Project description:COX17 is a soluble protein from the mitochondrial intermembrane space that participates in the transfer of copper for cytochrome c oxidase (COX) assembly in eukaryotic organisms. The function of both Arabidopsis thaliana AtCOX17 genes were studied using plants with altered expression levels of these genes. Silencing of AtCOX17-1 in a cox17-2 knockout background generates plants with smaller rosettes and decreased expression of genes involved in the response of plants to different stress conditions, including several genes that are induced by mitochondrial dysfunctions. These results together with other experiments indicate that AtCOX17 is required for optimal expression of a group of stress-responsive genes, probably as a component of signalling pathways that link stress conditions to gene expression responses.

Transcription profiling of Hsp70-14 and -15 silenced Arabidopsis plants

Project description:AtHsp70-14 and -15 are two closely related isoforms of the Hsp110/SSE subfamily of the HSP70 chaperones in Arabidopsis thaliana. By analysing T-DNA insertion and amiRNA-AtHsp70-14/15 lines, we could demonstrate an essential function of AtHsp70-15 for plant growth. AtHsp70-15 silenced plants are reduced in size and stomata opening is impaired which results in accelerated wilting of detached leaves. AtHsp70-15 silenced plants are also more tolerant to TuMV infection but more sensitive to heat treatment. Therefore comparative transcriptome analysis of amiRNA-AtHsp70-14/15 and control plants, PME1, was performed with leaf samples of 8 week old plants grown under ambient conditions. The analysis of differentially regulated genes compared to control plants exhibited a constitutive heat stress response / cytosolic protein response.

Effects of Mitochondrial Disturbances on Transcriptional Profile of Arabidopsis ucp double mutant plants

Project description:Three genes encoding mitochondrial uncoupling proteins (UCPs) have been described in Arabidopsis thaliana (UCP1 to UCP3). In plants, they are characterized as regulators of oxidative stress, and, for instance, much of the biological data were obtained for the UCP1 and UCP2 isoforms compared with UCP3. To gain further insights, we investigated the transcriptome profiles of ucp1 ucp3 double mutant plants during vegetative phase. We found that the double knockdown of UCP1 and UCP3 promotes important transcriptional reprogramming with clear alterations in the expression of genes related to mitochondrial and chloroplast function as well as those responsive to abiotic stress, suggesting that profound disturbances occur throughout the cell. These findings support a better elucidation for effects of UCP genes and provide insights into the role of UCP3 isoform together with UCP1 in the entire plant.

RNA seq of Wild Type, PSR1-expressing plants and PINP1-silenced plants

Project description:Phytophthora effector PSR1 suppresses small RNA (sRNA)-mediated immunity in plants, but the underlying mechanism remains unknown. Here, we show that Phytophthora suppressor of RNA silencing 1 (PSR1) contributes to the pathogenicity of Phytophthora sojae and specifically binds to three conserved C-terminal domains of the eukaryotic PSR1-Interacting Protein 1 (PINP1). PINP1 encodes a core pre-mRNA splicing factor PRP16, which unwinds RNA duplexes and binds to pri-miRNAs and general RNAs. Intriguingly, PSR1 decreased both RNA helicase and RNA-binding activity of PINP1, thereby dampening sRNA biogenesis and RNA metabolism. The PSR1-PINP1 interaction caused global changes in alternative splicing (AS). A total of 5,135 genes simultaneously exhibited mis-splicing in both PSR1-overexpressing and PINP1-silenced plants. AS upregulated many mRNA transcripts with their introns retained. The high occurrence of intron-retention (IR) in AS-induced transcripts significantly promoted Phytophthora pathogen infection in Nicotiana benthamiana, which might be caused by the production of truncated proteins. Taken together, our findings uncover a novel role for PINP1 in regulating sRNA biogenesis and plant immunity.

Root nitrate response of Col-0 plants and tga1/tga4 mutant plants

Project description:Nitrate regulates plant growth and development and acts as a potent signal to control gene expression in Arabidopsis. Using an integrative bioinformatics approach we identified TGA1 and TGA4 as putative regulatory factors that mediate nitrate responses in Arabidopsis thaliana roots. We showed that both TGA1 and TGA4 mRNAs accumulate strongly and quickly after nitrate treatments in root organs in a tissue-specific manner. Phenotypic analysis of tga1/tga4 double mutant plants indicated that TGA1 and TGA4 are necessary for nitrate modulation of both primary and lateral root growth. Global gene expression analysis revealed that 97% of the genes with altered expression in tga1/tga4 double mutant plants are regulated by nitrate treatments indicating these transcription factors have a specific role in nitrate responses in Arabidopsis root organs. Among the nitrate-responsive genes that depend on TGA1/TGA4 for normal regulation of gene expression, we found nitrate transporters NRT2.1, NRT2.2 and nitrite reductase (NIR) genes. Specific binding of TGA1 to its cognate DNA sequence on the target gene promoters was confirmed by chromatin immunoprecipitation assays. These results identify TGA1 and TGA4 as important regulatory factors of the nitrate response in Arabidopsis roots.
