Project description:The three-dimensional (3D) tumor spheroid model exhibits enhanced fidelity in replicating the tumor microenvironment and demonstrates exceptional resistance to clinical drugs compared to the two-dimensional (2D) monolayer model. In this study, we used multi-omics (transcriptome, proteomics, and metabolomics) tools to explore the molecular mechanisms and metabolic differences of the two culture models. Analysis of Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment pathways revealed that the differentially expressed genes between the two culture models were mainly enriched in cellular components and biological processes associated with extracellular matrix, extracellular structural organization and mitochondrial function. A combined analysis of three omics data revealed 11 possible drug resistance targets. Among these targets, 7 genes, AKR1B1, ALDOC, GFPT2, GYS1, LAMB2, PFKFB4 and SLC2A1, exhibited significantly up-regulation. Conversely, 4 genes, COA7, DLD, IFNGR1 and QRSL1, were significantly down_x0002_regulated. Clinical prognostic analysis using the TCGAsurvival database indicated that high expression groups of SLC2A1, ALDOC and PFKFB4 exhibited a significant negative correlation with patient survival. We further validated their involvement in chemotherapy drug resistance, indicating their potential significance in improving prognosis and chemotherapy outcomes. These results provide valuable insights into potential therapeutic targets that can potentially enhance treatment efficacy and patient outcomes.

Project description:For definitive endoderm differentiation, iPS cells (day0) were treated with 100 ng ml-1 activin A and 3μM CHIR99021 for 1 day and 100 ng ml-1 activin A for the following two days. Definitive endoderm was subsequently treated with 3uM CHIR99021 and 500ng ml-1 FGF4 for mid/hindgut differentiation. Mid/hindgut floating spheroids (fl; t-Spheroids) were collected from culture medium from day6 to day 8. On day6, mid/hindgut cells were dissociated into single cells and seeded onto EZSPHERE plate to generate suspension spheroids(EZ; s-Spheroids). RNA of fl spheroids and EZ spheroids were extracted using QIAGEN RNeasy kit.

In ovarian cancer (OC), they serve as a vehicle for cancer cell dissemination in the peritoneal cavity. We investigated genes and networks upregulated in three dimensional (3D) versus two-dimensional (2D) culture conditions by Affymetrix gene expression profiling and identified ALDH1A1, a cancer stem cell marker as being upregulated in OC spheroids. Network analysis confirmed ALDH1A1 upregulation in spheroids in direct connection with elements of the beta-catenin pathway. A parallel increase in the expression levels of beta-catenin and ALDH1A1 was demonstrated in spheroids vs. monolayers an in successive spheroid generations by using OC cell liness and primary OC cells. The percentage of Aldefluor positive cells was significantly higher in spheroids vs. monolayers in IGROV1, A2780, SKOV3, and primary OC cells. B-catenin knock-down decreased ALDH1A1 expression and chromatin immunoprecipitation demonstrated that beta-catenin directly binds to the ALDH1A1 promoter. Both siRNA mediated beta-catenin knock-down and a novel ALDH1A1 small molecule enzymatic inhibitor described here for the first time, decreased the number of OC spheroids (p<0.001) and cell viability. These data strongly support the role of beta-catenin regulated ALDH1A1 in the maintenance of OC spheroids and of a stem cell phenotype and propose new ALDH1A1 inhibitors targeting this cell population. Different gene profiles were observed in ovarian cancer spheroids versus ovarian cancer monolayers. Nine samples were analyzed in triplicate. Each group is a reference.

Project description:The FDA Modernization Act 2.0 permits data from advanced microphysiological systems, such as spheroids, to be used as a testbed for drug candidates entering phase 1 clinical trials. Despite their increasing adoption, spheroids of varying growth durations are often used interchangeably as disease models. While transcriptomic studies have been employed to monitor spheroids over time, proteomics has primarily been used to validate their utility as model systems and assess drug responses, rather than for longitudinal studies. Here, we apply data independent acquisition with gas phase fractionation (DIA-GPF) proteomics to investigate temporal changes in HCT 116 spheroids every two days throughout 18 days of growth, identifying 6,835 proteins across all samples. Differential expression analysis reveals that day 2 spheroids more closely resemble monolayer cells than spheroids cultured for extended periods. Gene ontology (GO) term analysis of differentially expressed proteins indicates that, relative to monolayer cells, DNA replication is downregulated, while glycolysis is upregulated during spheroid maturation. Parallel reaction monitoring (PRM) experiments targeting thymidylate synthase and fructose-bisphosphate aldolase C validate the initial proteomic findings and corroborate the trends observed in GO term analysis. These results highlight the importance of growth duration when utilizing spheroids as a model for avascular tumors.

Project description:The in vivo-relevant phenotype of 3D liver spheroids allows for long-term studies of e.g. novel mechanisms of chronic drug-induced liver toxicity. Using this system, we present a novel drug-induced stress response in human and murine hepatocyte spheroids wherein long slender filaments form after chronic treatment with four different drugs, of which, three are PPARα an-tagonists. The morphology of the thorns varies between donors and compounds used. They are mainly composed of diverse protein fibres, which are glycosylated. Their formation is inhibited by treatment with fatty acids or antioxidants. Treatment of mice with GW6471, revealed changes in gene and protein expression like those in the spheroids. In addition, similar changes in kera-tin expression were seen following treatment of hepatotoxic drugs including aflatoxin B1, para-cetamol, chlorpromazine, cyclosporine and ketoconazole. We suggest that thorn formation may be indicative of hepatocyte metaplasia in response to toxicity and that more focus should be placed on alterations of ECM derived protein expression as biomarkers of liver disease and chronic drug-induced hepatotoxicity, changes that can be studied in stable in vivo-like hepatic cell systems like the spheroids.
