Single-cell multiomics reveals the oscillatory dynamics of RNA metabolism and chromatin accessibility during the cell cycle

Project description:The cell cycle is a tightly regulated process that requires precise temporal expression of hundreds of cell cycle-dependent genes. However, the genome-wide dynamics of mRNA metabolism throughout the cell cycle remain uncharacterized. Here, we combined single-cell multiome sequencing, biophysical modeling, and deep learning to quantify rates of mRNA transcription, splicing, nuclear export, and degradation. Our approach revealed that both transcriptional and post-transcriptional processes exhibit distinct oscillatory waves at specific cell cycle phases, with post-transcriptional regulation playing a prominent role in shaping mRNA accumulation. We also observed dynamic changes in chromatin accessibility and transcription factor binding footprints, identifying key regulators underlying the oscillatory dynamics of mRNA. Taken together, our approach uncovered a high-resolution map of RNA metabolism dynamics and chromatin accessibility, offering new insights into the temporal control of gene expression in proliferating cells.

A single-cell multiomics atlas of rice

Project description:Cell functions across eucaryotes are driven by specific gene expression programs that are dependent on chromatin structure. Here, we report a single-cell multiomics atlas of rice, one of the world’s major crop plants. By simultaneously profiling chromatin accessibility and RNA expression in 116,564 cells from eight organs we were able to identify cell-type specific gene regulatory networks and describe novel cell states, such as the “transition status” in floral meristems during panicle development. Based on our network analyses we uncovered the function of cell type-specific regulatory hubs RSR1, F3H and LTPL120 for rice development. Importantly, our analysis revealed a correlation between cell type and agronomic traits, and conserved and divergent cell type functions during evolution. In summary, this study not only offers a valuable single-cell multiomics resource for a major crop, but also enriches our understanding of the intricate roles and molecular underpinnings of individual cell types in rice.

Single cell RNA-seq data of human hESCs to evaluate Oscope - a statistical pipeline for identifying oscillatory genes in unsynchronized single cell RNA-Seq

Project description:Oscillatory gene expression is fundamental to mammalian development, but technologies to monitor expression oscillations are limited. We have developed a statistical approach called Oscope to identify and characterize the transcriptional dynamics of oscillating genes in single-cell RNA-seq data from an unsynchronized cell population. Applications to a number of data sets, include a single-cell RNA-seq data set of human embroyonic stem cells (hESCs), demonstrate advantages of the approach and also identify a potential artifact in the Fluidigm C1 platform. Total 213 H1 single cells and 247 H1-Fucci single cells were sequenced. The 213 H1 cells were used to evaluate Oscope in identifying oscillatory genes. The H1-Fucci cells were used to confirm the cell cycle gene cluster identified by Oscope in the H1 hESCs.
