Analysis of blood and nasal epithelial transcriptomes to identify mechanisms associated with control of SARS-CoV-2 viral load in the upper respiratory tract

Project description:The amount of SARS-CoV-2 detected in the upper respiratory tract (URT viral load) is a key driver of transmission of infection. Current evidence suggests that mechanisms constraining URT viral load are different from those controlling lower respiratory tract viral load and disease severity. Understanding such mechanisms may help to develop treatments and vaccine strategies to reduce transmission. Combining mathematical modelling of URT viral load dynamics with transcriptome analyses we aimed to identify mechanisms controlling URT viral load. COVID-19 patients were recruited in Spain during the first wave of the pandemic. RNA sequencing of peripheral blood and targeted NanoString nCounter transcriptome analysis of nasal epithelium were performed and gene expression analysed in relation to paired URT viral load samples collected within 15 days of symptom onset. Proportions of major immune cells in blood were estimated from transcriptional data using computational differential estimation. Weighted correlation network analysis (adjusted for cell proportions) and fixed transcriptional repertoire analysis were used to identify associations with URT viral load, quantified as standard deviations (z-scores) from an expected trajectory over time.

Role of PDK1 in Skeletal Muscle Hypertrophy Induced by Exercise Load

Project description:Skeletal muscle mass is an important determinant of whole-body glucose disposal. We here show that mice (M-PDK1KO mice) with skeletal muscle–specific deficiency of 3'-phosphoinositide–dependent kinase 1 (PDK1), a key component of the phosphatidylinositol 3-kinase (PI3K) signaling pathway, manifest a reduced skeletal muscle mass under the static condition as well as impairment of exercise load–induced muscle hypertrophy. Whereas exercise load-induced changes in gene expression were not affected, the phosphorylation of ribosomal protein S6 kinase (S6K) and S6 induced by exercise load was attenuated in skeletal muscle of M-PDK1KO mice, suggesting that PDK1 regulates muscle hypertrophy not through changes in gene expression but through stimulation of protein synthesis via the S6K-S6 axis.

Increased Hemodynamic Load in Early Embryonic Stages Alters Endocardial to Mesenchymal Transition

Project description:Normal blood flow is essential for proper heart formation during embryonic development, as abnormal hemodynamic load (blood pressure and shear stress) results in cardiac defects seen in congenital heart disease. However, the progressive detrimental remodeling processes that relate altered blood flow to cardiac defects remain unclear. Outflow tract banding was used to increase hemodynamic load in the chicken embryo heart between Hamburger and Hamilton stages 18 and 24. Increased hemodynamic load induced increased cell density in outflow tract cushions, fewer cells along the endocardial lining, endocardium junction disruption, and altered periostin expression as measured by confocal microscopy analysis. Proteomic mass-spectrometry analysis quantified altered protein composition after banding.

Transcriptome-wide search for Carpathian goat factors associated with proviral load of small ruminant lentiviruses in goats

Project description:Purpose: RNA-sequencing (RNA-seq) was used to identify the changes in gene expression in goats carrying high (HPL) and low (LPL) proviral load of SRLV. For the first time, differentially expressed transcriptome profiles in these two group of animals were identified, and information about genes and mechanisms, and relevant pathways inferred via bioinformatics analyses. The results provided unique insights for further exploring and understanding the host responses to SRLV infection in goats. Results: Data enabled to identify 1434 significant differentially expressed genes between HPL and LPL goats. Of these genes, 571 were upregulated and the remaining 863 genes were downregulated in HPL goats. GO enrichment analysis showed that the identified DEGs were found to have significantly enriched regulation of signaling receptor activity, the response to toxic substance, NADH dehydrogenase complex assembly, cytokine production, vesicle and vacuole organization. In turn, KEGG pathway tool classified DEGs that enrich molecular processes such as B and T cell receptor signaling pathways, natural killer cell-mediated cytotoxicity, Fc gamma R-mediated phagocytosis, toll-like receptor signaling pathways, TNF, mTOR signaling and Foxo signaling pathway, etc. Conclusions: In this descriptive study, our findings revealed the changes in the host transcriptome expression profile between HPL and LPL goats during SRLV infection and suggested that changes in proviral load induced altering the host’s metabolic network and expression of genes related to host immune responses, including inflammation, cell locomotion, cytokine production, defense response etc. The above findings provided unique insights for further studies on the mechanisms underlying SRLV-host interactions.

In vivo antiviral host response to SARS-CoV-2 by viral load, sex, and age [dataset I]

Project description:We examined host gene expression across infection status, viral load, age, and sex among RNA-sequencing profiles of nasopharyngeal swabs from 430 individuals with SARS-CoV-2 and 54 negative controls. SARS-CoV-2 induced a strong interferon-driven antiviral response and reduced transcription of ribosomal proteins. Expression of interferon-responsive genes, including ACE2, increased as a function of viral load. B cells and neutrophils were higher in patients with lower viral load. Older individuals had reduced expression of chemokines CXCL9/10/11, their cognate receptor CXCR3, and CD8A and granzyme B. Males had reduced B and NK cell-specific transcripts and increased NFkB inhibitors. Our data demonstrate that host responses to SARS-CoV-2 are dependent on viral load and infection time course, with observed differences due to age and sex that may contribute to disease severity.
