Project description:Neural networks, formed by synchronized oscillatory bursts of activity across large populations of neurons, are fundamental to human cognition and behavior, and disrupted in neurodevelopmental disorders. Yet, mechanisms driving the emergence of these rhythms, known as oscillogenesis, are not well understood, particularly in the human brain. Using multi-electrode arrays, we investigated oscillogenesis in 2D human induced pluripotent stem cell (hiPSC) cultures at different developmental stages, and under pharmacological challenges, in two models: 1) iCell GlutaNeurons (iGluta) and 2) Neurogenin-2 patterned induced neurons (NGN2-piNs). iGluta cultures exhibited nested oscillations that were reduced by GABAA receptor blockade and emerged earlier when the proportion of GABAergic neurons was increased. Furthermore, pharmacological manipulations of voltage-gated potassium (Kv) channels and cholinergic receptors modulated the pattern of nested oscillations, demonstrating the assay’s potential for drug screening and modeling network dysfunction. In contrast, NGN2-piNs exhibited only rudimentary nested oscillations that were not affected by GABAA receptor blockade, despite the presence of GABAergic neurons, and showed distinct responses to Kv channel blockade. These results reveal the capacity of these 2D cultures to model oscillogenesis, and underscore the need for their continued refinement, paving the way for linking systems-level neural networks to human cognition and disease.

Project description:The master transcription factor BMAL1-CLOCK is crucial for orchestrating rhythmic gene expression and governing circadian rhythms. Pharmacological manipulation of this central circadian regulator requires accessible protein cavities and selective compounds. By targeting BMAL1 through a resident cavity in its PAS-B domain, we demonstrate that the small-molecule Core Circadian Modulator (CCM) penetrates and substantially expands this pocket. Biochemical and cellular analyses validate CCM's target engagement selectivity, enabling direct access to BMAL1's transcriptional activities. CCM induces dose-dependent changes in PER2-Luc macrophage oscillations and selectively modifies expression patterns of circadian controlled genes. In activated macrophages, CCM modulates BMAL1-CLOCK controlled inflammatory and phagocytic pathways to promote their downregulation. Our findings demonstrate the feasibility of directly targeting BMAL1-CLOCK as a strategy for circadian regulation and targeting circadian-regulated processes

Project description:RNAseq analysis of budding yeast respiratory oscillations was performed at high temporal resolution (4 min, 24 samples), covering 2.5 cycles of the short period oscillation of the IFO 0233 strain of budding yeast. This and related systems were previously analyzed by microarrays and RNAseq, but the expression of noncoding transcripts has not been analyzed. The oscillations were recorded by online measurements and the system underwent a multi-generational transient, where periods first gradually decreased (from 0.7 h to 0.6 h), and then a bifurcation of system dynamics occurred. After this bifurcation periods were longer but the oscillation was unstable. The RNAseq samples were taken in the 2.5 cycles before this bifurcation occurred, i.e., the data provides a snapshot of a transient state of the respiratory oscillations.

Project description:Understanding the structure and interplay of cellular signalling pathways is one of the great challenges in molecular biology. Boolean Networks can infer signalling networks from observations of protein activation. In situations where it is difficult to assess protein activation directly, Nested Effect Models are an alternative. They derive the network structure indirectly from downstream effects of pathway perturbations. To date, Nested Effect Models cannot resolve signalling details like the formation of signalling complexes or the activation of proteins by multiple alternative input signals. Here we introduce Boolean Nested Effect Models (B-NEM). B-NEMs combine the use of downstream effects with the higher resolution of signalling pathway structures in Boolean Networks. We show that B-NEMs accurately reconstruct signal flows in simulated data. Using B-NEM we then resolve BCR signalling via PI3K and TAK1 kinases in BL2 lymphoma cell lines.

Project description:Circadian rhythms are cell-autonomous biological oscillations with a period of about 24 hours. Current models propose that transcriptional feedback loops are the principal mechanism for the generation of circadian oscillations. In these models, Drosophila S2 cells are generally regarded as ‘non-rhythmic’ cells, as they do not express several canonical circadian components. Using an unbiased multi-omics approach, we made the surprising discovery that Drosophila S2 cells do in fact display widespread daily rhythms. Transcriptomics and proteomics analyses revealed that hundreds of genes and their products are rhythmically expressed in a 24-hour cycle. Metabolomics analyses extended these findings and illustrated that central carbon metabolism and amino acid metabolism are the main pathways regulated in a rhythmic fashion. We thus demonstrate that daily genome-wide oscillations, coupled to metabolic cycles, take place in eukaryotic cells without the contribution of known circadian regulators.

Project description:Clock-generated biological rhythms provide an adaptive advantage to an organism which results in increased fitness and survival. To better elucidate the plant response to the circadian system, we surveyed protein oscillations in Arabidopsis seedlings under constant light. Using large-scale two-dimensional differential in-gel electrophoresis (2D-DIGE) the abundance of more than one thousand proteins spots was reproducibly resolved, quantified and profiled across a circadian time series. A comparison between phenol-extracted samples and Rubisco-depleted extracts identified 70 and 39 rhythmically-expressed proteins, respectively.
