night (i) under low (< 50 ppm) [CO2] and 150 µE fluorescent light , (ii) under normal [CO2] and light, and, (iii) under low [CO2] and prolonged darkness. The low [CO2] treatment started 30 min before the end of night and stopped with harvesting. Keywords: repeat

Project description:Over recent decades the progression of natural autumnal senescence has been increasingly delayed across wide areas of the Northern Hemisphere and is thought to be caused by rising temperature. Recently this delay has been shown to be partly attributable to rising atmospheric carbon dioxide concentrations [CO2]. Here, for the first time, we present a possible mechanistic explanation for this phenomenon. Using a plantation of Populus x euramericana grown at elevated [CO2] (e[CO2]) using Free-Air CO2 Enrichment (FACE) technology, we investigated the molecular and biochemical basis underlying this response. Using a poplar cDNA microarray where late growing season and senescing leaves from ambient [CO2] (a[CO2]) and e[CO2] were compared, revealed unique increases and decreases in transcript abundance in the e[CO2] treatment. Growth at e[CO2]caused the greatest increase in the abundance of transcripts catalysing steps in the anthocyanin biosynthetic pathway and an increase in leaf anthocyanin content. Leaf sucrose and starch content were also increased during senescence in e[CO2] and associated with a higher abundance of transcripts in the sucrose and starch biosynthetic pathways. We propose that in e[CO2], autumnal photosynthesis and sugar accumulation results in changes in genes expression that include further investment in secondary carbon metabolism leading to anthocyanin production. This enables prolonged leaf longevity during natural autumnal senescence through increased availability of carbon and improved stress tolerance while in contrast this may also have a negative effect on the control of dormancy.

Project description:Cryptococcus neoformans is a ubiquitous free-living soil yeast and opportunistic pathogen that causes ~223,100 cases of cryptococcal meningitis per year, killing over 180,000 people. The pathogenicity of C. neoformans relies on its adaptation to the host conditions. An important difference between its natural environment and the mammalian host is the concentration of CO2. CO2 levels in the host fluctuate around 5%, which is ~125-fold higher than in ambient air. We recently found that while clinical isolates are tolerant to host levels ofCO2, many environmental isolates are CO2-sensitive and virulence-attenuated in animal models. The genetic basis responsible for cryptococcal adaptation to high levels of CO2 is unknown. Here, we utilized quantitative trait loci (QTL) mapping with 374 progeny from a cross between a CO2-tolerant clinical isolate and a CO2-sensitive environmental isolate to identify genetic regions regulating CO2 tolerance. To identify specific quantitative trait genes (QTGs), we applied fine mapping through backcrossing and bulk segregant analysis coupled with pooled genome sequencing of near-isogenic progeny but with distinct tolerance levels to CO2. The roles of the identified QTGs in CO2 tolerance were verified by targeted gene deletion. We further demonstrated that virulence levels among near-isogenic strains in a murine model of cryptococcosis correlate with their levels of CO2 tolerance. Moreover, we discovered that sensitive strains may adapt in vivo to become more tolerant to increased CO2 levels and more virulent. These findings highlight the underappreciated role of the host CO2 tolerance and its importance in the ability of an opportunistic environmental pathogen to cause disease.

Project description:Can a heterotrophic organism be evolved to synthesize biomass from CO2 directly? So far, non-native carbon fixation in which biomass precursors are synthesized solely from CO2 has remained an elusive grand challenge. Here, we demonstrate how a combination of rational metabolic rewiring, recombinant expression, and laboratory evolution has led to the biosynthesis of sugars and other major biomass constituents by a fully functional Calvin-Benson-Bassham (CBB) cycle in E. coli. In the evolved bacteria, carbon fixation is performed via a non-native CBB cycle, while reducing power and energy are obtained by oxidizing a supplied organic compound (e.g., pyruvate). Genome sequencing reveals that mutations in flux branchpoints, connecting the non-native CBB cycle to biosynthetic pathways, are essential for this phenotype. The successful evolution of a non-native carbon fixation pathway, though not yet resulting in net carbon gain, strikingly demonstrates the capacity for rapid trophic-mode evolution of metabolism applicable to biotechnology. Project description:This experiment includes RNA-seq and metabolomics from a pure microbial strain to examine differential gene expression as a result of pre-adaptation and exposure to multiple carbon sources. This data will provide molecular insight into gene regulation and potential metabolic activity of Clostridium autoethanogenum, an important microbe for the bioenergy industry. C. autoethanogenum plays a unique role in lignocellulosic-based bioproduct synthesis due to its ability to consume single carbon gases as well as pentose and hexose sugars. Our preliminary research has demonstrated the organism’s ability to co-metabolize the pentose and hexose sugars xylose and fructose. However, different responses were observed depending on pre-adaptation or culturing history - whether cultures were grown on either xylose or fructose prior to the dual-sugar experiment. Sugar consumption as well as ethanol and acetate production differed between cultures pre-adapted on xylose versus fructose prior to the xylose-fructose fermentation. Fructose pre-adaptation resulted in both a faster sugar consumption and greater total consumption of sugar. Fructose pre-adapted cultures also produced three times more ethanol and two times more acetate.

Project description:Apis laboriosa, the Himalayan giant honey bee, is a species of honey bees (genus Apis), which is highly adapted to highland habitats and mainly occurs in mountainous regions, particularly the Himalayas. Up to data, the genetic basis of its high-elevation adaptation remains a mystery. In the present study, we generated transcriptomes for A. laboriosa and its closely related species A. dorsata, we then characterized the transcriptomes and did comparative and evolutionary analysis between them to understand the genetic basis of high-altitude adaptation in A. laboriosa. We identified 1,605 genes that are absent in A. dorsata but present in A. laboriosa. Those A. laboriosa-specific genes were involved in DNA damage repair, low temperature tolerance and oxidative stress response. In addition, for genes shared by the two species, genes related to anoxia tolerance, freeze tolerance and UV irradiation were positively selected in A. laboriosa. Taken together, our results suggest that both the increased copy number and the accelerated protein sequence evolution of genes related to high-elevation adaptation made a difference between A. laboriosa and A. dorsata, which should contribute to the adaptation of A. laboriosa to challenging environments in Himalayas.

Project description:Cyanobacteria are oxygenic photoautotrophs notable for their ability to utilize atmospheric CO2 as the major source of carbon. The prospect of using cyanobacteria in converting solar energy and high concentrations of CO2 (e.g. flue gas from coal power plants) efficiently into biomass and renewable energy sources is of interest to many research fields. In order to guide further advances in this area, a better understanding about the metabolic changes that occur under conditions of high CO2 is important. The objective of this study is to utilize genome-wide microarray expression profiling in the unicellular diazotrophic cyanobacterium Cyanothece 51142 grown in 8% CO2-enriched air and to determined the impact of high CO2 on cyanobacterial cell physiology and growth.

Project description:Cryptococcus neoformans is an environmental fungus that causes an estimated 180,000 deaths annually and transitions from the external environment to the host environment to cause disease. CO2 concentrations in the atmosphere (0.04%) are dramatically lower than in mammalian tissues (5%). Environmental C. neoformans strains that cannot tolerate 5% CO2 are much less virulent than CO2-tolerant strains. Microevolution at elevated CO2generated loss-of-function mutations in the nucleotide binding protein Avc1 that confer CO2 tolerance to CO2-intolerant strains. Mechanistically, Avc1 positively regulates the expression of plasma membrane transporters including PDR9, a phospholipid floppase that negatively modulates CO2 fitness. Deletion of AVC1 in five CO2-intolerant environmental strains increased competitive fitness in host CO2 and in a mouse infection model. Importantly, strains with similar AVC1 mutations have emerged in patients with relapsed cryptococcosis. Therefore, this microevolutionary convergence strongly suggests that adaptation to host CO2 is a significant driver of C. neoformans fitness during infection.
