Project description:The current RNA sequencing dataset (n=345) provides a transcriptional map of cultured primary human fibroblasts (in vitro) aged through the cellular lifespan. The dataset was generated from paired-end (150bp) Illumina HiSeq sequencing, with an average coverage of 38.3million reads per sample. These data contain gene expression trajectories collected at high temporal frequency (every 11 days, ~7timepoints per donor) across the replicative lifespan of primary human fibroblast cell lines from n=4 healthy male and female donors, and n=3 donors with lifespan-altering mitochondrial disease caused by mutations in the SURF1 gene. The dataset can be integrated with other measures collected in parallel along the lifespan, including cytological (cell size, morphology), bioenergetic (energy expenditure, derived ATP synthesis rates from Seahorse), epigenetic (DNA methylation, GSE179847), secreted proteins, telomere length, and whole-genome sequencing (WGS) data. This dataset also includes experimental manipulations with treatments targeting oxidative phosphorylation (OXPHOS) and glycolysis, and glucocorticoid signaling, providing an opportunity to examine the influence of stress and bioenergetics on human aging biology. Project description:The current DNA methylation dataset (n=479) provides an epigenetic map of cultured primary human fibroblasts (in vitro) aged through the cellular lifespan. The dataset was generated using the Illumina EPIC bead array, which includes DNA methylation levels (0-1.0) at 866,091 CpG sites. This provides DNA methylation trajectories collected at high temporal frequency (every 8 days, ~7timepoints per a donor) across the entire replicative lifespan of primary human fibroblast cell lines from n=6 healthy male and female donors and n=3 donors with lifespan-altering mitochondrial disease caused by mutations in the SURF1 gene. A multi-omics longitudinal aging dataset in primary human fibroblasts with mitochondrial perturbations.

Project description:Aging is a process of progressive change. To develop biological models of aging, longitudinal datasets with high temporal resolution are needed. Here we report a multi-omics longitudinal dataset for cultured primary human fibroblasts measured across their replicative lifespans. Fibroblasts were sourced from both healthy donors (n = 6) and individuals with lifespan-shortening mitochondrial disease (n = 3). The dataset includes cytological, bioenergetic, DNA methylation, gene expression, secreted proteins, mitochondrial DNA copy number and mutations, cell-free DNA, telomere length, and whole-genome sequencing data. This dataset enables the bridging of mechanistic processes of aging as outlined by the "hallmarks of aging", with the descriptive characterization of aging such as epigenetic age clocks. Here we focus on bridging the gap for the hallmark mitochondrial metabolism. Our dataset includes measurement of healthy cells, and cells subjected to over a dozen experimental manipulations targeting oxidative phosphorylation (OxPhos), glycolysis, and glucocorticoid signaling, among others. These experiments provide opportunities to test how cellular energetics affect the biology of cellular aging. Mitochondrial perturbations in immune cells enhance cell-mediated innate immunity in Drosophila

Project description:Mitochondria participate in various cellular processes including energy metabolism, apoptosis, autophagy, ROS production, stress responses, inflammation and immunity. We investigated the effects of immune tissue specific mitochondrial perturbations on immune responses at the organismal level. Drosophila melanogaster model was utilized to knockdown genes from oxidative phosphorylation (OXPHOS) complexes cI-V, by targeting the two main immune tissues of Drosophila, the fat body and the immune cells (hemocytes). While fat body targeted OXPHOS perturbations caused detrimental effects on the viability and immunity, hemocyte specific perturbations led to enhanced immunocompetence of the host. This was accompanied by the formation of melanized hemocyte aggregates (melanotic nodules), a sign of activated cell-mediated innate immunity. Furthermore, hemocyte specific OXPHOS perturbations caused proliferation and immune activation of the hemocytes, resulting to a similar hemocyte profile as seen upon infection, and the animals ultimately had an enhanced immune response when infected with a parasitoid. Our data shows that hemocyte targeted OXPHOS perturbations cause mitochondrial membrane depolarization and upregulation of genes associated with mitochondrial unfolded protein response, including aerobic glycolysis and reactive oxygen species. Overall, we show that while the effects of mitochondrial perturbations on immune responses are highly tissue specific, mild mitochondrial dysfunction can be beneficial in immune-challenged individuals and is causing variation in infection outcomes between individuals.
