Comparative Time-Course RNA-Seq Analysis of Abdominal Muscle cell Remodeling in Drosophila with or without Autophagy

Project description:Differentiated muscle cells contain myofibrils and well-organized organelles, enabling powerful contractions. Muscle cell reorganization occurs in response to various physiological stimuli; however, the mechanisms underlying this remodeling remain enigmatic due to the lack of a genetically trackable system. Previously, we reported that a subset of larval muscle cells is remodeled into adult dorsal internal oblique muscle (DIOM) cells through an autophagy-dependent mechanism in Drosophila. To elucidate the underlying mechanisms of this remodeling, we performed a comparative time-course RNA sequencing (RNA-Seq) analysis of isolated DIOM cells with or without autophagy. As a control, we analyzed DIOM cells expressing LacZ. For autophagy-deficient conditions, we analyzed DIOM cells with RNAi-mediated knockdown of Atg18, FIP200, and Stx17. To conduct a time-course analysis, DIOM cells were isolated at distinct developmental time points, including the late third instar larva (3 IL) and four pupal stages; 1 day after puparium formation (1 d APF), 2 d APF, 3 d APF, and 4 d APF. The resulting datasets provide valuable insights into the transcriptional dynamics of muscle remodeling and the role of autophagy in this process.

Expression data from primary ovarian samples and matched abdominal deposits

Project description:We used unsupervised hierarchical clustering to analyse expression in primary ovarian tumors and associated abdominal deposits. GeneGo pathway analysis of differentially expressed genes between primary tumors and deposits revealed 4 of the top 10 pathways related to cytoskeleton remodeling and cell adhesion. Primary ovarian tumours and matched abdominal deposits were selected for RNA extraction and hybridization on Affymetrix microarrays.

Autophagy driven by a master regulator of hematopoiesis

Project description:Developmental and homeostatic remodeling of cellular organelles is mediated by a complex process termed autophagy. The cohort of proteins that constitute the autophagy machinery function in a multistep biochemical pathway. Though components of the autophagy machinery are broadly expressed, autophagy can occur in specialized cellular contexts, and mechanisms underlying cell type-specific autophagy are poorly understood. We demonstrate that the master regulator of hematopoiesis GATA-1 directly activates transcription of genes encoding the essential autophagy component Microtubule Associated Protein 1 Light Chain 3B (LC3B) and its homologs (MAP1LC3A, GABARAP, GABARAPL1, GATE-16). In addition, GATA-1 directly activates genes involved in the biogenesis/function of lysosomes, which mediate autophagic protein turnover. We demonstrate that GATA-1 utilizes the forkhead protein FoxO3 to activate select autophagy genes. GATA-1-dependent LC3B induction is tightly coupled to accumulation of the active form of LC3B and autophagosomes, which mediate mitochondrial clearance as a critical step in erythropoiesis. These results illustrate a novel mechanism by which a master regulator of development establishes a genetic network to instigate cell type-specific autophagy. Global transcriptional profiles of abdominal skin dermis during perinatal period

Project description:We report global transcriptional alteration and transcriptional heterogeneity of dermal cells in remodeling mouse abdominal skin during perinatal period. By single cell RNA sequencing of whole dermal cells isolated from the abdominal skin dermis of non-pregnant (NP) mice, pregnant mice at dpc16, and post-partum mice at dpp42 by using Col1a2creERT2;R26H2B-EGFP mice. By unsupervised evaluation of clustering-based cell identities of total samples on the Seurat platform, we identified 13 main clusters. The second round of unsupervised clustering of each cluster revealed that the vascular cluster exhibits dynamic transcriptome alteration during pregnancy.

Project description:We report global transcriptional alteration and transcriptional heterogeneity of epidermal cells in remodeling mouse abdominal skin during perinatal period. By RNA-sequencing of FACS-isolated interfollicular epidermal (IFE) basal cells from abdominal skin of wildtype (WT) non-pregnant (NP) mice, pregnant mice, and Tbx3 cKO pregnant mice, we revealed pregnancy-associated genes and a key role of Tbx3 in regulating the pregnancy-associated transcriptome. To resolve the transcriptional heterogeneity of epidermal cells at single cell resolution, we performed single cell RNA sequencing of epidermal cells isolated from the abdominal skin of NP mice, pregnant mice, and post-partum mice by using Tbx3creERT2;R26H2B-EGFP mice. By unsupervised evaluation of clustering-based cell identities of total samples on the Seurat platform, we identified 14 main clusters, where the IFE1 cluster was appeared to be enriched in Dpc16 samples, and further revealed the pseudotime differentiation of Tbx3cre labeled cells during perinatal period.

PRDM16 Deficiency in Vascular Smooth Muscle Cells Aggravates Abdominal Aortic Aneurysm

Project description:Abdominal aortic aneurysm (AAA) is usually asymptomatic until life-threatening complications occur, predominantly involving aortic rupture. Currently, no drug-based treatments are available, primarily due to limited understanding of AAA pathogenesis. The transcriptional regulator PR domain–containing protein 16 (PRDM16) is highly expressed in the aorta, but its functions in the aorta are largely unknown. By RNA-seq analysis, we found that vascular smooth muscle cell–specific (VSMC-specific) Prdm16-knockout (Prdm16SMKO) mice already showed extensive changes in the expression of genes associated with extracellular matrix (ECM) remodeling and inflammation in the abdominal aorta under normal housing conditions without any pathological stimuli. Human AAA lesions displayed lower PRDM16 expression. Periadventitial elastase application to the suprarenal region of the abdominal aorta aggravated AAA formation in Prdm16SMKO mice. During AAA development, VSMCs undergo apoptosis because of both intrinsic and environmental changes, including inflammation and ECM remodeling. Prdm16 deficiency promoted inflammation and apoptosis in VSMCs. A disintegrin and metalloproteinase 12 (ADAM12) is a gelatinase that can degrade various ECMs. We found that ADAM12 is a target of transcriptional repression by PRDM16. Adam12 knockdown reversed VSMC apoptosis induced by Prdm16 deficiency. Our study demonstrated that PRDM16 deficiency in VSMCs promoted ADAM12 expression and aggravates AAA formation, which may provide potential targets for AAA treatment.
