Project description:Dynamic change in subcellular localization of signaling proteins is a general concept that eukaryotic cells evolved for responding and elicit a coordinated response to stimuli. Mass spectrometry (MS)-based proteomics in combination with subcellular fractionation can provide comprehensive maps of spatio-temporal regulation of cells but this is highly challenging involving laborious workflows that do not cover the phosphoproteome level. Here we present a high-throughput workflow based on sequential cell fractionation to profile the global (phospho)proteome dynamics across six distinct subcellular fractions. We benchmarked the workflow by studying spatio-temporal EGFR phospho-signaling dynamics in-vitro in HeLa cells and in-vivo in mouse tissues. Finally, we investigated the spatio-temporal stress signaling, revealing cellular relocation of ribosomal proteins in response to hypertonicity and muscle contraction.

Project description:Understanding the molecular mechanisms of spatio-temporal gene expression is crucial for elucidating the dynamic processes that maintain tissue integrity, regulate cellular states, and drive biological responses. Despite recent advances in spatial transcriptomics, most approaches lack temporal resolution, limiting insights into dynamic gene expression. Here, we present DynaST-seq, an advanced spatio-temporal transcriptomics technology that integrates metabolic RNA labeling with spatial transcriptomics, enabling high-resolution, transcriptome-wide profiling of RNA dynamics across space and time. The high-resolution capabilities of DynaST-seq reveal finer tissue structures, such as vasculature, and provide a detailed understanding of cellular composition and RNA dynamics at the single-cell level. With its high sensitivity to newly synthesized RNA, DynaST-seq facilitates early detection of cellular responses to injury, offering detailed insights into processes such as oxidative stress, mitochondrial dysfunction, lipid dysmetabolism, and inflammatory responses during acute kidney injury (AKI). Our analysis identified rapidly responding transcription factors regulating AKI-related biological processes and uncovered enhanced interactions in regions of elevated RNA metabolic activity. This approach offers novel insights into tissue architecture, cellular behavior, and the regulatory networks underlying dynamic biological processes, holding a great promise for a wide range of biomedical applications.

Project description:Subcellular RNA localization is crucial for the spatio-temporal control of protein synthesis and underlies key processes during development, homeostasis and disease. In epithelial cells, RNA can localize asymmetrically along the apico-basal axis. Yet, we ignore the localization of most transcripts as well as the diversity of patterns that they adopt. Here, we utilized proximity labeling (APEX-seq) and spatial transcriptomics (MERFISH) to map subcellular transcript localization in intestinal organoids and adult mice tissue. Many transcripts presented localization bias, often localizing in granular structures. We described the intrinsic and environmental factors that influence the formation of these patterns. We identified translation-dependent and -independent localization patterns and pintointed the role of 3’ UTRs and RNA-binding proteins. This subcellular RNA atlas can be referenced to extract new biological insights and provide hypothesis-free observation on spatial transcriptomics.

Abstract:
A spatio-temporal mathematical model, in the form of a moving boundary problem, to explain cancer dormancy is developed. Analysis of the model is carried out for both temporal and spatio-temporal cases. Stability analysis and numerical simulations of the temporal model replicate experimental observations of immune-induced tumour dormancy. Travelling wave solutions of the spatio-temporal model are determined using the hyperbolic tangent method and minimum wave speeds of invasion are calculated. Travelling wave analysis depicts that cell invasion dynamics are mainly driven by their motion and growth rates. A stability analysis of the spatio-temporal model shows a possibility of dynamical stabilization of the tumour-free steady state. Simulation results reveal that the tumour swells to a dormant level.
