Project description:This study was carried out to investigate the mechanism behind the enhanced liver regenerative response observed in Uhrf1hepKO mice. Livers was collected at baseline and at 24hrs, 30hrs, 40hrs, 48hrs, 96hrs, 7days and 4 weeks following 2/3 partial hepatectomy surgery (PHx). These timepoints correspond to key cell cycle events that occur following PHx as established in literature.

Project description:The liver has a remarkable ability to regenerate, with the best experimental model for regeneration being partial hepatectomy (PHx), in which up to two-thirds of the liver may be removed, and the residual lobes enlarge to make up for the missing mass in a few days’ time. Liver regeneration has been extensively studied, mainly in rodent models, and characterized in terms of transcriptional regulation of gene expression. However, little is known regarding regulation of gene expression in a human model of regeneration following PHx. We used microarrays to follow gene expression changes shortly following PHx.

Project description:To investigate the cellular and molecular mechanisms that initiate liver regeneration and liver organoid formation, we performed RNA sequencing in the following cell types: hepatocytes from undamaged livers of mice as well as 6 h, 12 h, 24 h, 48 h, 72 h, 7 d, 14 d, 21 d of liver regeneration after PHx. Hep-Orgs were isolated from adult male mice hepatocytes and cultured for passages.

Project description:Genome-wide expression analysis revealed that 3653 mRNAs and 465 putative lncRNAs were differentially expressed compared to transcripts isolated from livers of control sham operated mice. Analysis was done using the NCode Mouse Non-coding RNA Microarray (Invitrogen), which contains 25,179 coding featues and 10,802 noncoding features. To identify lncRNAs that regulate cell proliferation during liver regeneration, we analysed lncRNA expression profiles in mouse liver tissue collected at 4, 12, 36, and 72 hours after PHx, using Sham operated mouse livers as control. -------------------------- submitter cannot locate original raw data files

Project description:The cellular and molecular mechanisms involved in liver regeneration following partial hepatectomy (PHx) are complicated. Liver sinusoidal endothelial cells (LSECs) play key roles in orchestrating liver regeneration, especially during the inductive phase and angiogenic phase post PHx (from day 0 to day 8). However, the expression profile of LSECs during the late phase of regeneration remains poorly explored. Thus, we purified LSECs from mice underwent PHx or sham operation at day 14 to unravel their transcriptome changes in the late phase of liver regeneration.

Single-cell transcriptomics of the immune system in ME/CFS at baseline and following symptom provocation

Project description:ME/CFS is a serious and poorly understood disease. To understand immune dysregulation in ME/CFS, we used single-cell RNA-seq (scRNA-seq) to examine immune cells in cohorts of patients and controls. Post-exertional malaise (PEM), an exacerbation of symptoms following exercise, is a characteristic symptom of ME/CFS. Thus, to detect changes coincident with PEM, we also performed scRNA-seq on the same cohorts following exercise. At baseline, ME/CFS patients displayed dysregulation of classical monocytes suggestive of inappropriate differentiation and migration to tissue. We were able to identify both diseased and more normal monocytes within patients, and the fraction of diseased cells correlated with metrics of disease severity. Comparing the transcriptome at baseline and post-exercise challenge, we discovered patterns indicative of improper platelet activation from patients, with minimal changes elsewhere in the immune system. Taken together, these data identify immunological defects present at baseline in patients, and an additional layer of dysregulation following strenuous exercise.
