Project description:The aim of this project was to compare the transcriptional profiles of populations of cells derived from human pluripotent stem cells under haematopoietic and endoderm differentiation conditions. We used a reporter line (denoted SOX-RUNX) that carries mCHERRY inserted into the SOX17 locus and GFP inserted into the RUNX1C locus to mark haematopoietic progenitors (Ng et al., Nature Biotechnology, Nov 2016). SOX17 marks both endothelium and early endoderm. SOX17 is absolutely required at all stages of endoderm formation and the gene is also required for normal endothelial formation and subsequent haematopoieisis. We have also shown that RUNX1 is required for all definitive blood cell formation (Bruveris et al., manuscript submitted).

Genes induced in Xenopus foregut endoderm by mesoderm

Project description:Foregut organogenesis is regulated by inductive interactions between the endoderm and the adjacent mesoderm. We identified genes induced in the foregut progenitors by the adjacent mesoderm. We used microarrays to detail the global programme of early foregut endoderm gene expression resulting from mesoderm induction and identified distinct classes of up-regulated genes during this process. Xenopus foregut endoderm explants cultured from Stages 15 to 23 either intact with mesoderm or as endoderm alone. Total RNA was isolated from the endoderm of these two culture conditions in quadruplicate and were subjected to Affymetrix microarray analysis.

Project description:Pluripotent cells differentiate into the three definitive germ layers – ectoderm, mesoderm, and endoderm, thereby establishing the foundation of the body plan. Mesoderm and endoderm arise through epithelial-to-mesenchymal transition (EMT), a critical process that occurs during gastrulation in early embryogenesis. While these differentiation processes are driven by BMP, WNT, NODAL, and FGF signaling, the functional mechanisms underlying FGF signaling remain the least understood. In this study, we demonstrate that the H3K9me3-marked facultative heterochromatin domains undergo global reorganization during the differentiation of human pluripotent stem cells into mesoderm and endoderm but not ectoderm. We reveal that the MEK/ERK pathway, critical downstream of FGF signaling during gastrulation, mediates this heterochromatin reorganization. Specifically, MEK/ERK blocks the establishment of H3K9me3 domains at EMT- and lineage-specific gene loci necessary for mesoderm and endoderm differentiation. Collectively, our findings uncover the critical role of the MEK/ERK signaling pathway in reshaping the lineage-specific H3K9me3 landscape, addressing a key gap in our knowledge of the interplay between cell singling and epigenetics in cell differentiation.

BRACHYURY orchestrates distinct mesoderm and endoderm gene regulatory networks in differentiating human embryonic stem cells

Project description:The transcription factor BRACHYURY (T, BRA) is one of the first markers of gastrulation and lineage specification in mammals. Despite its wide use and importance in stem cell and developmental biology, its genomic targets are largely unknown. Here, we used differentiated human embryonic stem cells to study the role of BRA in Bmp4-induced mesoderm and Activin-induced endoderm progenitors by ChIP-seq. We show that BRA has distinct genome-wide binding landscapes in these two populations. Our data illuminate the function of BRA in the context of human embryonic development and show that the regulatory role of BRA is context-dependent. ChIP-seq of BRACHYURY (T, BRA) in two cell types: endoderm and mesoderm progenitors derived from human embryonic stem cells after 36 hours of growth in chemically-defined media (described in Bernardo et al., Cell Stem Cell, 2011, 9:144-155). Input DNA samples are included as a control.

Size-Modulated Mesoderm-Endoderm Divergence and Myocardial Cavitation in Micropatterned Cardioids

Project description:The human heart, originating from the splanchnic mesoderm, is the first functional organ to develop, co-evolving with the foregut endoderm through reciprocal signaling. Previously, cardioid models offered new insights on cardiovascular cell lineages and tissue morphogenesis during heart development, while mesoderm-endoderm crosstalk remain incompletely understood. Here, we integrated micropatterned cardioids, CRISPR-engineered reporter hiPSCs, deep-tissue imaging, and single-cell RNA sequencing (scRNA-seq) to explore synergistic mesoderm-endoderm co-development. scRNA-seq with PHATE trajectory mapping reconstructed lineage bifurcations of mesoderm-heart and endoderm-foregut lineages, identifying key cell types in cardiac and hepatic development. Ligand-receptor interaction analysis highlighted mesodermal cells enriched in non-canonical WNT, NRG, and TGF-β signaling, while endodermal cells exhibited VEGF and Hedgehog activity. We found that micropattern sizes influenced cellular composition, cardioid cavitation, contractile functions, and mesoderm-endoderm signaling crosstalk. The cardioids generated from 600 µm diameter circle patterns showed larger cavity formation resembling early heart chamber formation. Our findings establish micropatterned cardioids as a model for mesoderm-endoderm co-development, enhancing our understanding of heart-foregut synergy during early embryogenesis.
