Project description:To test whether MiDAC-promoted H2AK5/K9 deacetylation is implicated in DSB response, we took advantage of an improved DSB-induced via AsiSI (AiDIvA) system, in which the endonuclease restriction enzyme AsiSI is fused to the estrogen receptor (ER) hormone-binding domain and its nuclear expression in HeLa cells is controlled by doxycycline and 4-hydroxy tamoxifen (4-OHT). The precise distribution of gH2AX, H2AK5ac, H2AK9ac, FLAG-DNTTIP1, FLAG-MIDEAS, and LIG4 at AsiSI-induced DNA double-strand breaks was determined by chromatin immunoprecipitation coupled high throughput sequencing (ChIP-seq). ChIP signals from ER-AsiSI-expressing AiDIvA cells (DSB group) were normalized to ER-expressing control cells (Ctrl group).

Project description:DNA Double Strands Breaks (DSBs) are highly detrimental since they can lead to mutations and chromosomes rearrangements (amplification, deletion, translocation and chromosome loss). Here, we used in a standardized system, where multiples DSBs are induced at defined positions across the human genome (U2OS-DIvA cells), to describe the distribution of eighteen histone modifications before and after damage using ChIP-Seq. This provides a comprehensive picture of the chromatin landscape induced at DSBs.

Chromatin organization drives the exploration strategy of nuclear factors

Project description:The transcription factor p53 is activated in response to DNA damage. To identify the genes that are directly and indirectly regulated by p53 in the U2OS-derived DIvA cells, we performed RNAseq analysis following DNA damage. We induce DNA damage by using 4OHT, which activates the endonuclease AsiSI in this cell line leading to the formation of DNA double strand breaks. We compared p53 wild-type cells to p53 knock-out cells.

Project description:IDH1 mutation impacts CTCF binding and function through methylating cytosine in the CTCF binding motif. We hypothesize that the impairment of CTCF-associated DNA repair process may be relevant to the loss of CTCF chromatin association and shifts in chromatin conformation. Chromatin immunoprecipitation-sequencing confirmed the loss of CTCF coverage in the proximity sites of AsisI sites in IDH1 mutant cells.

Non redundant functions of ATM and DNAPKcs in response to clean DNA Double Strand Breaks.

Project description:DNA Double Strand Breaks (DSBs) are harmful lesions that require rapid detection and repair in order to avoid toxic genomic rearrangements. DSBs elicit the so called DNA Damage Response (DDR), largely relying on ataxia telangiectasia mutated (ATM) and DNA Protein Kinase (DNAPK), two members of the PI3K-like kinase family, whose respective functions during the sequential steps of the DDR remains controversial. Using the DIvA cell line, expressing the AsiSI restriction enzyme, we have investigated the role of ATM and DNAPK in several aspects of the DDR upon induction of multiple clean DSBs throughout the human genome. High resolution mapping revealed that they are activated and spread in cis on a confined region surrounding all DSBs, independently of the pathway used for repair. However, a thorough analysis of repair kinetics, H2AX domain establishment and H2AX foci structure and dynamics revealed non overlapping functions for the two kinases once recruited at DSBs. Our results suggest that ATM is not solely acting on chromatin marks but also on chromatin organisation in order to ensure repair accuracy and survival.
