Project description:Colorectal cancer (CRC) arises in the colorectal tissue driven by genetic disorder or the accumulation of somatic mutations, leading to abnormal epithelial cell growth. In this study, we employed single-nucleus multi-omics analysis, including single-nucleus RNA-seq and single-nucleus ATAC-seq, on over 100,000 high-quality nuclei to investigate the molecular landscape of both primary tissue and patient-derived organoids (PDOs). Our analysis showed that normal PDOs (N-PDOs) derived from tissue adjacent to tumors replicate the cellular composition and differentiation trajectory of colorectal crypts. In contrast, tumor PDOs (T-PDOs) showed patient-specific transcriptomic and epigenomic heterogeneity yet consistently maintained a stem cell-like state. T-PDOs retained the somatic mutation profile of the primary tumor while also exhibiting de novo mutations not detected in either the primary tumor or N-PDOs. Notably, inferred cell-cell interaction analysis highlighted the activin signaling pathway as a potential unique feature of fibroblast-epithelial interactions within tumor microenvironment. This study provides a comprehensive view of the transition from normal to malignant colorectal epithelium and underscores the utility of PDOs as faithful model for capturing both conserved and patient-specific features of colorectal cancer.

Project description:Glioblastoma (GBM) is the most common and lethal primary malignancy of the central nervous system in adult. In order to improve the diagnosis, prevention and treatment of GBM, the details of molecular mechanisms underlying the tumorigenesis and development needs to be clarified. This is a nalysis of glioblastoma tissues and matched adjacent normal brain tissues from 3 patients. Results provide insight into molecular mechanisms underlying the non-coding and coding genes interactions in glioblastoma. 3 human GBM tissues and the matched adjacent normal brain tissues were analyzed using microarray. The aberrant lncRNAs, miRNAs and mRNAs between the 2 groups were detected.

RNA-Seq in four pairs of human gastric cancer and matched adjacent normal tissue specimens

Project description:Total RNA was extracted from human gastric cancer tissues (n=4) and matched adjacent normal tissues (n=4) . RNA samples were analyzed by RNA sequencing based on the manufacturer’s protocols. Briefly, Illumina HiSeq 4000 platform was used to sequence the RNA samples for the subsequent generation of raw data. R package was utilized to select lncRNAs with significantly differential expression based on fold change >2 or <1/2, p value <0.05 between human gastric cancer tissues and matched adjacent normal tissues, and the top 10 upregulated lncRNAs were selected for further study.
