Project description:The mouse liver mitochondrial proteome was analysed in four different mouse groups (allocation of the samples to Exp1 and Exp2 in brackets): AL (ad libitum fed) C57Bl6 (Exp1 129, Exp1 130, Exp2 130), DR (dietary restriction) C57Bl6 (Exp1 126, Exp1 127, Exp1 128), AL ICRFa (Exp2 128, Exp2 129) and old ICRFa (Exp2 126, Exp2 127). To achieve quantitative standardisation between Exp1 and Exp2, all 10 samples were pooled and one portion of the pool was anlaysed in each Exp (Exp1 131 and Exp2 131). Following tryptic digest and TMT 6-plex labelling, samples were separated by OffGel electrophoresis and all fractions were subsequently analysed by LCMSMS on an Orbitrap LTQ XL. One survey scan (res. 30,000) was followed by a high energy HCD scan (res. 6000) and a low energy CID scan in the LTQ. HCD data were used for the quantitation and CID data for the identification of peptides. Data were searched using Mascot (v. 2.2) through the Proteome Discoverer interface. Peptide raw quantitations were extracted as text files and further processed using dpeaqms (http://r-forge.r-project.org/projects/dpeaqms/) to obtain probability values for the differences in protein amounts for specific proteins between the different animal groups.

EXP1 is required for organisation of EXP2 in the intraerythrocytic malaria parasite vacuole.

Project description:Intraerythrocytic malaria parasites reside within a parasitophorous vacuole membrane (PVM) that closely overlays the parasite plasma membrane. Although the PVM is the site of several transport activities essential to parasite survival, the basis for organisation of this membrane system is unknown. Here, we performed proximity labeling at the PVM with BioID2, which highlighted a group of single-pass integral membrane proteins that constitute a major component of the PVM proteome but whose function remains unclear. We investigated EXP1, the longest known member of this group, by adapting a CRISPR/Cpf1 genome editing system to install the TetR-DOZI-aptamers system for conditional translational control. Importantly, although EXP1 was required for intraerythrocytic development, a previously reported in vitro glutathione S-transferase activity could not account for this essential EXP1 function in vivo. EXP1 knockdown was accompanied by profound changes in vacuole ultrastructure, including apparent increased separation of the PVM from the parasite plasma membrane and formation of abnormal membrane structures. Furthermore, although activity of the Plasmodium translocon of exported proteins was not impacted by depletion of EXP1, the distribution of the translocon pore-forming protein EXP2 but not the HSP101 unfoldase was substantially altered. Collectively, our results reveal a novel PVM defect that indicates a critical role for EXP1 in maintaining proper organisation of EXP2 within the PVM.

Transcriptome analysis using RNA sequencing of the neurospheres from EGFL7-/- versus wildtype mice

Project description:We assessed the effect of a deletion of epidermal growth factor like 7 (EGFL7) on neurogenesis. Here, we assessed differential gene expression in neuropheres of EGFL7-/- versus wildtype mice using RNA-sequencing. EGFL7 deficiency increases the rate of proliferation of neural stemm cells (NSC), and increases the velocity of maturation and integration of adult born mature neurons into existing networks. Hence, EGFL7 pushes NSCs towards quiescence and neural progenitors towards differentiation. Differential genes expression was used to assess underlying mechanisms. The experiment was done in two sequential analyses, experiment-1 comprised 6 sample per genotype (single end reads), and experiment-2 had 4 samples per genotype (paired end reads). The final analysis was done with a pooled dataset. A total number of 19709 genes was reliably detected in >8 valid samples out of 20 in total. GSEA gene set enrichment analysis was used for gene ranking and identication of top up- and downregulated genes and evaluation of their functions. VENN diagrams were used to assess the agrement of Exp1 and Exp2 and the combined analysis.
