Project description:Both in situ synthesized long oligo arrays from Agilent Technologies and short oligo arrays from Affymetrix were used to meausre differential gene expression in RNA samples generated from human neural stem cells treated with vehicle (EtOH, 0.01%) and tert-butylhydroquinone (tBHQ, 20µM) for 24h. For Affymetrix technology, RNAs from vehicle or tBHQ treated groups were analyzed separately. There are three replicates (GSM 11755, 11756, 11780, 11781, 11782, and 11783) which represent the RNA preps harvested at three different time (Jan 16, 2002, Jan 24, 2002, and Feb 20, 2002). For Agilent arrays, amplified cRNAs generated from vehicle or tBHQ treated groups were labeled with cy3 or cy5 and were competitively hybridized with Hu 1A oligo arrays. The same RNA preps used for Affymetrix array analysis were also used for Agilent array analysis. Finally, three replicates (GSM 11803, 11804 and 11809) were generated. Keywords: parallel sample

Tissue and organ matrix arrays for high throughput screening and systems analysis of cell function

Project description:Cell and protein arrays have demonstrated remarkable utility in the high-throughput evaluation of biological responses; however, they lack the complexity of native tissue and organs and cannot replicate the environment of mature normal or diseased tissues. Here, we describe the development of tissue and organ extracellular matrix (ECM) arrays for screening biological outputs and systems analysis. Tissues and organs were chemically and mechanically processed and then formulated as particles without any enzymatic breakdown. The tissue ECM particles were spotted as two-dimensional tissue ECM arrays or incorporated with cells to generate three-dimensional cell-ECM microtissue arrays, and these methods were compatible with tissues prepared with varied processing techniques. The physical and biochemical properties, including the proteomic composition, of the tissue ECM arrays were characterized and compared with native tissues. The 2D arrays were validated through quantitative analysis of tissue-specific biological outputs of cell matrix production, cell adhesion and proliferation, and cell shape following culture with stem cells, cancer cells, and macrophages. Tissue-specific stem cell osteogenic differentiation on the arrays was comparable between 2D and 3D ECM environments, and revealed lung as an unexpected promoter of osteogenesis. Further gene ontology analysis of lung tissue ECM proteomics showed enrichment for families of proteins associated with skeletal development and osteogenesis. Stem cell biological outputs, along with cancer line adhesion and macrophage shape, were correlated with tissue proteomics, and network analysis identified several protein determinants of cell function. Our methodology enables broad screening of tissue and organ ECMs to connect tissue-specific composition with biological responses via systems analysis, providing a new resource for research and translation.

Proteomics Profiling of Breast Cell Line-derived Extracellular Vesicles

Project description:Membrane-derived extracellular vesicles, referred to as microvesicles (MVs), have been proposed to participate in several cancer diseases. In this study, MV fractions were isolated by differential ultracentrifugation from a metastatic breast cancer (BC) cell line MDA-MB-231 and a non-cancerous breast cell line MCF10A, then analyzed by nano-liquid chromatography coupled to tandem mass spectrometry. A total of 1,519 MV proteins were identified from both cell lines. The data obtained were compared to previously analyzed proteins from small extracellular vesicle (sEV), revealing 1,272 proteins present in both MVs and sEVs derived from the MDA-MB-231 cell line. Among the 89 proteins unique to MDA-MB-231 MVs, three enzymes: ornithine aminotransferase (OAT), transaldolase (TALDO1) and bleomycin hydrolase (BLMH) have been previously proposed as cancer therapy targets. These proteins were enzymatically validated in cells, sEVs and MVs derived from both cell lines. The specific activity of OAT and TALDO1 was significantly higher in MDA-MB-231-derived MVs than in MCF10A10A MVs. BLMH was highly expressed in MDA-MB-231-derived MVs, compared to MCF10A MVs. This study shows that MVs carry functional metabolic enzymes and provides a framework for future studies of their biological role in BC and potential in therapeutic applications.
