Project description:An unintended consequence of fish farming is the production of an environment which may be conducive for the evolution of virulence for pathogens interacting with the host in production. Rearing conditions used in salmon aquaculture such as high densities, compressed rearing cycles, limited genetic diversity of broodstock as well as practices applied to control infectious disease, may all lead to increased selection pressures for the evolution of virulence of pathogens. These selection pressures may also be occurring without the balancing of negative fitness costs of virulence due to a constant supply of naïve hosts entering the system every 18-24 months. Changes in virulence of Canadian Lepeophtheirus salmonis populations have not yet been assessed, despite having been identified as a crucial knowledge gap to understand the interactions between farmed and wild hosts as well as the impact of increased disease prevalence at sites which may harbour highly virulent strains. We developed a virulence challenge model by rearing lice originating from wild and farm sources for 6 generations and compared differences in virulence on their host, testing the hypothesis that lice originating from farms were more virulent than those from wild sources. RNA sequencing was completed for copepodid, chalimus II and adult stages of the louse as well as their respective attachment sites on the host to determine responses at the host-parasite interface. We describe the first instance of elevated lesion severity for host Atlantic salmon when infected with farm-sourced lice compared to their wild counterparts. However, this increase did not appear to translate to meaningful differences in host growth rates (e.g. change in lengths or weights). Approximately 900 transcripts had differential expression for at least one life stage between wild and farm sources of lice. Many of these transcripts had functions related to chitin- and heme-binding, serine-endopeptidase, metallo-endopeptidase, and trypsin-like activities.

Project description:Background: Farm exposures in early life reduce the risks for childhood allergic diseases and asthma. There is less information about how farm exposures relate to respiratory illnesses and mucosal immune development. Objective: We hypothesized that children raised in farm environments have a lower incidence of viral illnesses over the first two years of life than non-farm children. We also analyzed between farm exposures or respiratory illnesses were related to patterns of nasal cell gene expression. Methods: The Wisconsin Infant Study Cohort (WISC) birth cohort enrolled farm and non-farm pregnant women from central Wisconsin. Parents reported prenatal farm and other environmental exposures. Illness frequency and severity were assessed using illness diaries and periodic surveys. Nasopharyngeal cell gene expression at age two years was compared to farm exposure and respiratory illness history. Results: There was a higher rate of respiratory illnesses in the non-farm vs. farm group (rate ratio 0.82 [0.69,0.97], p=0.020), but no significant differences in wheezing illnesses. There was a stepwise reduction in rates of respiratory illnesses in children exposed at least weekly to 0, 1, or ≥2 animals (p=0.006). In analyzing nasal cell gene expression, farm exposures and preceding respiratory illnesses were positively related to gene signatures for mononuclear cells and innate and antimicrobial responses. Conclusions: Children exposed to farms and farm animals had lower rates of respiratory illnesses over the first two years of life. Both farm exposures and preceding respiratory illnesses were associated with increased innate immune responses, suggesting that these exposures stimulate mucosal immune responses to reduce subsequent illness frequency.

Project description:In this study, samples of 16 dairy cows from a MAP infected farm were used. Serum, milk and fecal samples were collected. Categorizing these cows into two groups based on their MAP infection status different standard methods for detection MAP were applied. Healthy controls showed no positive results in enzyme-linked immunosorbent assay (ELISA) with serum and milk samples (cattletype MAP Ab, Qiagen, Hilden, Germany; In-direct, IDVet, Grabels, France) and after cultivation of fecal samples on commercial Her-rold´s Egg Yolk Agars (HEYM agar, Becton Dickinson, Heidelberg, Germany) for 12 weeks. Cows with positive results were grouped into MAP infected cows. Specifically, for mass spectrometry analysis serum of seven MAP infected cows and seven healthy controls were used. All animals were from the same farm and were kept under the same environmental conditions. For additional mass spectrometry analysis with a further control group sam-ples of 21 dairy cows from an uninfected farm were examined. All cattle from this farm showed negative results in ELISA with serum and milk samples. Additionally, there was never a positive result in regularly tested fecal samples and sock swab samples of this farm. For verification of differential CTSS expression in Western blot analysis five dairy cows from another infected farm were consultedincluded. MAP status of these cows was analyzed by cultivation of fecal samples on HEYM agar for 12 weeks and ELISA with se-rum samples. In detail, two cattle were categorized into healthy controls and three cattle into MAP infected cows. Project description:The importance of the adrenal gland in regard to lactation and reproduction in cattle has been recognized early. Due to consumers interest in animal welfare and the impact of stress on economically important traits in farm animals the adrenal gland and its function within the stress response is still of increasing interest. Especially the molecular mechanisms and pathways that are involved in the stress related effects on economically important traits in farm animals are not studied in full detail. Gene expression is an important mechanism underlying complex traits. Genetic variants affecting the transcript abundance are thought to affect the manifestation of an expressed phenotype. Therefore we investigated the genetic background of adrenocortical gene expression by applying an adaptive linear rank test to identify genome-wide expression quantitative trait loci (eQTL) for adrenal cortex transcripts in cattle.

Project description:Chromosomal segmental copy number variation (CNV) has been recently recognized as a very important source of genetic variability. Some CNV loci involve genes or conserved regulatory regions. Compelling evidence indicates that CNVs impact genome functions. The chicken is a very important farm animal species which has also served as model animal for biological and biomedical research for hundreds of years. A map of CNVs in chickens could facilitate the identification of chromosome regions that segregate for important agricultural and disease phenotypes. NimbleGen 385k whole genome tiling arrays were used to map CNVs in the chicken. This study has identified 96 CNVs in three lines of chickens (broiler, Leghorn and Rhode Island red). These CNVs encompass 16 Mb (1.3%) of the chicken genome. Twenty six CNVs were found in two or more animals. Smaller sized CNVs mostly affect none coding sequences while larger CNV regions involve genes, for example prolactin receptor, aldose reductase and zinc finger proteins, suggesting chicken CNVs potentially affect agricultural or disease related traits.

Project description:Patients with early stage CLL were recruited into the study and administered a course of omega 3 dietary supplements. Expression profiling of each patient was performed at baseline (before administering the supplement) and after consumption of supplements. Patients were divided into two groups according to the level of NFkB activation at baseline, and then within each of the two groups significant changes in gene expression between baseline and the highest dose of supplements consumed were sought.

Project description:Proximity labeling traditionally identifies interactomes of a single protein or RNA, though this approach limits mechanistic understanding of biomolecules functioning within complex systems. Here, we demonstrate a strategy for deciphering ligand-induced changes to global biomolecular interactions by enabling proximity labelling at the mesoscale, across an entire cellular system. By inserting nanoscale proximity labelling catalysts throughout chromatin, this system, MesoMap, provided new insights into how HDAC inhibitors regulate gene expression. Furthermore, it revealed that the orphaned drug candidate, SR-1815, regulates disease-linked Syngap1 gene expression through direct inhibition of kinases implicated in both neurological disorders and cancer. Through precise mapping of global chromatin mobility, MesoMap promotes insights into how drug-like chemical probes induce transcriptional dynamics within healthy and disease-associated cellular states.
