Proteomics and integrated techniques to characterize organic residues in funerary findings from Italic populations of the first millennium B.C.

Project description:Analysis of organic residues from different typologies of ancient funerary pottery found in graves at two archaeological sites of Campania Region in southern Italy and dating back to the age of the Italic populations during the first millennium BC. Several analytical techniques have been exploited. Proteomics was decisive for the characterization of the proteins and the assignment of the species of origin. Samples were encrustations on two bowls of the 3rd-4th century BC unhearted in Capua and one Phoenician-type amphora with unusual shape, found in a grave at the necropolis of the Greek colony in Cuma (7th century BC). Concretions on bowls were identified with the decisive contribution of proteomics as bovine bone. The amphora contained 2,500 years old bovine milk.

Plasma microRNA ratios associated with breast cancer detection: results from a nested case-control study in an Italian population-based mammography screening cohort

Project description:Mammographic breast cancer screening is effective in reducing breast cancer mortality. Nevertheless, several limitations are known. The objective of this study was to identify circulating microRNAs (miRs) ratios associated with BC in women attending mammography screening. A nested case-control study was conducted within the ANDROMEDA cohort (women of age 46-67 attending BC screening in northern Italy), where pre-diagnostic plasma samples, information on life-styles and common BC risk factors were collected. Small RNA sequencing was carried out on plasma samples from 65 cases and 66 controls. miR-ratios associated with BC were selected by two-sample Wilcoxon test and lasso logistic regression. Subsequent assessment by RT-qPCR of the miRs contained in the selected miR-ratios was carried out as a platform validation. Penalized logistic regression was further applied to candidate miR-ratios alone, or in combination with non-molecular factors, to build a diagnostic model.

Characterization of Human Transcriptome by Computational and HTS Approaches

Project description:We have deeply sequenced total RNA and whole exome of six different post-mortem human snap-frozen tissues (brain, liver, lung, striated muscle, kidney, heart) from three unrelated healthy Caucasian individuals (males, aged 47-54) with the aim to characterize post-transcriptional events due to alternative splicing and RNA editing. In addition, to facilitate the detection of RNA editing sites we have also resequenced the entire genome of each individual. Data are also used to investigate tissue-specific abundance of mitochondrial DNA from exomes and its correlation with mitochondrial transcription, mass and respiratory activity. Tissues were obtained from Cureline (South San Francisco, CA, USA). DNA and RNA were purified using the DNeasy Blood and Tissue Kit (Qiagen, Hilden, Germany) and the RNeasy Plus Mini Kit (Qiagen, Hilden, Germany), respectively. Exome capture was performed using the TruSeq Exome Enrichment Kit (Illumina, San Diego, CA) and the sequencing was carried out at IGA Technology Services in Udine (Italy) on Illumina HiSeq 2000 (generating for each tissue approximately 40 millions of 100bp paired-end reads). Strand-oriented RNA reads (2x100bp) were generated using the TruSeq Stranded Total RNA Sample Prep Kit (Illumina, San Diego, CA, USA) and sequenced at IGA Technology Services in Udine (Italy) on Illumina HiSeq 2000 platform. Whole genome resequencing was performed at Personal Genomics in Italy on an Illumina HiSeq 2000 platform (2x100bp) with a mean coverage of 30X. MiRNA-Seq was instead performed at IBBE Institute (Italy) using the TruSeq Small RNA Sample Prep Kit on Illumina MiSeq platform. Preliminary bioinformatics analyses have been performed to check quality using FASTQC software and inconsistent read regions have been trimmed using trim_galore. All reads were mapped onto the human reference genome (version hg19) using GSNAP.

Whole genome transcriptional analysis of Alzheimer's disease patients compared with age-matched non-demented controls

Project description:Alzheimer’s disease (AD) is an aging related neurodegenerative pathology that affects millions of people worldwide. This pathology has been related to a range of features such as deposition of proteins in the brain, alterations in cell cycle, accumulation of DNA damage, DNA repair deficiency and mitochondrial dysfunction, however the molecular mechanisms implicated in its pathogenesis are still uncertain. Thereby, the present study aimed to evaluate whether peripheral blood mononuclear cells (PBMCs) of AD patients display alterations in gene expression profilescompared to age-matched controls. Blood samples were collected from 25 AD patients and 15 age-matched controls in order to perform genome-wide mRNA expression (microarray). In blood cells, Rank products bioinformatics analysis indicated 593 mRNAs adifferentially expressed in AD compared to controls. Our results demonstrated that PBMCs have alterations in cell cycle and DNA repair as proposed for AD neurons, reinforcing the idea that AD blood cells can provide information about AD status and also can be import as source of studies to better understand the disease.
