Zinc accumulation in Atriplex lentiformis is driven by plant genes and the soil microbiome

Project description:To investigate the effect of different levels of compost treatment on root gene expression of Atriplex lentiformis, we set up a greenhouse experiment with three treatments of 10% (TC10), 15 (TC15), and 20% (TC20) compost amended, metalliferrous mine tailings. Plants were harvested at ~11 weeks and root samples were flash frozen in liquid nitrogen for RNA-seq analysis. We then performed gene expression profiling analysis using data obtained from RNA-seq of 9 root samples from 3 different treatments.

Survey functional genes in Arctic marine sediment communities

Project description:The objective was to identify functional genes encoded by Fungi and fungal-like organisms to assess putative ecological roles Using the GeoChip microarray, we detected fungal genes involved in the complete assimilation of nitrate and the degradation of lignin, as well as evidence for Partitiviridae (a mycovirus) that likely regulates fungal populations in the marine environment. These results demonstrate the potential for fungi to degrade terrigenously-sourced molecules, such as permafrost and compete with algae for nitrate during blooms. Ultimately, these data suggest that marine fungi could be as important in oceanic ecosystems as they are in freshwater environments.

Lipo-chitooligosaccharides induce specialized fungal metabolite profiles that modulate bacterial growth.

Project description:Lipo-chitooligosaccharides (LCOs) are historically known for their role as microbial-derived signaling molecules that shape plant symbiosis with beneficial rhizobia or mycorrhizal fungi. Recent studies showing that LCOs are widespread across the fungal kingdom have raised questions about the ecological function of these compounds in organisms that do not form symbiotic relationships with plants. To elucidate the ecological function of these compounds, we investigate the metabolomic response of the ubiquitous human pathogen, Aspergillus fumigatus, to LCOs. Our metabolomics data revealed that exogenous application of various types of LCOs to A. fumigatus resulted in significant shifts in fungal metabolic profile, with marked changes in the production of specialized metabolites known to mediate ecological interactions. Using network analyses, we identify specific types of LCOs with the most significant effect on the abundance of known metabolites. Extracts of several LCO-induced metabolic profiles significantly impact the growth rates of diverse bacterial species. These findings suggest that LCOs may play an important role in the competitive dynamics of non-plant-symbiotic fungi and bacteria. This study identifies specific metabolomic profiles induced by these ubiquitously produced chemicals and creates a foundation for future studies into the potential roles of LCOs as modulators of interkingdom competition.

Tissue-specific long read RNA sequencing of Lumbricus rubellus.

Project description:Cwmystwyth is an abandoned lead mine site. The soil of this metalliferous mine site is inhabited by lead hyper-resistant Lumbricus rubellus earthworms. The nature of their resistance to heavy metal lead has not been elucidated in fine detail, especially within a tissue-specific context. Moreover, earthworms have yet to be studied using long read transcriptomic technologies. Hence, various tissues of a Cwmystwyth earthworm were dissected and long read RNA sequenced using the PacBio Sequel Ile system.

Transcriptional activity and epigenetic regulation of transposable element in the symbiotic fungus Rhizophagus irregularis

Project description:Arbuscular mycorrhizal (AM) fungi form mutualistic relationships with most land plant species. AM fungi have long been considered as ancient asexuals. Long-term clonal evolution would be remarkable for a eukaryotic lineage and suggests the importance of alternative mechanisms to promote genetic variability facilitating adaptation. Here, we assessed the potential of transposable elements (TEs) for generating genomic diversity. The dynamic expression of TEs during Rhizophagus irregularis spore development suggests ongoing TE activity. We find Mutator-like elements located near genes belonging to highly expanded gene families. Characterising the epigenomic status of R. irregularis provides evidence of DNA methylation and small RNA production occurring at TE loci. Our results support a potential role for TEs in shaping the genome, and roles for DNA methylation and small RNA-mediated silencing in regulating TEs. A well-controlled balance between TE activity and repression may therefore contribute to genome evolution in AM fungi.
