We identified thousands of largely bistable (CpG methylated or unmethylated) regions within neuronal gene bodies, established during mouse dentate gyrus development. Reducing DNA methylation and the proportion of the methylated epialleles at bistable regions compromised novel context-induced neuronal activation. Conversely, increasing methylation and the frequency of the methylated epialleles at bistable regions enhanced intrinsic excitability. Single-nuclei profiling revealed enrichment of specific epialleles from a subset of bistable regions in activated neurons. Project description:Recalled memories become transiently labile and require stabilization. The mechanism for specifically stabilizing memories of critical experiences essential for survival, which are often emotionally salient and repeated, remains unclear. Here, we identified an astrocytic ensemble that is transcriptionally primed by emotional experience and functionally triggered by repeated experience to stabilize labile memory. Using our novel brain-wide Fos tagging and imaging method, we found that astrocytic Fos ensembles were preferentially recruited in regions with neuronal engrams and were more widespread during fear recall than conditioning. We established the induction mechanism of the astrocytic ensemble, which involves two steps: (i) an initial fear experience inducing day-long, slow astrocytic state changes with noradrenaline (NA) receptor upregulation, and (ii) enhanced NA responses during recall, a repeated experience, enabling astrocytes to integrate coincident signals from local engrams and long-range NA projections, inducing secondary astrocytic state changes, including the upregulation of Fos and the neuromodulatory molecule Igfbp2. Pharmacological and genetic perturbation of the astrocytic ensemble signaling modulate engrams, and memory stability and precision. The astrocytic ensemble therefore is as a multiday trace left in a subset of astrocytes after experience-dependent neural activity, making them eligible to capture future repeated experiences for stabilizing memories.

Project description:Ketone 3-hydroxybutyrate (3OHB) has been proved to be a neuroprotective endogenous molecule in multiple neurodegenerative diseases, but the detailed mechanisms of action has not been fully uncovered. Here, we employed a quantitative proteomics approach to assess the global protein expression pattern of neuron cells which were incorporated with 3OHB. While 3OHB did not derive dramatic proteome pattern fluctuation in HT22 cells, a big portion of the proteome alteration are found to be 3OHB specific responses (including: cell metabolism, protein acetylation, cognition, neurodegeneration diseases). Combining with disease related protein-protein interaction network analysis, we successfully pinpointed a hub marker, Histone lysine 27 trimethylation (H3K27me3), which has been widely studied in multiple neurodegenerative diseases, but still hasn’t been connected to 3OHB derived neuroprotective effects yet. In addition, our data suggested that the co-occurrence of H3K4me3 and H3K27me3 which was defined as chromatin bivalency referring “poised” transcriptional state could be perturbed by 3OHB, since both H3K4me3 and H3K27me3 were showing sensitive response to 3OHB. Integrative transcriptomics and epigenomics analysis highlighted bivalent transcription factors may play critical roles in 3OHB derived disease protection and alteration of neuronal development processes. To further validate and explore the possible scenario, we performed transcriptomics profiling of 3OHB perturbation upon neural differentiation process. The gene set enrichment analysis has shown that 3OHB could impair the fate decision of neural precursor cells by repressing and promoting their differentiation and proliferation related biological processes, respectively. Another interesting phenomenon is that two of relative high abundant Histone lysine hydroxybutyrylation sites (H2AK118bhb, H2BK34bhb) also responded to 3OHB fulguration. Those two sites are happen to be the most important monoubiquitylation sites that play critical role in regulating of H3K27 methylation and H3K4 (and K79) methylation, respectively. One may speculate that H2AK118bhb and H2BK34bhb involve in or even derive chromatin bivalency alteration upon 3OHB perturbation in neural systems.Taking together, our study provides a novel scenario for deciphering the 3OHB and its mechanisms of action in neural systems both in neurodegeneration disease pathogenesis and neural development process.

However, metagenome assemblies often generate enormous, and yet incomplete, protein databases, which undermines the identification of peptides and proteins in metaproteomics. This challenge calls for increased discrimination of target identifications from decoy identifications by database searching and filtering algorithms in metaproteomics. Sipros Ensemble was developed here for metaproteomics using an ensemble approach to addressing this challenge.

Project description:Reliable representations of information regarding complex behaviors including social interactions require the coordinated activity of heterogeneous cell types within distributed brain regions. Activity in the medial prefrontal cortex is critical in regulating social behavior, but our understanding of the specific cell types which comprise the social ensemble has been limited by available mouse lines and molecular tagging strategies which rely on the expression of a single marker gene. Here we sought to quantify the heterogeneous neuronal populations which are recruited during social interaction in parallel in a non-biased manner and determine how distinct cell types are differentially active during social interactions. We identify distinct populations of prefrontal neurons activated by social interaction by quantification of immediate early gene (IEG) expression in transcriptomically clustered neurons. This approach revealed variability in the recruitment of different excitatory and inhibitory populations within the medial prefrontal cortex. Furthermore, evaluation of the populations of IEGs recruited following social interaction revealed both cell-type and region-specific transcriptional programs, suggesting that reliance on a single molecular marker is insufficient to quantify activation across all cell types. Our findings provide a comprehensive description of cell-type specific transcriptional programs invoked by social interactions and reveal new insights into the heterogeneous neuronal populations which compose the social ensemble

Project description:High-grade gliomas (HGG) are deadly diseases for both adult and pediatric patients. Recently, it has been shown that neuronal activity promotes the progression of multiple subgroups of HGG. However, epigenetic mechanisms that govern this process remain elusive. Here we report that the chromatin remodeler CHD2 regulates neuron-glioma interactions in diffuse midline glioma (DMG) characterized by onco-histone H3.1K27M. Depletion of CHD2 in H3.1K27M DMG cells compromises cell viability and neuron-to-glioma synaptic connections in vitro, neuron-induced proliferation of H3.1K27M HGG DMG cells in vitro and in vivo, activity-dependent calcium transients in vivo, and extends the survival of H3.1K27M DMG-bearing mice. Mechanistically, CHD2 coordinates with the transcription factor FOSL1 to control the expression of axon-guidance and synaptic genes in H3.1K27M DMG cells. Together, our study reveals a mechanism whereby CHD2 controls the intrinsic gene program of the H3.1K27M DMG subtype, which in turn regulates the tumor growth-promoting interactions of glioma cells with neurons.

Project description:Positive feedback driven by transcriptional regulation has long been considered a key mechanism underlying cell lineage segregation during embryogenesis. Using the developing spinal cord as a paradigm, we found that canonical, transcription-driven feedback cannot explain robust lineage segregation of motor neuron subtypes marked by two cardinal factors, Hoxa5 and Hoxc8. We propose a feedback mechanism involving elementary microRNA-mRNA reaction circuits that differ from known feedback loop-like structures. Strikingly, we show that a wide range of biologically-plausible post-transcriptional regulatory parameters are sufficient to generate bistable switches, a hallmark of positive feedback. Through mathematical analysis, we explain intuitively the hidden source of this feedback. Using embryonic stem cell differentiation and mouse genetics, we corroborate that microRNA-mRNA circuits govern tissue boundaries and hysteresis upon motor neuron differentiation with respect to transient morphogen signals. Our findings reveal a previously underappreciated feedback mechanism that may have widespread functions in cell fate decisions and tissue patterning.

Project description:The brain helps us survive by forming internal representations of the external world1,2. Excitatory cortical neurons are often precisely tuned to specific external stimuli3,4. However, inhibitory neurons, such as parvalbumin-positive (PV) interneurons, are generally less selective5. PV interneurons differ from excitatory neurons in their neurotransmitter receptor subtypes, including AMPA (α-amino-3-hydroxy-5-methyl-4-isoxazole propionic acid) receptors (AMPARs)6,7. Excitatory neurons express calcium-impermeable AMPARs that contain the GluA2 subunit (encoded by GRIA2), whereas PV interneurons express receptors that lack the GluA2 subunit and are calcium-permeable (CP-AMPARs). Here we demonstrate a causal relationship between CP-AMPAR expression and the low feature selectivity of PV interneurons. We find low expression stoichiometry of GRIA2 mRNA relative to other subunits in PV interneurons that is conserved across ferrets, rodents, marmosets and humans, and causes abundant CP-AMPAR expression. Replacing CP-AMPARs in PV interneurons with calcium-impermeable AMPARs increased their orientation selectivity in the visual cortex. Manipulations to induce sparse CP-AMPAR expression demonstrated that this increase was cell-autonomous and could occur with changes beyond development. Notably, excitatory-PV interneuron connectivity rates and unitary synaptic strength were unaltered by CP-AMPAR removal, which suggested that the selectivity of PV interneurons can be altered without markedly changing connectivity. In Gria2-knockout mice, in which all AMPARs are calcium-permeable, excitatory neurons showed significantly degraded orientation selectivity, which suggested that CP-AMPARs are sufficient to drive lower selectivity regardless of cell type. Moreover, hippocampal PV interneurons, which usually exhibit low spatial tuning, became more spatially selective after removing CP-AMPARs, which indicated that CP-AMPARs suppress the feature selectivity of PV interneurons independent of modality. These results reveal a new role of CP-AMPARs in maintaining low-selectivity sensory representation in PV interneurons and implicate a conserved molecular mechanism that distinguishes this cell type in the neocortex.
