Project description:Tumor-infiltrating myeloid cells (TIMs) comprise monocytes, macrophages, dendritic cells and neutrophils, and have emerged as key regulators of cancer growth. These cells can diversify into a spectrum of states, which may promote or limit tumor outgrowth, but remain poorly understood. Here, we used single-cell RNA sequencing to map TIMs in non-small cell lung cancer patients. We uncovered 25 TIM states, most of which were reproducibly found across patients. To facilitate translational research of these populations, we also profiled TIMs in mice. In comparing TIMs across species, we identified a near-complete congruence of population structures among dendritic cells and monocytes; conserved neutrophil subsets; and species differences among macrophages. By contrast, myeloid cell population structures in patients’ blood showed limited overlap with those of TIMs. This study determines the lung TIM landscape and sets the stage for future investigations into the potential of TIMs as immunotherapy targets.

Quantitative comparative analysis of human erythrocyte surface proteins between individuals from two genetically distinct populations

Project description:Red blood cells (RBC) play a critical role in oxygen transport, and are the focus of important human diseases including malaria and the haemoglobinopathies. Although previous studies aimed at classifying the RBC proteome have examined whole or membrane-enriched fractions from RBC, none have used specific strategies directed at enriching proteins with exposed extracellular domains. Furthermore, there has been no systematic analysis of variation in abundance of RBC surface proteins either within or between genetically disparate human populations. These questions are of particular importance to inform not only basic RBC biology but additionally to identify novel candidate Plasmodium receptors, where selective pressures have moulded the RBC surface, exemplified by genetic absence of Duffy antigen in populations from sub-Saharan Africa. Here, we use ‘Plasma membrane profiling’ and tandem mass tag-based mass spectrometry to specifically enrich and quantify cell surface proteins from primary RBC from two sets of nine donors from the UK or Senegal. We define a ‘stringent’ and ‘sensitive’ RBC surface proteome and identify potential candidate Plasmodium receptors on the basis either of diminished protein abundance, or increased variation in West African individuals compared to people from the UK.

Project description:The Sahel/Savannah belt harbours diverse populations with different demographic histories and different subsistence patterns. However, populations from this large African region are notably under-represented in genomic research. To investigate the population structure and adaptation history of populations from the Sahel/Savannah space, we generated dense genome-wide genotype data of 327 individuals—comprising 14 ethnolinguistic groups, including ten previously unsampled populations. DNA samples were genotyped on the Illumina H3Africa Consortium Array (BeadChip type: H3Africa_2017_20021485_A2; designed for SNP-genotyping of 2,267,346 SNPs) at the SNP&SEQ Technology Platform, NGI/SciLifeLab Genomics (Sweden). Rethinking phenotypic plasticity and its consequences for individuals, populations and species.

Project description:Much research has been devoted to identify the conditions under which selection favours flexible individuals or genotypes that are able to modify their growth, development and behaviour in response to environmental cues, to unravel the mechanisms of plasticity and to explore its influence on patterns of diversity among individuals, populations and species. The consequences of developmental plasticity and phenotypic flexibility for the performance and ecological success of populations and species have attracted a comparatively limited but currently growing interest. Here, I re-emphasize that an increased understanding of the roles of plasticity in these contexts requires a 'whole organism' (rather than 'single trait') approach, taking into consideration that organisms are integrated complex phenotypes. I further argue that plasticity and genetic polymorphism should be analysed and discussed within a common framework. I summarize predictions from theory on how phenotypic variation stemming from developmental plasticity and phenotypic flexibility may affect different aspects of population-level performance. I argue that it is important to distinguish between effects associated with greater interindividual phenotypic variation resulting from plasticity, and effects mediated by variation among individuals in the capacity to express plasticity and flexibility as such. Finally, I claim that rigorous testing of predictions requires methods that allow for quantifying and comparing whole organism plasticity, as well as the ability to experimentally manipulate the level of and capacity for developmental plasticity and phenotypic flexibility independent of genetic variation.
