Project description:Genome wide DNA methylation profiling of brochoscopic paired biopsy samples from tumoral sites and the contralateral bronchus (controls). The Illumina Infinium 450k Human DNA methylation Beadchip was used to obtain DNA methylation profiles across approximately 450,000 CpGs in bronchoscopic biopsy samples. In 37 patients (74 samples) a difinite histological diagnosis could be reached. In the remaining 36 samples the diagnosis remained indefinite, the assumption of the pathologists is stated.

Application of a clinical assay for staging and prognosis of prostate cancer diagnosed in needle core biopsy specimens

Project description:Molecular and genomic analysis of microscopic quantities of tumor from formalin-fixed and paraffin-embedded (FFPE) biopsies has many unique challenges. Here we evaluated the feasibility of obtaining transcriptome-wide RNA expression to measure prognostic classifiers from diagnostic prostate needle core biopsies. 158 samples from diagnostic needle core biopsies (Bx) and radical prostatectomies (RP) were collected from 33 patients at three hospitals, each patient provided up to 6 tumor and benign samples. Genome-wide transcriptomic profiles were generated using Affymetrix Human Exon arrays for comparison of gene expression alterations and prognostic signatures between the Bx and RP samples. For 23 patients from UCSF and CSMC, six prostate tissue samples were obtained from each patient: tumor biopsy, tumor RP, benign adjacent biopsy, benign adjacent RP, and benign contralateral biopsy, and benign contralateral RP. For the 10 UHN patients only tumor biopsy and tumor RP samples were obtained. A total of 147 samples passed RNA, cDNA, and microarray quality control.

Project description:Ongoing immunomodulatory strategies in tumors characterized by an overall hot immune phenotype may improve prognosis of head and neck squamous cell carcinomas (HNSCC). Our objective was to develop a reliable and stable scoring system for the identification of immunologically hot HNSCC and to evaluate its association with response to immunotherapies. A Hot Oral Tumor (HOT) score was developed using data from The Cancer Genome Atlas. HOT score was then computed in 27 patients with HNSCC in paired perendoscopic tumor biopsy (initial diagnostic assessment) and subsequent surgically resected specimen. None of the patients was treated with neoadjuvant therapy. Concordance and correlation of the HOT score was high in paired samples.

Project description:Skin biopsy specimens of skin lesions were profiled for miRNA expression. In this study, we indentified miRNA species that were differentially expressed in the skin lesions of either the lepromatous or tuberculoid forms of leprosy. One miRNA species, hsa-mir-21, found in the lepromatous lesions was capable of downregulating the vitamin D-dependent antimicrobial pathway. Scalpel or punch skin biopsy specimens were obtained after informed consent from patients with tuberculoid leprosy and patients with lepromatous leprosy at the time of diagnosis. Specimens were embedded in OCT medium, snap-frozen in liquid nitrogen and stored at 80°C until sectioning.

Transcription profiling of biopsies from human squamous cell carcinomas to quantify intra-tumoral heterogeneity

Project description:Heterogeneity of gene expression profiles in head and neck cancer Background: Results of gene expression profiling studies from different institutes often lack consistency. This could be due to the use of different microarray platforms and protocols, or to intra-tumoral heterogeneity in mRNA expression. The aim of our study was to quantify intra-tumoral heterogeneity in head and cancer. Methods: Forty-four fresh frozen biopsies were taken from 22 patients, two per tumor. RNA was extracted, tested for quality, amplified, labeled and hybridized to a 35k oligoarray. Results: Unsupervised clustering analyses using all genes, the most variable genes, or random gene sets showed that 80-90% of biopsy pairs clustered together. A within-pair-between-pair scatter ratio analysis showed that the similarity between matching pairs was significantly greater than that between random pairs (p < 0.00001). Conclusions: Two biopsies from the same tumor show far greater similarity in gene expression than biopsies from different tumors, supporting the use of one biopsy for expression profiling.

Transcriptomic Signatures of Kidney Injury in Human Renal Biopsy Specimens

Project description:The gene expression signature of the human kidney interstitium is not fully understood. Transcript expression of laser microdissected cortical interstitium (excluding tubules, glomeruli and large vessels) in 9 human reference nephrectomies was compared to 6 human diabetic kidney biopsy specimens. This transcriptomic data revealed novel interstitial markers and enrichment of relevant pathways. Analysis of diabetic interstitium uncovered genes with unchanged as well as down-regulated expression when compared to reference samples. Laser microdissection (LMD) methodology enables collection of transcriptomic data associated with renal interstitium to aid in interpretation of pathophysiology and precision medicine studies.

Transcriptomic Signatures of Kidney Injury in Human Renal Biopsy Specimens

Project description:The pathogenesis and molecular signature of human acute kidney injury (AKI) remain incompletely understood, in part, owing to the heterogeneity of the disease. Further, the link between animal models and human AKI is not well characterized. Transcript expression of AKI in 39 native human renal biopsy samples was compared to 9 reference nephrectomies. These data demonstrate that the molecular signature segregates patients with AKI in spite of similar pathological and clinical phenotyping. Such molecular characterization will offer advantages in categorizing and understanding the underlying pathogenesis of phenotypically complex and heterogeneous forms of AKI.
