Project description:Somatic hypermutation (SHM) of immunoglobulin variable (V) regions by activation-induced deaminase (AID) is essential for the maturation of protective antibodies. AID preferentially mutates cytosines within WRCH motifs (W=A/T, R=A/G, H=A/C/T), yet WRCH motifs show large but reproducible variations in mutation frequency, highlighting a crucial role for sequence-intrinsic mechanisms (a sequence grammar) in determining mutational outcomes and, therefore, in antibody maturation. Here, we demonstrate that the same sequence context can exert significantly varying effects on the mutability of different WRCH motifs. Furthermore, targeting of SHM to the template and non-template cytosines in palindromic AGCT motifs can be differentially regulated by sequence contexts. Additionally, we provide evidence that the location of a motif within the V region can have a significant impact on its mutability. Therefore, discrete V region mutation patterns arise from a combination of a motif-specific sequence grammar and motif position.

Bach2 regulates AID-mediated immunoglobulin gene conversion and somatic hypermutation in DT40 B cells

Project description:The transcription factor Bach2 is required for germinal center formation and somatic hypermutation (SHM) of immunoglobulins, both central to an efficient antibody-mediated immune response. Activation-induced cytidine deaminase (AID) initiates SHM and CSR in germinal centers and has potential to induce human B cell lymphoma. To understand the role of Bach2 in AID-mediated immunoglobulin gene diversification processes, we established a Bach2-deficient DT40 B cell line. We show that in addition to allowing SHM, Bach2 drives immunoglobulin gene conversion (GCV), an important AID-dependent antibody gene diversification process. We demonstrate that Bach2 promotes GCV by increasing the expression of AID. Importantly, we found that the regulation of AID is independent of Blimp-1 and that Bach2-deficient cells have altered expression of several genes regulating AID expression, stability and function. These results demonstrate that Bach2 has a previously unappreciated role in the production of high-affinity antibodies.

Plasticity of regulatory grammar in human promoters uncovered by MPRA-trained deep learning

Project description:One of the major challenges in genomics is to build computational models that accurately predict genome-wide gene expression from the sequences of regulatory elements. Promoters play a key role in gene regulation, yet their regulatory logic remains incompletely understood. Here, we present PARM, a cell-type specific deep learning model trained on specially designed massively parallel reporter assays that query human promoter sequences. PARM is computationally light-weight and reliably predicts autonomous promoter activity across the genome from DNA sequence alone, in multiple cell types. PARM can also design purely synthetic strong promoters. We leveraged PARM to systematically identify binding sites of transcription factors (TFs) binding sites that are likely to contribute to the activity of each natural human promoter, and to detect the rewiring of these regulatory interactions upon various stimuli to the cells. We also uncovered and experimentally confirmed striking positional preferences of TFs that differ between activating and repressive regulatory functions, as well as a complex grammar of motif-motif interactions. Our approach provides a foundation towards a deeper understanding of the dynamic regulation of human promoters by TFs
