Project description:In this study we use proteomics to study nitrogen metabolism in three taxonomically diverse bacterial strains previously isolated from Arabidopsis roots. The strains were cultivated on five different nitrogen sources (ammonium, glutamate, lysine, serine and urea), and label-free quantitative proteomics was used to profile cellular protein composition.

The Cd-tolerance of pepper (Capsicum annuum L.) is linked with rhizosphere bacterial community composition and rhizosphere soil metabolites profiles

Project description:<p>Cadmium (Cd) poses a serious threat to plant growth, so the selection and breeding of Cd-tolerant pepper cultivars is an effective method to reduce Cd hazards. This study identified C. annuum G03 as a Cd-tolerant cultivar, evidenced by its superior leaf physiological activity under Cd stress compared to the sensitive C. annuum C07. 16S rDNA sequencing revealed a more complex bacterial symbiotic network in the bulk soil, rhizosphere, and root endophyte of C. annuum G03, enhancing its buffering capacity against Cd stress. Furthermore, correlation analysis between rhizosphere bacteria and metabolites indicated that Armatimonadota and Bdellovibrionota were the key functional bacteria of C. annuum G03. They can influence the levels of key metabolites such as nerolidol, glutathionylspermine, alpha-linolenic acid, thereby reducing antioxidant damage and Cd ion uptake in plant roots. These findings provide valuable insights into the microbial mechanisms underpinning pepper tolerance to Cd stress.</p>

Expression analysis of response to external status of ammonium in rice roots.

Project description:Nitrogen is major nutrient for plant growth. Two forms for inorganic nitrogen are available for plant, ammonium and nitrate. External status of them affects largely plant growth and production. Generally, root is a sole organ to uptake nitrogen. Hence, identifying regulatory genes depend on nitrogen status in roots is important to improve sustainable production or rice. To isolate the candidate gene, array experiments were performed. Consequently, we isolated genes which showed marked accumulation in deficient and sufficient concentrations of ammonium in roots.

Project description:To optimize access to nitrogen under limiting conditions, root systems must continuously sense and respond to local or temporal fluctuations in nitrogen availability. In Arabidopsis thaliana and several other species, external N levels that induce only mild deficiency stimulate the emergence of lateral roots and especially the elongation of primary and lateral roots. However, the identity of the genes involved in this coordination remains still largely elusive. In order to identify novel genes and mechanisms underlying nitrogen-dependent root morphological changes, we investigated time-dependent changes in the root transcriptome of Arabidopsis thaliana plants grown under sufficient nitrogen or under conditions that induced mild nitrogen deficiency.

Cover crop monocultures and mixtures improve the rhizosphere bacterial abundance and functionality through root channel re-use

Project description:Cover cropping is an effective method to protect agricultural soils from erosion, promote nutrient and moisture retention, encourage beneficial microbial activity, and maintain soil structure. Reusing winter cover crop root channels with the maize roots during the summer allows the cash crop to extract resources from farther niches in the soil horizon. In this study, we investigate how reusing winter cover crop root channels to grow maize (Zea mays L.) affects the composition and function of the bacterial communities in the rhizosphere using 16S rRNA gene amplicon sequencing and metaproteomics. We discovered that the bacterial community significantly differed among cover crop variations, soil profile depths, and maize growth stages. Re-usage of the root channels increased bacterial abundance, and it further increases as we elevate the complexity from monocultures to mixtures. Upon mixing legumes with brassicas and grasses, the overall expression of several steps of the carbon cycle (C) and the nitrogen cycle (N) improved. The deeper root channels of legumes and brassicas compared to grasses correlated with higher bacterial 16S rRNA gene copy numbers and community roles in the respective variations in the subsoil regimes due to the increased availability of root exudates secreted by maize roots. In conclusion, root channel re-use (monocultures and mixtures) improved the expression of metabolic pathways of the important C and N cycles, and the bacterial communities, which is beneficial to the soil rhizosphere as well as to the growing crops.

Expression data from poplar roots under nitrogen limitation

Project description:We study the effect of nitrogen limitation on the growth and development of poplar roots. We used microarrays to detail the global program of gene expression underlying morphological and developmental changes driven by low nitrogen in the growth media. We report the effect of nitrogen limitation on the growth and development of poplar roots. Low nitrogen concentration led to increased root elongation followed by lateral root proliferation and finally increased root biomass. These morphological responses correlated with high and specific activation of genes encoding regulators of cell cycle and enzymes involved in cell wall biogenesis, growth and remodeling. Comparative analysis of poplar and Arabidopsis root transcriptomes under nitrogen deficiency indicated many similarities and diversification in the response in the two species. A reconstruction of genetic regulatory network (GRN) analysis revealed a sub-network centered on a PtaNAC1-like transcription factor. Consistent with the GRN predictions, root-specific upregulation of PtaNAC1 in transgenic poplar plants increased root biomass and led to significant changes in the expression of the connected genes specifically under low nitrogen. PtaNAC1 and its regulatory miR164 showed inverse expression profiles during response to LN, suggesting of a micro RNA mediated attenuation of PtaNAC1 transcript abundance in response to nitrogen deprivation.
