Selective enrichment of plasma cell-free messenger RNA in cancer-associated extracellular vesicles

Project description:Cell-free messenger RNA (cf-mRNA) has shown promising diagnostic potentials. Unlike well-characterized extracellular miRNA, how cf-mRNA is protected and its potential biological significance remains unknown. To characterize the carriers of cf-mRNA in human plasma and their association with cancers, we performed transcriptome analysis of cf-mRNA in size-fractionated plasma from patients with lung cancer, liver cancer and multiple myeloma, and healthy donors. We found that the majority of cf-mRNA was enriched in extracellular vesicles (EVs) and was protected in EVs with remarkable stability in RNase-rich environments. We observed specific enrichment patterns of cf-mRNA in each vesicular and non-vesicular subpopulation in cancers. These EV-enriched differentiating genes are associated with specific biological pathways, such as immune systems, liver function, and oxygen transport in lung cancer, liver cancer, and multiple myeloma, respectively. Our results suggest that dissecting the complexity of EVs subpopulations illuminates their biological significance and becomes a promising approach for novel biomarker development.

Selective enrichment of plasma cell-free messenger RNA in cancer-associated extracellular vesicles.

Project description:Extracellular vesicles (EVs) have been shown as key mediators of extracellular small RNA transport. However, carriers of cell-free messenger RNA (cf-mRNA) in human biofluids and their association with cancer remain poorly understood. Here, we performed a transcriptomic analysis of size-fractionated plasma from lung cancer, liver cancer, multiple myeloma, and healthy donors. Morphology and size distribution analysis showed the successful separation of large and medium particles from other soluble plasma protein fractions. We developed a strategy to purify and sequence ultra-low amounts of cf-mRNA from particle and protein enriched subpopulations with the implementation of RNA spike-ins to control for technical variability and to normalize for intrinsic drastic differences in cf-mRNA amount carried in each plasma fraction. We found that the majority of cf-mRNA was enriched and protected in EVs with remarkable stability in RNase-rich environments. We observed specific enrichment patterns of cancer-associated cf-mRNA in each particle and protein enriched subpopulation. The EV-enriched differentiating genes were associated with specific biological pathways, such as immune systems, liver function, and toxic substance regulation in lung cancer, liver cancer, and multiple myeloma, respectively. Our results suggest that dissecting the complexity of EV subpopulations illuminates their biological significance and offers a promising liquid biopsy approach.

Small non-coding RNA’s profile of sorted plasma extracellular vesicles expressing different cell origin

Project description:Extracellular vesicles play a pivotal role in the intercellular communications influencing various physiological and pathological processes. They carry a range of biomolecular cargoes including small non-coding RNAs which could serve as potential diagnostic biomarkers and therapeutic targets. In the current study we applied Next Generation Sequencing to investigate small RNA profiles of erythrocytes (Rbc), platelets (Plt), leukocytes (CD45cells), two plasma fractions and blood cell-derived extra-cellular vesicles (EVs, such as CD41+, CD45+, CD235a+, CD146+) obtained using high-sensitivity fluorescence activated vesicle sorting from plasma of healthy donors. We analyzed the proportions of various small ncRNAs across samples and identified sample specific profiles of microRNA (miRNA) and transport RNA-derived fragments (tRFs). It was found that the cumulative small ncRNAs profiles of EVs originated from platelets, erythrocytes, and leukocytes, which are considered to be dominant among the vesicles circulating in blood, differ from small ncRNAs profiles of plasma fractions, which represent macrovesicles and exosomes in circulation. The proportion of miRNAs in sorted EVs was significantly lower compared to other samples while the proportion of tRFs was higher. Moreover, all sorted EVs carried mostly cell type non-specific miRNAs. Taking together, the results demonstrate that the combination of high-sensitivity fluorescence activated vesicle sorting with small-RNA sequencing technique is a powerful approach to analyze small ncRNAs profiles in cell specific vesicles.

Project description:No residual disease after debulking Surgery (R0 resection) is the most critical independent prognostic factor for advanced ovarian cancer (AOC). Therefore, it is of paramount importance to preoperative estimate the likelihood of R0 resection for choosing the best therapeutic strategy. Our study aimed to develop a non-invasive and reliable detection method for AOC patients with a high risk of residual disease. An integrated plasma small extracellular vesicles (sEVs) microRNA profiling was generated by RNA sequencing in AOC patients with no residual disease patients (R0) and residual disease(non-R0). We identified and validated a logistic model based on plasma sEVs miRNAs to predict residual disease in AOC patients.
