Project description:Background RNA-Seq analysis has become a routine task in numerous genomic research labs, driven by the reduced cost of bulk RNA sequencing experiments. These studies generate billions of reads that require easy-to-run, comprehensive, and reproducible analysis. However, many labs rely on in-house scripts, which can be challenging for bench scientist to use and hinder standardization and reproducibility. While existing RNA-Seq pipelines attempt to address these challenges, they often lack a complete end-to-end user interface. Findings To bridge this gap, we developed RNA-SeqEZPZ, an automated pipeline with a user-friendly point-and-click interface, enabling rigorous and reproducible RNA-Seq analysis without requiring programming or bioinformatics expertise. For advanced users, the pipeline can also be executed from the command line, allowing customization of steps to suit specific applications. The innovation of this pipeline lies in the combination of three key features: (1) all software is packaged within a Singularity container, eliminating installation issues, (2) it offers a point-and-click interface from raw FASTQ files through differential expression and pathway analysis, and (3) it includes a Nextflow version, enabling scalability and portability for seamless execution across various platforms including job submission in the cloud and cluster computing. Additionally, RNA-SeqEZPZ generates a thorough statistical report and offers an option for batch adjustment to minimize effects of noise due to technical variations across replicates. Reports can also be reviewed by a bioinformatician to ensure the overall quality of the analysis. Conclusions RNA-SeqEZPZ is a robust, accessible, and scalable solution for comprehensive RNA-Seq analysis, enabling researchers to focus on biological insights rather than computational challenges.

Project description:The success of targeted therapies hinges on our ability to understand the molecular and cellular mechanism of action of these agents. Here we modify various BET bromodomain inhibitors, an exemplar novel targeted therapy, to create functionally conserved compounds that are amenable to click-chemistry and can be used as molecular probes in vitro and in vivo. Using click-proteomics and click-sequencing we provide new mechanistic insights to explain the gene regulatory function of BRD4 and the transcriptional changes invoked by BET inhibitors. In mouse models of acute leukaemia, we use high resolution microscopy and flow cytometry to highlight the underappreciated heterogeneity of drug activity within tumour cells located in different tissue compartments. We also demonstrate the differential distribution and effects of the drug in normal and malignant cells in vivo. These data provide critical insights that reveal the cellular and molecular details for the efficacy and limitations of these agents. This study provides a framework for the pre-clinical assessment of other conventional and targeted therapies.

Project description:Paired-Tag is an ultra-high throughput single-cell method for simultaneous profiling of gene expression and histone modifications, enabling identification of cell-type-specific cis-regulatory elements and correlation of their chromatin states with the expression levels of putative target genes. However, the lack of an automated end-to-end pipeline has limited its application. Here, we present easyPairedTag, a Snakemake pipeline for Paired-Tag data processing and quality control. Key features include flexible configuration for diverse experimental setups, automated sub-library merging and sample demultiplexing, and comprehensive quality control metrics. When applied to published mouse brain datasets, easyPairedTag improves overlapping gene quantification via strand-specific analysis for precise cell clustering. In mouse hypothalamus datasets, easyPairedTag is compatible with the processing of paired-end sequencing data to detect histone modification peaks with higher sensitivity and specificity, facilitating the discovery of putitive cell-type-specific cis-regulatory elements.
