The differentially expressed mRNAs and lncRNAs were selected with log2 (fold change) >1 or log2 (fold change) <-1 and with parametric F-test comparing nested linear models (p value < 0.05) by R package Ballgown.

Human Monocytes to M-CSF differentiated Macrophages

Project description:This dataset was created to study M-CSF dependent in vitro differentiation of human monocytes to macrophages as a model process to demonstrate that independent component analysis (ICA) is a useful tool to support and extend knowledge-based strategies and to identify complex regulatory networks or novel regulatory candidate genes. Keywords: M-CSF, Monocytes, Macrophages Samples for microarray analysis were isolated from healthy donors and from donors with Niemann-Pick type C disease. Monocytes were differentiated to macrophages for 4 days in the presence of M-CSF (50 ng/ml,R\&D Systems). Differentiation was confirmed by phase contrast microscopy. Total RNA was extracted from the tissue biopsies according to the manufacturerM-BM-4s instructions using the RNeasy Protect Midi Kit (Qiagen). Purity and integrity of the RNA was assessed on the Agilent 2100 bioanalyzer with the RNA 6000 Nano LabChip reagent set (Agilent Technologies, BM-CM-6blingen, Germany). The RNA was quantified spectrophotometrically and then stored at M-bM-^HM-^R80M-BM-0C. Gene expression profiles were determined using Affymetrix HG-U133A and HG-U133plus2.0. Array scanning and expression analysis was performed using Microarray Analysis Suite 5.0 software. Long non-coding RNA landscape in human monocytes

Project description:We report the lncRNAs transcribed in the human primary monocyte cells. We performed deep RNA sequencing from four healthy individuals. In addition, the raw RNA-Seq data from 11 human monocyte samples were selected from public databases and generated a total ~1.7 billion reads. We identified ~ 8,000 lncRNAs from all the datasets of which more than 1,000 of them have not been previously reported in monocytes. We also validated a few of these novel lncRNAs in monocytes and other hematopoetic cell types. The long non-coding antisense RNA JHDM1D-AS1 regulates inflammatory responses in human monocytes

Project description:Monocytes are key players in innate immunity, with their ability to regulate inflammatory responses and combat invading pathogens. There is a growing body of evidence indicating that long non-coding RNA (lncRNA) participate in various cellular biological processes, including the innate immune response. The immunoregulatory properties of numerous lncRNAs discovered in monocytes remain largely unexplored. In this study, we used RNA sequencing data of circulatory blood monocytes obtained from sepsis patients to identify the elevated antisense lncRNA JHMD1D-AS1, relative to healthy participants. We subsequently demonstrated that in both circulatory blood monocytes and monocyte-derived macrophages exposed to TLR-agonists, JHMD1D-AS1 expression was induced in a temporal specific manner. Using small interfering RNA (siRNA) electroporation to render monocytes deficient of JHDM1D-AS1 and over-expression experiments, we revealed a role for lncRNA JHDM1D-AS1 in cell development, as well as in restraining pro-inflammatory gene expression. Altogether, these findings identify antisense lncRNA JHDM1D-AS1 as a potential repressor of the inflammatory response in human primary monocytes and macrophages.
