Project description:Microglia, the immune cells of the brain, are increasingly implicated in neurodegenerative disorders through genetic studies. However, how genetic risk factors for these diseases are related to microglial gene expression, microglial function, and ultimately disease, is still largely unknown. Microglia change rapidly in response to alterations in their cellular environment, which is regulated through changes in transcriptional programs, which are as yet poorly understood. Here, we compared the effects of a set of inflammatory and restorative stimuli (lipopolysaccharide, interferon-gamma, resiquimod, tumor necrosis factor-alpha, adenosine triphosphate, dexamethasone, and interleukin-4) on human microglial cells from 67 different donors (N = 398 samples) at the gene and transcript level. We show that microglia from different anatomical brain regions show distinct responses to inflammatory stimuli. We observed a greater overlap between human stimulated microglia and human monocytes than with mouse microglia. We define specific microglial signatures across conditions which are highly relevant for a wide range of biological functions and complex human diseases. Finally, we used our stimulation signatures to interpret associations from Alzheimer's disease (AD) genetic studies and microglia by integrating our inflammatory gene expression profiles with common genetic variants to map cis -expression QTLs (eQTLs). Together, we provide the most comprehensive transcriptomic database of the human microglia responsome.

m6A modification profile in primary microglia with/without Igf2bp1 knockdown

Project description:Our study demonstrated that the expression of Igf2bp1 in activated microglia was significantly up-regulated, implying a role of Igf2bp1 in LPS-induced m6A modifications in microglia. To understand the roles of Igf2bp1 on LPS-induced m6A modification in microglia, we performed Igf2bp1 loss-of-function (LOF) approach. Microglia stimulated by LPS were transfected with either scrambled siRNA control or Igf2bp1 siRNA for 48 hours. To m6A modification profiles in control and Igf2bp1 LOF microglia were determined by MeRIP-seq analysis.

Next generation sequencing revealed disease-specific microglia classes relying on distinct transcriptomes

Project description:Microglia in the spinal dorsal horn have been implicated in the pathogenesis of neuropathic pain following peripheral nerve injury. We have revently found that CD11c-expressing spinal microglia appear after the development of behavioral pain hypersensitivity following nerve injury and are essential for recovery from neuropathic pain. In order to better understand the gene expression profiles of CD11c-expressing microglia, we performed quantitative bulk RNA sequencing of microglia isolated from mice expressing Venus fluorescent protein under the control of CD11c promoter. We found that CD11c-expressing microglia show distinct gene expression profile compared to CD11c-negative microglia following nerve injury.

An environment-dependent transcriptional network regulates human microglia phenotypes

Project description:Microglia play essential roles in central nervous system (CNS) homeostasis and influence diverse aspects of neuronal function. Although dysregulation of microglia activity is genetically linked to neurodegenerative and behavioral diseases, the transcriptional mechanisms that specify human microglia phenotypes are largely unknown. We report here on the transcriptomes and epigenetic landscapes of human microglia isolated from surgically resected brain tissue, revealing broad similarities but also significant differences with mouse microglia. Many genes associated with risk alleles for neurodegenerative diseases are preferentially or highly expressed in human microglia. The transition of human and mouse microglia from the brain to a tissue culture environment results in rapid and extensive downregulation of genes that are induced in primitive mouse macrophages following migration into the fetal brain. These findings reveal an environment-dependent transcriptional network specifying microglia-specific programs of gene expression and will facilitate efforts to better understand the roles of microglia in human disease.

Comparative transcriptome analysis of a series of high stepper mutant mice to better understand mutational effect and Rorb function

Project description:To better understand the effects of high stepper (hstp) mutations on expression from the Rorb locus, we performed RNAseq on samples of whole brain from WT, Rorbh1/h1, Rorbh2/h2, and Rorbh4/h4 mice. Abnormal transcripts in Rorbh1/h1 brain, mapping upstream of exon 1, likely result from the >326kb duplication in this region, which is thought to cause the hstp phenotype. A similar yet distinct pattern of aberrant transcripts ~150kb farther upstream in Rorbh2/h2 brain may indicate the presence of a different as-yet-undetermined structural mutation in this line. Comparison of all datasets reveals that the dramatic high stepper gait phenotype can occur despite very few changes to the transcriptome of the brain as a whole.
