Transcriptomic analysis of ovarian cancer cells after drug administration and tRNA transfection at 10 and 24 hours

Project description:SLFN11 sensitizes cancer cells to DNA-damaging agents (DDAs) by cleaving and reducing tRNALeu(TAA). In this study, we investigated how the reduction of tRNALeu(TAA) contributes to cell death under Camptothecin (CPT) treatment. RNA-seq and proteome analyses were performed to assess the global effects of tRNALeu(TAA) transfection. The results suggest that tRNALeu(TAA) influences the expression of proteins essential for proteostasis, particularly those involved in ubiquitin-dependent proteolysis, at the protein level rather than the mRNA level. These findings indicate that SLFN11 plays a crucial role in proteostasis by regulating tRNAs, and thus determines cell fate under DDA treatment.

Project description:HEK293T cells were transfected with the Rbp1-amr or slow (R729H-amr) α-amanitin resistant subunit of RNA Pol II and selected with α-amanitin 24 hours after transfection for additional 24 hours. Total RNA was extracted and global changes in gene expression were determined using microarray chips. MiRNAs are transcribed by RNA pol II but the transcriptional features influencing their synthesis are poorly defined. Here we report that a TATA-box in miRNA and a subset of protein-coding genes is associated with increased sensitivity to a slow rate of transcription elongation. We also show that promoters driven by TATA-box or NF-κB elicit high transcription re-initiation rate, but paradoxically lower levels of miRNA. Interestingly, miRNA synthesis was converted to a more productive mode by decreasing initiation rate, but less productive when the re-initiation rate increased. This phenomenon was found to be associated with a delay in miR-146a induction by NF-κB. We also demonstrate that miRNAs are remarkably strong pause sites. Our findings suggest that lower efficiency of miRNA synthesis directed by the TATA-box or NF-κB is a consequence of frequent transcription initiation that lead to Pol II crowding at pause sites, thereby increasing the chance of collision and premature termination. These findings highlight the importance of the transcription initiation mechanism for miRNA synthesis, and have implications for TATA-box promoters in general.

Project description:Enforced expression of miRNAs in cells leads to down-regulation of several mRNAs which harbour binding sites in their 3'UTRs for the overexpressed miRNA and represent potential target genes of the miRNA We transfected unedited miR-376a* (376a*A) and edited miR-376a* (376a*G) into SW1783 cells to identify transcripts down-regulated by each in comparison to control miRNA transfection. The aim was to identify target genes subject to direct regulation by miR-376a*A and by miR-376a*G. SW1783 cells (100,000) were transfected with 50 nM of miR-376a*A, miR-376a*G or miR-control. Following incubation for 24 hours, total RNA was isolated from transfected cells. For each (miR-376a*A or miR-376a*G), genes differentially expressed upon miRNA transfection were determined based on comparison with miR-control-transfected samples. Biological triplicates were used for each sample type.
